The objective of this thesis was to compare the efficacy of several gears (hoop nets, boat-mounted electrofishing, benthic trawls) for sampling fish assemblages of western rivers (Green River, Wyoming; Kootenai River, Idaho) and to investigate patterns of fish assemblage shifts in relation to habitat in the Kootenai River. In general, species-specific detectability varied by system and habitat, but was most influenced by gear. Electrofishing and hoop nets had the highest detection probabilities for most species, whereas detectability of most fishes was low with trawls. Transitions in fish assemblage and habitat structure were apparent among river sections in the Kootenai River. This thesis provides information that will improve sampling efficiency and our understanding of factors that structure fish assemblages and populations in coldwater rivers.

Book excerpt: As a rare remnant of unregulated Great Plains rivers, the Powder River is a hydrologically-dynamic system with wide-ranging flows that contribute to the maintenance of the physical environment and biological community. It has been hypothesized that steady inputs of water produced in association with coal bed natural gas development could alter the hydrologic dynamics and habitat conditions to which native fishes have adapted. This is a concern as the fish assemblage of the Powder River has been considered an ecological legacy. I conducted a suite of sampling and modeling analyses in order to make predictions as to how fish habitat and species occurrences could change with alterations of summer flows. Modeled incremental increases in summer flow suggested potential habitat effects, the most substantial being instability of shallow-water habitats believed to be critical for spawning and rearing of native fishes. Modeling further suggested that a wide range in flows is necessary to sustain Powder River fishes and that alteration in summer flows may affect both habitat and fish assemblages. Additionally, sampling of small-bodied fishes suggested that factors associated with invasive fish species may also be acting upon the native Powder River fish assemblage.

Concepts in riverine ecology emphasize the importance of thermal zones and gradual longitudinal changes in physical habitat and biota, but little is known about spatial variability within the river continuum. I present a conceptual framework for assessing patterns in streams that are difficult to detect using standard site-based approaches to sampling. The ability to detect pattern is defined as the scope, or the ratio of extent (the distance, area, or volume encompassing all sample points) to grain size (the size of an individual sample unit). By increasing the scope and continuity of sampling, I illustrate how greater sampling effort can reveal new patterns and unexpected relationships between stream fishes and their environment. Merging geography and stream ecology, I describe new approaches including remote sensing, multiscale sampling, and extensive surveys for assessing longitudinal patterns in stream habitat and fish distribution. Airborne thermal infrared remote sensing was effective for quantifying spatially continuous patterns of water temperature over a range of scales from channel units (10-50 m) to entire river sections (30-70 km). To examine factors influencing the spatial distribution of larval Pacific lamprey, a benthic fish species, I applied a nested sampling design and determined that stream habitat variables predicted patterns in larval abundance but played different roles at different spatial scales. Increases in the scope of data collection required adaptations in statistical analysis in order to accommodate larger and more complex ecological datasets. I evaluated multivariate ordination techniques with respect to their ability to describe fish community structure and found that nonparametric multivariate smoothing of presence-absence data was highly effective for detecting patterns in heterogeneous fish assemblage data. Spatially continuous analysis presented challenges in extracting patterns from noisy ecological data but provided the opportunity to evaluate distributional patterns over a range of spatial scales. I examined spatial variability of stream fish assemblages and observed that the relative influences of temperature and channel morphology on fish assemblage structure were dependent on the thermal context and the spatial scale of analysis.

Book excerpt: We investigated differences in adult and young-of-the-year (YOY) fishes within each of the six Long Term Resource Monitoring Program study areas, using monitoring data from 1993 to 2001. Our objective was to investigate the relative roles of seasonal, annual, in situ, and physical habitat factors in explaining assemblage structure patterns within the Long Term Resource Monitoring Program study areas. Adult and YOY assemblage structure within each reach was dominated by one to three numerically abundant species. The percent of the total abundance for which these species accounted was 10-88% and varied among age classes and study areas. Physical habitat classes were only weakly associated with differences in fish assemblage patterns within each study area. The amount of variation in fish abundance explained by physical habitats varied among the reaches. Differences among physical habitat classes accounted for 3-23% of the variation in the adult fish assemblage and for 3-20% of the difference in the YOY fish assemblage within each reach of our study area. Factors associated with interannual differences in environmental conditions were strongly correlated to patterns in assemblage structure within each of the six study areas. This was particularly true for YOY assemblages. Such a result would not have been attainable without long-term standardized data. Little is known regarding YOY assemblage patterns and dynamics in large river systems and long-term data sets are vital for continued investigation. The influence of environmental gradients on fish assemblage structure varied among the six study areas and explained 9-31% of the variation in assemblage structure. In the northern four reaches, water velocity was one of the primary factors associated with differences in fish assemblage structure. In the Unimpounded Reach (Upper Mississippi River) and Illinois River study areas, river elevation was one of the primary factors associated with differences in assemblage structure. Depth of gear deployment was influential in explaining differences in assemblage structure patterns in all reaches except the Upper Mississippi River Pool 4 and the Illinois River study areas. In all study areas, the amount of variation in fish abundance patterns explained by sampling period was relatively low. However, assemblage structure differed among sampling periods. In the northern reaches, sampling periods 2 and 3 were the most similar.
