While this general pattern is shared among climacteric fruits, there are a few exceptions. European pears (Pyrus communis) require a genetically pre-determined amount of cold exposure, called conditioning, to transition from System 1 (S1) to System 2 (S2) ethylene biosynthesis. Recent research from the lab has implicated pre-climacteric alternative oxidase activity in this transition. In addition to the need for cold exposure, European pear cultivars exhibit variability in response to ethylene receptor antagonist 1-methylcyclopropene (1-MCP). Unlike apples and other climacteric fruits, pears do not regain their ripening capacity following 1-MCP treatment despite the conditioning treatment. A chemical genomics study aimed at activating alternative oxidase in 1-MCP treated pears identified glyoxylic acid for its ability to override the metabolic blockage of ethylene biosynthesis caused by 1-MCP.This dissertation characterizes a natural variation in climacteric ripening represented by European pear, by (1) Summarizing and distilling published information regarding the role of respiration in climacteric fruit. Many of the physiological and phenotypic changes that occur during ripening are attributed to ethylene, however the molecular and metabolic crosstalk between autocatalytic ethylene production and respiration are less understood. Results of recent work implicate the alternative oxidase (AOX) respiratory pathway in crosstalk between ethylene, respiration, and other ripening-associated processes; (2) Conducting comparative physiological and transcriptomics analyses of two pear genotypes that require different durations of cold temperature exposure in order to ripen. Transcriptomic analysis revealed that cold temperature conditioning leads to heightened expression of vernalization-associated genes, homologs of which are necessary for other cold-dependent processes like seed germination and flowering. These genes may serve as regulatory points in the initiation of ripening in fruit that require cold conditioning; (3) Assessing the impact of glyoxylic acid in chemical induction of ripening in 1-MCP treated 'D'Anjou' pear fruit using physiological and transcriptomics approaches. Results demonstrate that glyoxylic acid effectively elicits physiological responses as well as significant changes in global gene expression, including that of AOX, in 1-MCP treated pear fruit that would be otherwise incapable of ripening normally.

It is the first line of defence against pathogens, controls water loss, contains pigments and phytochemicals, and controls fruit growth through its ability to grow and stretch. Malus x domestica (apple) skin has two distinct cell layers, the epidermis and hypodermis, which cover the cortex (flesh). These distinct cell types are specialised and are known to regulate the different biomechanical properties of the skin during development. Because of the complex nature of the skin and the difficulty in studying individual cell layers, there is a poor understanding of how the skin changes during development and ripening. With accessibility to laser capture microdissection technology and the increased sensitivity in molecular analysis it is now possible to investigate this in more detail. During fruit ripening the skin becomes more porous to water, which contributes to the softening process. Spatiotemporal gene regulation of cell wall-related enzymes linked to increased porosity seen in fruit during ripening was investigated. A laser capture microdissection methodology was developed for isolating the two specific cell types of the skin (hypodermis and epidermis), along with the underlying cortex cells. This methodology was optimized to retain mRNA quality in each specific cell type. The value of cell-type dissection as a transcript-enrichment strategy was confirmed with the enrichment in epidermal and hypodermal transcripts associated with cuticle biosynthesis and flavour volatiles. Gene expression analysis of these tissues has uncovered many specialized genes and expression patterns within key biochemical pathways in fruit development. Active cell wall metabolism was also deduced exclusively in the epidermis tissues based on the expression of some genes involved in cell wall polysaccharide synthesis and modification. Novel functions of the hypodermis tissue layer were uncovered, with expression patterns that suggest a significant role in cell wall loosening and anthocyanin/flavonoid production. Uncovering a detailed map of tissue-specific gene regulation involved in fruit expansion and quality after harvest can enhance our understanding of the mechanisms that govern fruit quality. It is anticipated that the discrete spatial and temporal patterns of gene expression seen in apple can contribute to future breeding programmes and molecular discovery programmes aimed at improving skin quality for an economically important crop.

Apple (Malus©-- domestica Borkh) fruit has a unique structure where the fleshy part of the fruit (cortex) is derived largely from non-ovarian tissue while the core (pith) includes the true fruit derived from the ovary. In this study, we investigated the molecular and metabolic mechanisms regulating apple fruit development in a spatial and temporal manner. Results indicated that greater growth occurred in the cortex than the pith during fruit development due to more cell production and expansion. Targeted metabolite profiling revealed distinct characteristics C and N metabolism between the pith and cortex that may be associated with different growth patterns in different tissue. Variations of metabolic profiles were also revealed between early and mid/late fruit development. A subset of organ growth regulating genes have been identified and characterized in model species. The potential functions of organ growth regulating genes from five gene families were investigated in apple through analysis of their transcript abundance: Fruit Weight 2.2/Cell Number Regulator, Growth Regulating Factor (GRF), GRF-interacting Factor (GIF), ARGOS/ARGOS-Like and KLUH. These data indicate that MdGRF7a and MdGIF3 may act as positive regulators of cell production, while MdCNR5a may function as a negative regulator of cell production during fruit development in apple. RNA-seq analysis was performed to understand spatiotemporal and fruit load reduction-related changes in the transcriptome during fruit development. The cortex and pith displayed distinctive transcriptome profiles during all three stages analyzed: cell production, transition from cell production, and cell expansion. Weighted gene co-expression network analysis (WGCNA) revealed a negative regulator of cell production: TEOSINTE BRANCHED 1/CYCLOIDEA/PROLIFERATING CELL NUCLEAR ANTIGEN FACTOR1 (TCP). Transcript accumulation pattern of this transcription factor was consistent with negative regulation of spatiotemporal cell production patterns in the developing fruit. A regulatory cascade involving several miRNAs and this TCP has been previously implicated in the regulation of cell production during Arabidopsis leaf growth. Data presented here are consistent with a similar role for components of this cascade in regulating cell production during apple fruit growth.

Book excerpt: Ethylene is synthesized and perceived by all plants, and it is one of the most important phytohormone controlling fruit ripening. Ethylene is perceived by endoplasmic reticulum (ER)- localized proteins, called Ethylene Receptors (ETRs), which regulate fruit development and ripening, however the mechanisms by which ETRs regulate fruit ripening are not fully explained. Firstly, to study if ETRs regulate the ripening of climacteric and non-climacteric fruits, we compared ETRs and related protein members of both classes of fruit and by re-analyzing RNAseq data, already published, we found that ETRs were peaking at the inception of ripening in both climacteric and non- climacteric fruits, but in these data, the ETRs showed an earlier ETR expression peak relative to sugar accumulation. In this review, we also compared the structure of the ethylene receptors and related proteins in both classes of fruit, establishing a basis for the annotation of genes related to ethylene perception. Finally, the results show that there was a higher number of ETR genes in climacteric fruits than in non-climacteric fruits. Secondly, in tomato which is a fleshy fruit ripening model, a seventh ETR has been reported recently, following the genome sequencing. Characterization of this SlETR7 was carried out. We showed that ethylene binds to the transmembrane part of SlETR7. Like other ETR expression patterns during fruit ripening, SlETR7 expression in pericarp also goes up when fruit ripens. The profiles of the seven ETR expression during fruit ripening can be divided in 2 groups: group 1, ETR3, ETR4, and ETR6 are expressed earlier at Breaker+2 days than group 2, SlETR1, SlETR2, SlETR5, and SlETR7 that are expressed at a later stage of ripening. We constructed Knock Out (KO) and OverExpressed (OE) tomato lines for SlETR7, and we observed some phenotype changes proving that SlETR7 is a functional ETR. While there was only a small phenotype change in KO plants and fruits: more ethylene production at Br and Br+2days compared to Wild Type (WT). The OE lines showed early flowering, shorter plants, and smaller fruit than WT. The analyzes of the 7 ETR expression in KO and OE lines, revealed that other ETR expression is upregulated in KO mutants, which may explain the absence of obvious phenotype. and this suggest that SlETR7 maybe not critical in fruit ripening. Thirdly, regarding the studies of the seven tomato ETRs, one major bottleneck is the absence of reliable method to quantify them at the protein level. A targeted proteomic method was developed, PRM for Parallel Reaction Monitoring, and allow the identification and relative quantification of the seven tomato ETRs. This development applied to the study of the WT and Never Ripe mutant tomatoes showed that there is an over-accumulation of SlETR3, affected by a gain-of-function mutation in NR, while the NR tomatoes undergo ripening, which may be a cause of further ripening inhibition, as NR fruit stay orange. Finally, ETR mRNAs and proteins were analyzed within the same samples, and this led us to propose that there is a positive correlation between ETR mRNAs and proteins, which was controversial in the previous literature.
