Book excerpt: Our laboratory has used the 1,4,5,8 Naphthalenetetracarboxylic diimine (NDI) unit to develop threading polyintercalators that bind DNA with the NDI units intercalated in between GpG steps and two different peptide linkers, which connect the NDI units, situated in either the major or minor grooves. The first generation bisintercalators, G3K and [beta]Ala3K, were shown to bind two different sequences of DNA, where the peptide linkers reside in the major and minor grooves respectively. These binding modules were then combined to generate threading polyintercalators that bound different DNA sequences with simultaneous occupation of both grooves. In particular, a cyclic bisintercalator was designed and DNAse I footprinting revealed a strong preference for the sequence 5'-GGTACC-3'. NMR structural studies of the complex with d(CGGTACCG)2 verified a pseudocatenane structure in which the NDI units reside four base pairs apart, with one linker located in the minor groove and the other in the major groove. This was the first structurally well-characterized pseudocatenane complex between a sequence-specific cyclic bisintercalator and its preferred binding sequence. The ability to simultaneously occupy both groves of the same sequence is interesting for several reasons. Most significantly, it raises questions about a complex DNA intercalator's ability to locate its preferred sequence within a long strand of DNA. In order to directly assess this, the intercalator was modified (CBI-Cys) to incorporate a gold nanoparticle probe to allow for the direct visualization of the intercalator locating its preferred sequence within a long DNA strand. The appropriate protocols to visualize DNA using electron and atomic force microscopy were unsuccessful; however, the foundation has been set for future work to develop the appropriate method to determine the mechanism by which the cyclic bisintercalator locates its preferred sequence. Additionally, the bisintercalators developed in our laboratory offered a unique opportunity to exploit their sequence specificity for controlled nanoparticle assembly. Over the past decade, nanoparticles and DNA have been used to develop novel nanoparticle assembly systems with the goal of developing electronic devices and nanomaterials. The G3K bisintercalator was synthetically modified to incorporate a gold nanoparticle probe. This intercalator-nanoparticle conjugate, BisKC·Au, maintained its binding specificity (5'-GGTACC-3') to a modified DNA fragment containing multiple G3K binding sites. The atomic force microscope has become the most promising tool in visualizing individual DNA molecules. A modified procedure utilized APS to allow for the direct visualizing of plasmid DNA. The framework is now in place to confirm the controlled assembly of the gold nanoparticles. This protocol can then be used for the [beta]Ala3K bisintercalator to lead to the development of a nanoparticle assembly system that can precisely control the organization of multiple types of nanoparticles.

A pair of plasmonic nanoparticles couple when they are in spatial proximity, resulting in spectral shifts and increased scattering intensity. Previ- ous research has developed synthetic techniques for precisely assembling gold nanoparticles using DNA. Two self-assembled plasmonic nanoparticles have been shown to be an enzyme- responsive material in one-dimension. In order to visualize the subtle conformational changes ubiquitous in biological systems, three-dimensional, anisotropic nanoparticle assemblies are required. This dissertation reports two examples of next-generation plasmon rulers. DNA-assembled dimers of gold nanorods can act as a three-dimensional plasmon ruler only if the relative orientation of the particles can be controlled. By tuning the conditions of electrophoretic separation and the DNA structure, a sample of gold nanorod dimers that are attached side-by-side can be isolated from those attached end-to-end. TEM characterization of these oriented dimers shows a statistically significant deviation from randomly oriented nanorod pairs. Because of the high yield of oriented nanorod pairs, this colloidal sample can serve as an ensemble biosensor. A three-dimensional plasmon ruler can also be synthesized by increasing the complexity of the underlying DNA structure. Four DNA strands, each attached to a gold nanoparticle, hybridize such that each strand folds into one face of a chiral pyramid. The sequence of the four strands was designed to maximize the yield of one enantiomer based on tertiary structure of the double helices. This structure is a circular dichroism-based nanoparticle ruler for subtle biological events, such as the extension of DNA by a DNA-binding protein. Additionally, the DNA-assembled gold nanoparticle system was characterized by state- of-the-art electron microscopy. A method called individual particle electron tomography can be used to image single macromolecules. By tuning the parameters of the negative stain, the transmission electron microscope (TEM), and the buffer conditions, this method has been extended for the reconstruction of a 3D density map of an individual DNA double helix labeled by two nanoparticles. Previous work on cryo-EM imaging of DNA nanostructures without gold nanoparticles has relied on averaging many images together to create a com- posite density map. This work represents an electron microscopy constructed density map of a DNA double helix. Liquid-phase TEM can probe and visualize dynamic events with structural or functional details at the nanoscale in a liquid medium. The grapheme liquid cell was adopted to seal an aqueous sample solution containing DNA-assembled gold nanoparticle dimers against the high vacuum in TEM. Quantitative analysis of collected real time nanocrystal trajec- tories reveals the fidelity of the DNA in the presence of the electron beam as well as the reconstruction of the 3D configuration and motion of the nanostructure.

Book excerpt: Gold nanoparticles have received significant interest recently due to their utility in biomedical imaging and therapy. Nanoparticles which exhibit intense extinction in the near infrared (NIR) region, where blood and tissue absorb light weakly, are of great interest as contrast agents for biomedical imaging applications. While strong NIR extinction often requires sizes greater than ~20-30 nm, effective clearance from the body to avoid toxic accumulation necessitates sizes below ~6 nm. Moreover, effective clearance depends upon lack of adsorption of serum proteins in the bloodstream onto the particles. Herein, this conflict is addressed by assembling sub-5 nm gold nanoparticles into clusters with controlled size and morphology, in order to provide intense NIR extinction. Furthermore, the surfaces of the primary gold nanoparticles are designed such that the particles avoid the adsorption of any serum proteins. Binary ligand monolayers of anionic citrate and appropriate amounts of either cationic lysine or zwitterionic cysteine are synthesized to completely prevent serum protein adsorption from undiluted fetal bovine serum. A mechanism is proposed whereby the zwitterionic tips which are present on both the lysine and cysteine ligands limit the interactions between serum proteins and the "buried" charges on the nanoparticle surfaces. These primary nanoparticles are subsequently assembled into biodegradable nanoclusters via "quenched assembly", wherein nanoclusters are assembled and subsequently quenched by the adsorption of a biodegradable polymer on the cluster surface. The sizes of completely reversible "quenched equilibrium" nanoclusters formed from gold nanoparticles coated with a mixture of lysine and citrate are tuned from 20 nm to 40 nm, and nanocluster size is semi-quantitatively predicted by a free-energy model. Additional control over nanocluster size and extinction is demonstrated by adding NaCl, which is shown to decrease the polymer adsorption on the clusters and thus decrease polymer bridging interactions. This nanocluster formation platform is extended to nanospheres capped with citrate and the thiolated, zwitterionic cysteine ligand. A general paradigm is presented whereby the sizes and optical properties of biodegradable gold nanoclusters formed from nanospheres which do not adsorb any serum proteins are tuned via control over van der Waals, electrostatic, depletion, and polymer bridging colloidal interactions.

DNA-mediated gold nanoparticles assemblies are offering the most functional and versatile platform, which combines DNA addressability with large surface area, monodispersity, and easy functionalization of gold nanoparticles. Assembly size determines their application, with smaller nanoassemblies particularly suitable for drug delivery, and larger microassemblies used for biosensing. Despite a number of published studies, no in vivo examples or clinically ready biosensors have been reported. Therefore, the goal of this thesis was to identify the barriers for translation in both fields and to develop methods to overcome these limitations. To this end core-satellite nanoassemblies were designed for in vivo delivery, which efficiently protected loaded cargo and minimized macrophage recognition. Their controllable serum stability could be used as the mechanism of cargo release. In vivo nanoassemblies showed longer circulation half-life, improved tumour targeting, and renal bioelimination. In parallel, larger microassembly structures were combined with DNA enzyme signal amplification to generate a novel infectious pathogen biosensor. The assay was particularly suited for point-of-care setting with cheap and stable components and simple, fast, and specific colourimetric readout that could assay multiple targets in parallel. To demonstrate its clinical readiness, the assay was adapted for detection of a panel of five urinary tract infection bacteria. All targets were successfully identified in parallel at clinically relevant concentrations. Preliminary tests with E. coli patient samples confirmed clinical detection with good sensitivity and excellent specificity. This work presents a novel DNA-mediated gold nanoparticle assembly platform that is ready for in vivo translation and clinical in vitro diagnostics.

Better understanding and control of the physical process of assembly, and mixing in particular, will produce polyplexes of a more uniform and reliable size, optimizing their efficiency for laboratory and clinical use. "Mixing" is the reduction of length scale of a system to accelerate diffusion until a uniform concentration is achieved. Vortex mixing is poorly characterized and sensitive to protocols. Microfluidic systems are notable for predictable fluid behavior, and are ideal for analyzing and controlling the physical interaction of reagents on the microscale, realm where mixing occurs. Several microdevices for the preparation of DNA polyplexes are explored here. Firstly, the staggered herringbone mixer, a chaotic advection micromixer, is used to observe the effects of mixing time on nanoparticle size. Next, a novel device to surround the reagent flows with a sheath of buffer, preventing interaction with the walls and confining the complexation to a zone of lower, less variable shear and residence time, is used to demonstrate the role of shear in nanoparticle assembly. Lastly, uneven diffusion between ion pairs produces a small separation of charge at fluid interfaces; this short-lived electric field has a significant impact on the transport of DNA over the time scales of mixing and complexation. The effects of common buffers on the transport of DNA are examined for possible applications to mixing and complexation. These three investigations demonstrate the importance of the physical process in polyplex assembly, and indicate several important considerations in the development of new protocols and devices.
