Available in PDF, EPUB and Kindle. Book excerpt: This book brings together recent developments in Alzheimer's disease research with related discoveries in the field of cell biology. The book moves between basic cell biological concepts that form the underpinnings of modern Alzheimer's disease research, and current findings about proteins and cellular processes affected by the disease. Divided into three topics, the book addresses (1) protein trafficking, a problem that has become germane to the study of the amyloid precursor protein; (2) phosphorylation, a problem that underlies studies of the pathological transformation of tau to paired helical filaments; and (3) cell death, a pervasive problem in neurodegeneration.

Available in PDF, EPUB and Kindle. Book excerpt: Issues of matching and searching on elementary discrete structures arise pervasively in computer science and many of its applications, and their relevance is expected to grow as information is amassed and shared at an accelerating pace. Several algorithms were discovered as a result of these needs, which in turn created the subfield of Pattern Matching. This book provides an overview of the current state of Pattern Matching as seen by specialists who have devoted years of study to the field. It covers most of the basic principles and presents material advanced enough to faithfully portray the current frontier of research. Because of these recent advances, this is the right time for a book that brings together information relevant to both graduate students and specialists in need of an in-depth reference.

Book excerpt: This much-needed book on the design of algorithms and data structures for text processing emphasizes both theoretical foundations and practical applications. It is intended to serve both as a textbook for courses on algorithm design, especially those related to text processing, and as a reference for computer science professionals. The work takes a unique approach, one that goes more deeply into its topic than other more general books. It contains both classical algorithms and recent results of research on the subject. The book is the first text to contain a collection of a wide range of text algorithms, many of them quite new and appearing here for the first time. Other algorithms, while known by reputation, have never been published in the journal literature. Two such important algorithms are those of Karp, Miller and Rosenberg, and that of Weiner. Here they are presented together for the fist time. The core of the book is the material on suffix trees and subword graphs, applications of these data structures, new approaches to time-space optimal string-matching, and text compression. Also covered are basic parallel algorithms for text problems. Applications of all these algorithms are given for problems involving data retrieval systems, treatment of natural languages, investigation of genomes, data compression software, and text processing tools. From the theoretical point of view. the book is a goldmine of paradigms for the development of efficient algorithms, providing the necessary foundation to creating practical software dealing with sequences. A crucial point in the authors' approach is the development of a methodology for presenting text algorithms so they can be fully understood. Throughout, the book emphasizes the efficiency of algorithms, holding that the essence of their usefulness depends on it. This is especially important since the algorithms described here will find application in "Big Science" areas like molecular sequence analysis where the explosive growth of data has caused problems for the current generation of software. Finally, with its development of theoretical background, the book can be considered as a mathematical foundation for the analysis and production of text processing algorithms.

It consists of finding one, or more generally, all the occurrences of a string (more generally called a pattern) in a text. The Handbook of Exact String Matching Algorithms presents 38 methods for solving this problem. For each, it gives the main features, a description, its C code, an example and references.

Book excerpt: This book constitutes the refereed proceedings of the 23rd Annual Symposium on Combinatorial Pattern Matching, CPM 2012, held in Helsinki, Finland, in July 2012. The 33 revised full papers presented together with 2 invited talks were carefully reviewed and selected from 60 submissions. The papers address issues of searching and matching strings and more complicated patterns such as trees, regular expressions, graphs, point sets, and arrays. The goal is to derive non-trivial combinatorial properties of such structures and to exploit these properties in order to either achieve superior performance for the corresponding computational problems or pinpoint conditions under which searches cannot be performed efficiently. The meeting also deals with problems in computational biology, data compression and data mining, coding, information retrieval, natural language processing, and pattern recognition.

Distinguished international researchers have contributed fifteen chapters which together form a coherent stream taking the reader who has little prior knowledge of the field to a position of being familiar with leading edge issues. The book may also function as a source of teaching material and reference for researchers. The first part is devoted to the Parallel Random Access Machine (P-RAM) model of parallel computation. The initial chapters justify and define the model, which is then used for the development of algorithm design in a variety of application areas such as deterministic algorithms, randomisation and algorithm resilience. The second part deals with distributed memory models of computation. The question of efficiently implementing P-RAM algorithms within these models is addressed as are the immensely interesting prospects for general purpose parallel computation.

Book excerpt: Covers the fundamentals and techniques of multiple biological sequence alignment and analysis, and shows readers how to choose the appropriate sequence analysis tools for their tasks This book describes the traditional and modern approaches in biological sequence alignment and homology search. This book contains 11 chapters, with Chapter 1 providing basic information on biological sequences. Next, Chapter 2 contains fundamentals in pair-wise sequence alignment, while Chapters 3 and 4 examine popular existing quantitative models and practical clustering techniques that have been used in multiple sequence alignment. Chapter 5 describes, characterizes and relates many multiple sequence alignment models. Chapter 6 describes how traditionally phylogenetic trees have been constructed, and available sequence knowledge bases can be used to improve the accuracy of reconstructing phylogeny trees. Chapter 7 covers the latest methods developed to improve the run-time efficiency of multiple sequence alignment. Next, Chapter 8 covers several popular existing multiple sequence alignment server and services, and Chapter 9 examines several multiple sequence alignment techniques that have been developed to handle short sequences (reads) produced by the Next Generation Sequencing technique (NSG). Chapter 10 describes a Bioinformatics application using multiple sequence alignment of short reads or whole genomes as input. Lastly, Chapter 11 provides a review of RNA and protein secondary structure prediction using the evolution information inferred from multiple sequence alignments. • Covers the full spectrum of the field, from alignment algorithms to scoring methods, practical techniques, and alignment tools and their evaluations • Describes theories and developments of scoring functions and scoring matrices •Examines phylogeny estimation and large-scale homology search Multiple Biological Sequence Alignment: Scoring Functions, Algorithms and Applications is a reference for researchers, engineers, graduate and post-graduate students in bioinformatics, and system biology and molecular biologists.
