Book excerpt: This thesis focuses on understanding implications of nanomaterial quality control and mass transport through internally etched silica coated nanoparticles for direct and quantitative molecular detection using surface enhanced Raman scattering (SERS). Prior to use, bare nanoparticles (partially or uncoated with silica) are removal using column chromatography to improve the quality of these nanomaterials and their SERS reproducibility. Separation of silica coated nanoparticles with two different diameters is achieved using Surfactant-free size exclusion chromatography with modest fractionation. Next, selective molecular transport is modeled and monitored using SERS and evaluated as a function of solution ionic strength, pH, and polarity. Molecular detection is achieved when the analytes first partition through the silica membrane then interact with the metal surface at short distances (i.e., less than 2 nm). The SERS intensities of unique molecular vibrational modes for a given molecule increases as the number of molecules that bind to the metal surface increases and are enhanced via both chemical and electromagnetic enhancement mechanisms as long as the vibrational mode has a component of polarizability tensor along the surface normal. SERS signals increase linearly with molecular concentration until the three-dimensional SERS-active volume is saturated with molecules. Implications of molecular orientation as well as surface selection rules on SERS intensities of molecular vibrational modes are studied to improve quantitative and reproducible SERS detection using internally etched Ag@Au@SiO2 nanoparticles. Using the unique vibrational modes, SERS intensities for p-aminothiophenol as a function of metal core compositions and plasmonics are studied. By understanding molecular transport mechanisms through internally etched silica matrices coated on metal nanoparticles, important experimental and materials design parameters are learned, which can be subsequently applied to the direct and quantifiable detection of small molecules in real samples without the need for lengthy separations and assays.

Surface enhanced Raman scattering (SERS) from metallic nanoparticles represents an approach under development with added advantages over fluorescence. One such benefit is the narrower vibrational bands in SERS compared to fluorescence which increases potential for simultaneous detection of more than one species. The use of metallic nanoparticles in Raman enhancement is hindered by non-specific adsorption of contaminating species and uncontrolled aggregation in vivo. Silica encapsulation of the nanoparticles results in a biocompatible and robust substrate with consistent surface chemistry. While gold nanoparticles have been shelled in silica by many different methods, transfer of encapsulation methods to silver has not been possible due to the reduced chemical stability of silver. New surface chemistries are therefore required to achieve reproducible, silica encapsulated silver nanoparticles. Tri-functional molecules were synthesised which stabilise the silver nanoparticle core, act as (resonance) Raman reporters and provide suitable precursors for subsequent silica encapsulation. Subsequent bio-functionalisation of these nanoparticles, by covalent attachment of proteins, generates SERS active bioimaging nanoparticles. Raman mapping of biological samples has been used for ex vivo detection and imaging of the inflammatory marker tumour necrosis factor. Semi-quantitative discrimination, of cerebral tissue sections, was achieved between mice infected with experimental cerebral malaria and uninfected controls. These results were produced using both 632.8 nm and 514.5 nm excitation wavelengths. In this work, a sensitive SERS based approach to biomolecule imaging has been developed. Successful targeting of TNF using silver nanoparticles, and excitation wavelengths in the visible region, may provide advantages over the use of gold in a wide range of SERS based applications.

The second and third chapters are devoted to design and synthesis a new class of nanoparticles and the related Surface-enhanced Raman Spectroscopy (SERS) and Surface-enhanced Fluorescence (SEF) investigation. Chapter two reported a new strategy to prepare a class of SERS-active nanoparticles with reporters embedded between Au-core/Ag-shell. These core-shell nanoparticles can find use as SERS-tags for Raman-based assay with strong SERS signals and good stability. In chapter three, by adjusting the spacing and the dye position between the core and the shell, we have successfully observed the simultaneous SEF and SERS from our Au-core/Ag-shell nanoparticles. The combination of SEF and SERS onto single nanoparticles is highly desirable to improve the accuracy and sensitivity in detection applications, which has drawn increasing attention in recent years to study the two effects on the same nanostructures. The chapter four covers the applications of previously developed SERS-active nanomaterials. Using the metal core-shell nanoparticles as the SERS substrates, we have successfully performed quantitative SERS measurements of three different types of analytes by embedding an internal reference between the Au core and Ag shell. This strategy provides great flexibility in the choice of the internal references and analytes, and also allows quantitative SERS measurements of the analytes in the solution.

Book excerpt: Large and small nanospheres, large and small nanoplates, nanorods and nanostars have been synthesized and fabricated into SERS substrates consisting of sandwiched and aggregated structure. Using 633 nm laser as excitation, individual SERS spectra of each labeling molecules, benzenethiol, 4-nitrobenzenethiol and 4-quinolinethiol, have been successfully obtained and the combination of these three molecules have the least amount of overlapping and can all be identified from the reference multiplexed spectra. Among all the substrates that have analyzed, the substrate made from nanospheres with sandwiched structure is able to produce multiplexed SERS spectra with more details and higher reproducibility. Although multiplexed SERS spectra can also be observed from substrates made from small nanoplates, nanostars and nanorods substrates with sandwiched structures, the unique peaks representing the labeling molecules are less consistent in their intensity. In addition, substrates with micro sized plates in sandwiched configuration are found to exhibit much lower SERS activities and this can be due to the size of the plate being much greater than the light source, restraining the surface plasmon resonance effect. Most of the substrates fabricated with aggregated nanoparticles have very low reproducibilities and saturated signals with 633 nm excitation. The spectra peaks are much easier to identify and are much more reproducible when 785 nm excitation have been adopted. This can be due to the size of the aggregated nanoparticles are much bulkier which a deeper penetrating light source is required to induce more molecules labels to exhibit SERS activities. A novel SERS substrate has been fabricated with nanoparticle-thiol-microplate sandwiched configuration by using a double ended thiol molecules, benzenedithiol, to strongly connect nanospheres and the plates together. However, the measurement of the SERS activity is limited by the overpowering of the light source, which has frequently melted and evaporated the plate samples once they have been exposed to the excitation radiation. In addition, instead of spreading evenly on the microplate surfaces, the nanoparticles have appeared to be aggregated which may have increased the difficulty in obtaining SERS activity.

Book excerpt: When a gold nanoparticle is coated with two dislike ligands, the ligands selfassemble on the nanoparticle surface and the phase separation occurs based on the miscibility and the size mismatch of two ligands, and the sizes of nanoparticles. When the size of the gold core is approximately between 3-8 nm, the stripe-like ordered domains of two ligands are formed. The stripe-like structure is not favored when you consider only the enthalpy. However, the long ligands obtain extra free-volumes when they are surrounded by the short ligands due to the curvature of a nanoparticle, hence, the entropy increases when two ligands are mixed on the nanoparticle surface. The balance between enthalpy and entropy leads to the state where the stripe-like arrangement of two ligands is thermodynamically the most stable. When the size of the gold core becomes smaller, the entropy contribution becomes less and less relevant, since the gain of free-volume when two different ligands are closely placed is smaller due to the larger curvature of smaller nanoparticles. Under this condition, the final morphology is primarily determined by the enthalpy of separation. Therefore, for small particles, two ligands phase separate into two bulk phases, resulting the Janus nanoparticles. In the first part of this thesis, we demonstrate that gold nanoparticles with a core diameter smaller than 1.5 nm form Janus nanoparticles in many ligand combinations. We used four different nanoparticles and different techniques to confirm the presence of a majority of Janus particles. All of them show similar cut-off sizes for the Janus-to-stripe transition. In the second part of this thesis, we show nanoparticle hydrogels using the selfassembly of the stripe nanoparticles. One of unique surface properties of the stripe nanoparticle is divalency. A particle coated with stripe-like domains implies two defect points at the poles of NPs. These two polar defects can be selectively functionalized with molecules that in turn can act as handles for further assemblies. The network structure is formed only using ionic interaction between NPs, and it requires both divalent anionic nanoparticles and divalent cations. Gels are investigated to determine their properties using rheological characterization.
