Book excerpt: In her thesis, Sara Bobone outlines spectroscopic studies of antimicrobial peptides (AMPs) which are promising lead compounds for drugs used to fight multidrug resistant bacteria. Bobone shows that AMPs interact with liposomes and she clarifies the structure of pores formed by one of these molecules. These results help us to understand how AMPs are selective for bacterial membranes and how their activity can be finely tuned by modifying their sequence. Findings which solve several conundrums debated in the literature for years. In addition, Bobone uses liposomes as nanotemplates for the photopolymerization of hydrogels - exploiting the self- assembly properties of phospholipids. Bobone was able to trap an enzyme using nanometeric particles, while still allowing its activity by the diffusion of substrates and products through the network of the polymer. The innovative nano devices described in this thesis could solve many of the hurdles still hampering the therapeutic application of protein-based drugs.

Book excerpt: The structure of cellular membranes gives rise to important biological phenomena, and understanding the (de)mixing behavior of multicomponent lipid bilayers is an important step toward unraveling the nature of spatial composition heterogeneities in cellular membranes and their role in biological function. In this dissertation we focus on the spatial organization and compositional heterogeneity of model membrane systems and their interaction with small, biologically relevant peptides. I employed both coarse-grained and atomistic molecular dynamics simulations to study the composition phase diagram of a quaternary mixture of phospholipids and cholesterol, as well as to sample the configurational space of peptide-membrane interactions. I investigate the mechanisms controlling membrane spatial heterogeneity and membrane protein interaction. This work yields important new insight into both the structural properties of lipid bilayer systems with spatial and compositional heterogeneity at vastly different length scales, which has prompted numerous publications in the field seeking for a plausible mechanism. This work will also provide perspectives on configurations of the PAP248-286 peptide upon interacting with membranes, which, despite its importance for human health, has not received as much attention from the research community as other amyloid-forming peptides. In this wide-open field such simulations will have significant scientific impact.

Book excerpt: Processes occurring at membrane interfaces are important for cellular and biological functions. The inability to readily crystallize membrane proteins for X-ray diffraction, or in solution NMR to study proteins with large molecular weight and to retain all intramolecular structures of the membrane proteins during their solubilisation process by detergents are the key reasons for a scarcity of atomic-resolution membrane protein structures. This has hindered our understanding of the structure-function relationship of membrane proteins. New strategies for studying membrane proteins will provide more insights. In this thesis, we have coupled atomic force microscopy and two fluorescence microscopy techniques---total internal reflectance fluorescence microscopy and confocal laser scanning microscopy, to visualize protein-membrane interactions and dynamics in model membrane systems. To validate our correlated approach, we investigated the partitioning of various lipid fluorescent probes in phase-separated supported planar bilayers. We applied the same methodology in two case studies of peptide-membrane interactions in supported planar bilayers: (1) indolicidin, a cationic 13 amino-acid peptide isolated from bovine neutrophils, as a model of antimicrobial peptide-membrane interactions, and (2) NAP-22 peptide, a cationic myristoylated peptide crucial for neuronal growth and plasticity, as a model of protein-induced lipid recruitment. Using this combined AFM-fluorescence approach with supported planar bilayers, we showed that: (1) the attachment of a fluorescent dye molecule can alter the physical properties of the host lipid and inhibit the lipid-dye conjugate from associating with raft domains, (2) indolicidin preferentially associates with the more disordered fluid domain and induces gel domain lowering in a concentration- and lipid-dependent manner, and (3) NAP-22 peptide induces coalescence of raft domains at low peptide concentration and phase-immersion at high peptide concentration resulting the co-localization of cholesterol and phosphatidylinositol biphosphates. This work demonstrates the versatility of a combined AFM-fluorescence approach as well as its limitations of the current configurations.

The shape and contour of a protein surface hints at its interaction with other proteins and with its environment. Structural ana- sis of multiprotein complexes helps to define the role and interaction of each individual component, and can predict the consequences of protein mutation or conditions that promote dissociation and rearrangement of the complex. Determining the three-dimensional structure of a protein requires milligram quantities of pure material. Such quantities are required to refine crystallization conditions for X-ray analysis, or to overcome the sensitivity limitations of NMR spectroscopy. Historically, structural determination of proteins was limited to those expressed naturally in large amounts, or derived from a tissue or cell source inexpensive enough to warrant the use of large quantities of cells. H- ever, with the advent of the techniques of modern gene expression, many p- teins that are constitutively expressed in minute amounts can become accessible to large-scale purification and structural analysis.
