Book excerpt: Metallic nanoparticles have been studied intensively during the last decades because of their intriguing optical properties: Due to collective oscillations of the conducting electrons - the so called plasmonic oscillations - they absorb light in the visible spectrum. The resonance frequency thereby sensitively depends on parameters such as the particle size and shape as well as the dielectric constant of the medium. DNA exhibits outstanding recognition properties and can be modified easily. Thus, template-directed material synthesis along synthetic DNA is a promising route to grow nanoparticles of defined shape and size and with defined interparticle-spacing. In this study, two different methods are used to deposit silver on oligonucleotides of different lengths, ranging from 23 to 96 basepairs, in order to synthesize metallic nanorods of controlled aspect ratios. The first method involves the specific labeling of nucleotides with aldehyde groups, followed by exposure to a Tollens reagent and a developer. The second method relies on the photoinduced deposition of silver onto unmodified DNA samples. Several preparation parameters such as the DNA sequence, buffer salt type, silver concentration and UV illumination time are varied systematically. The metallized DNA molecules are characterized concerning their optical and structural properties. Absorption spectra show plasmon peaks around 420nm. Peak positions, intensities and bandwidths are analyzed. Dynamic Light Scattering studies in solution provide information about the particle sizes as well as their structural asymmetry. Both optical techniques are used to observe the temporal evolution of the nanoparticle growth in the Tollens metallization process. Structural information is inferred from Atomic Force Microscopy; for that purpose, the particles are deposited on single-crystalline silicon substrates.

The macromolecule deoxyribonucleic acid (DNA) enables programmable self-assembly of nanostructures with near arbitrary shape and size and with unprecedented precision and accuracy. Additionally, DNA can be chemically modified to attach molecules and nanoparticles, providing a means to organize active materials into devices with unique or enhanced properties. One particularly powerful form of DNA-based self-assembly, DNA origami, provides robust structures with the potential for nanometer-scale resolution of addressable sites. DNA origami are assembled from one large DNA "scaffold" strand and many unique, short "staple" strands; each staple programmatically binds the scaffold at several distant domains, and the coordinated interactions of many staples with the scaffold act to fold the scaffold into a desired shape. The utility of DNA origami has been demonstrated through multiple applications, such as plasmonic and photonic devices, electronic device patterning, information storage, drug delivery, and biosensors. Despite the promise of DNA nanotechnology, few products have successfully translated from the laboratory to industry. Achieving high yield and high-precision synthesis of stable DNA nanostructures is one of the biggest challenges to applications of DNA nanostructures. For adoption in manufacturing, methods to measure and inspect assembled structures (i.e. metrology) are essential. Common high-resolution imaging techniques used to characterize DNA nanostructures, such as atomic force microscopy and transmission electron microscopy, cannot facilitate high-throughput characterization, and few studies have been directed towards the development of improved methods for nanoscale metrology. DNA-PAINT super-resolution microscopy enables high-resolution, multiplexed imaging of reactive sites on DNA nanostructures and offers the potential for inline optical metrology. In this work, nanoscale metrologies utilizing DNA-PAINT were developed for DNA nanostructures and applied to characterize DNA origami arrays and single site defects on DNA origami. For metrology of DNA origami arrays, an embedded, multiplexed optical super-resolution methodology was developed to characterize the periodic structure and defects of two-dimensional arrays. Images revealed the spatial arrangement of structures within the arrays, internal array defects, and grain boundaries between arrays, enabling the reconstruction of arrays from the images. The nature of the imaging technique is also highly compatible with statistical methods, enabling rapid statistical analysis of synthesis conditions. To obtain a greater understanding of DNA origami defects at the scale of individual strands, correlative super-resolution and atomic force microscopies were enabled through the development of a simple and flexibl."--Boise State University ScholarWorks.

Book excerpt: "Nanoscale metal structures has been an essential topic in modern nanotechnology due to their wide range of applications in catalysis, sensing, diagnosis, medicine and optics. Plasmonic metal nanostructures have attracted particular attention, as their light-focusing property can be efficiently tuned by changing their spatial structure. Traditionally, top-down lithography approaches have been the main tool to implement precise metal nanostructure designs, which, however, has shown drawbacks such as low throughput, high cost and low resolution when reaching the sub-5 nm scale. Over the past two decades, the field of DNA nanotechnology has enabled the fabrication of increasingly complex one-, two- and three-dimensional nanostructures with unprecedented specificity, programmability, and sub-nanometer precision. These DNA structures have been demonstrated to be an ideal chaperone for the bottom-up self-assembly of metal nanostructures, pushing the boundaries of plasmonic nanophotonics design and fabrication. This thesis targets a few challenges in constructing complex metal nanostructures with DNA as a template. First, to access hierarchical assembly in 3D, nanoparticles must be functionalized with anisotropic valency-controlled DNA strands. We developed a simple one-step method to encode 3D DNA strand patterns to gold nanoparticles with a controlled number of unique DNA strands in a predesigned spatial arrangement, through encapsulating the gold nanoparticle into a predesigned DNA minimal nanocage. The encapsulated gold nanoparticle, as a building block, inherits the 3D anisotropic molecular information from the DNA nanocage with enhanced structural stability, which allows its hierarchical self-assembly into complex metal architectures. Second, we developed an Assemble, Grow and Lift-Off (AGLO) strategy to construct robust standalone gold nanostructures with pre-designed customizable shapes in solution, using only a simple 2D DNA origami sheet as a transient template. AuNP seeds were assembled on DNA origami template in a predesigned shape, grown to merge into robust gold structures, and lifted-off to regenerate and recycle the DNA origami template. Finally, we discovered a Contact-dependent Localized Electrochemical Ripening (CLER) mechanism with DNA-templated metal growth, which, for the first time, systematically explains the heterogenous silver deposition phenomenon. The mechanism can be manipulated to synthesize deterministic asymmetric metal structures with core-shell NPs of pre-designed arrangements in a one-pot system, which demonstrates promising applications in surface-enhanced Raman spectroscopy. Overall, the work presented in this thesis not only pushes DNA-templated metal structures forward by demonstrating practical strategies to increase the 3D metal structure complexity and robustness, but also offers valuable fundamental insights in metal growth mechanisms. This knowledge provides guidelines for the future design and construction of DNA-templated metal structures. More importantly, the new mechanisms discovered contribute to the fundamental understanding of the metal nanoparticle synthesis process"--

Book excerpt: This chapter reviews the methods of supramolecular chemistry and cryochemistry to study the formation, morphological and structural properties, and possible applications of hybrid nanostructures and nanosized aggregates comprising plasmonic metals (silver and copper) and several mesogenic compounds, which exhibit different liquid crystalline mesophases,Äînematics, smectics, and cholesterics. Low-temperature vacuum co-condensation of reagent vapors on cooled surfaces of quartz, KBr, CaF2, or polished copper was used to synthesize hybrid nanosystems including silver and copper and long-chain mesogenic derivatives of alkylcyanobiphenyls under molecular beam conditions. Controlled thermal treatment of the samples allowed the directed formation of metal nanoparticles of definite size from 2 up to 100¬†nm. It was shown that the procedures of temperature treatments and molecular self-organization of different liquid crystalline phases controlled the size and morphology of nanoparticles and their aggregates, which were formed in the system. Transmission electron microscopy (TEM) and atomic force microscopy (AFM) data of the samples show the formation of orientationally ordered structures in nematic mesophases. Formation of flat 2D aggregates was found in layered smectic mesophases. Optical absorbance spectra of silver/4-pentyl-4-cyanobiphenyl (Ag/5-°-í) and copper/4-pentyl-4-cyanobiphenyl (Cu/5CB) samples encapsulated in polymer poly-para-xylylene at 300¬†K contained characteristic bands of plasmonic absorbance of metal nanoparticles at 420,Äì440¬†nm and 560,Äì600¬†nm. Rising metal concentration in the sample led to the performable growth of rod-like metal particles with anisometric ratio l/d¬†>¬†20 and intensive absorbance at higher wavelengths (Œa¬†,╬†650¬†nm). New hybrid nanosystems based on biomolecules of cholesterol or its heteroatomic analog thiocholesterol including nanosized silver particles of d¬†=¬†5.0¬†¬±¬†0.5 and d¬†=¬†2.5¬†¬±¬†0.5¬†nm, respectively, were obtained. Highly ordered 1D-, 2D-, and 3D structures containing silver nanoparticles were formed from concentrated organic sols at different support surfaces by removing the inert solvent from triple metal/ligand/solvent system and by cooling the binary metal/ligand system from isotropic state to the cholesteric liquid crystalline mesophase. The microstructure and composition of the hybrid nanosystems were characterized by FTIR, UV-Vis spectroscopy, TEM, and selected area electron diffraction (SAED). It was shown that hybrid nanosystems based on silver nanoparticles covered by a stabilizing layer of mesogenic molecules of thiocholesterol display selectivity in adsorption of optical isomers of the selected compounds.
