Book excerpt: In the past decade a most interesting story of the role played by the small nuclear RNPs, catalysts in RNA processing, has unfolded. Early investigations of the structure of these particles gave rise to hypotheses of their functions. As described in this book, these have been confirmed or are being tested by biochemical ex perimentation and most recently by the powerful technique of genetic analysis. Both biochemical and genetical approaches will also determine to what degree, and how, snRNPs and their cofactors participate in the differential expression of genes. As the details emerge and the number of snRNP species increases way beyond the six initially identified, one feels at the threshold of even greater things to come. The book covers many results in one of the most rapidly expanding fields of molecular biology. For this reason alone the specialist may detect some omissions and shortcomings. I hope they will be few. Instead of presenting a collation of conference reports with much overlap between them, this book has been written specially for the purpose of surveying the literature up to early 1987 in the snRNP field in a coherent manner, each of the seven chapters having been produced by connoisseurs of their field. While not each and every snRNP story can be covered in such a book, I hope that it will provide enjoyable and stimulating reading.

Available in PDF, EPUB and Kindle. Book excerpt: The molecular characterization of RNA and its interactions with proteins is an important and exciting area of current research. Organisms utilize a variety of RNA–protein interactions to regulate the expression of their genes. This is particularly true for eukaryotes, since newly synthesized messenger RNA must be extensively modified and transported to the cytoplasm before it can be used for protein synthesis. The realization that posttranscriptional processes are critical components of gene regulation has sparked an explosion of interest in both stable ribonucleoprotein (RNP) complexes and transient RNA–protein interactions. RNA is conformationally flexible and can adopt complex structures that provide diverse surfaces for interactions with proteins. The fact that short RNA molecules (aptamers; see Chapter 16) can be selected to bind many different types of molecules is evidence of the structural variability of RNA. RNA molecules are rarely entirely single- or double-stranded, but usually contain multiple short duplexes interrupted by single-stranded loops and bulges; in some RNAs, such as tRNAs, the short duplexes stack on each other. Further variability is generated by the presence of non-Watson-Crick base pairs, modified nucleotides, and more complex structures, such as pseudoknots and triple-strand interactions.

Available in PDF, EPUB and Kindle. Book excerpt: The Discovery of Ribonuclease P and Enzymatic Activity of Its RNA Subunit Sydney Brenner and Francis H. C. Crick had a specific project in mind when they offered Sidney Altman a position in their group in 1969 to conduct postdoctoral research at the Medical Research Council Laboratory of Molecular Biology (LMB) in Cambridge, England. At the time, an intense international competition was on- ing in as many as a dozen labs to determine the three-dimensional structure of tRNA. At the LMB, Aaron Klug was attacking the structure by crystallographic analysis with Brian F. C. Clark providing large amounts of purified phenylalanine tRNA. (Eventually, Aaron announced his empirically determined 3-D structure of yeast phenylalanine tRNA, a structure that is generally common to tRNAs, due in part to several conserved, novel three-way nucleotide interactions. ) Concurrently, Michael Levitt, a Ph. D. student of Francis, was visually scrutinizing the cloverleaf secondary structure of the 14 tRNA sequences known at the time. Levitt was searching for nucleotide covariation in different parts of the molecules that were conserved in the 14 sequences known at the time. He identified a possible covariation of an apparent Watson-Crick pairing type between the residues at position 15 from the 5’ end of the tRNA and residue 48. This association implied these parts of the tRNA, namely the D loop containing residue 15 and the 5’ end of the T stem-adjoining residue 48, folded on one another in a tertiary structure shared by different tRNAs.

It alerts the reader to the importance of regulatory RNA elements for the many different areas of cellular life. The computational and experimental methods and tools to search for new interesting regulatory RNA structures are explained and compared. The knowledge on regulatory RNA structures and elements already available is concisely summarized as well as catalogued. In addition, interesting RNA elements are analyzed in detail regarding their dynamics, regulation, and as a dominant topic of current resarch in molecular biology, including areas such as RNA mediated regulation of gene-expression, DNA/RNA chip data, and ribozymes, splicing, or telomerases in aging. Medical implications are also covered. Future progress and research are finally outlined.

Available in PDF, EPUB and Kindle. Book excerpt: The central role of the ribonucleic acids (RNA) in mediating the expression of information encoded in DNA in living cells is now well established. Research in this area of biology continues at a remarkable rate, and new and significant information appears almost daily in a wide range of journals, published symposia and specialist reviews. The scattered nature of this information makes it difficult for the newcomer to the field of ribonucleic acid biochemistry to obtain a general oversight of current activity and new advances. Moreover, the reviews available for the most part are concerned with rather insular aspects of these ubiquitous molecules, or in the case of text-books, the subject is treated as part of a general out line of properties of nucleic acids and thus often tends to be superficial. With these considerations in mind, a postgraduate course was instituted in the university in Canberra to attempt to provide a comprehensive, though not excessively detailed, outline of the biological roles of RNA. The course was designed for students with a sound undergraduate training in biochemistry, but other wise with a wide variety of biological interests-plant physiology, virology, organelle biochemistry, genetics. The chapters in this book represent the matter of that course.

Book excerpt: This collection explores the latest advances in riboregulators, such as RNA-only systems and ribonucleoprotein systems, and provides detailed techniques to study, evolve, and design them. Beginning with a set of chapters focused on the design and application of small RNA (sRNA) regulator systems, the book continues with sections on techniques to create switchable riboregulator systems known as riboswitches, technologies that leverage RNA-guided CRISPR-Cas systems to edit the epigenome, control gene expression, and create diagnostics, as well as computational and experimental techniques to investigate the sequence-structure-function relationship of RNA systems that can both advance fundamental understanding and rational design of riboregulators. Written for the highly successful Methods in Molecular Biology series, chapters include introductions to their respective topics, lists of the necessary materials and reagents, step-by-step, readily reproducible laboratory protocols, and tips on troubleshooting and avoiding known pitfalls. Authoritative and practical, Riboregulator Design and Analysis is an ideal guide for scientists and engineers interested in the design and application of riboregulators and driving further innovation in the field.
