The demand for increased food production needs to be met from ever reducing resources of land, water and other environmental constraints. Rice remains the staple food source for a majority of the global populations, but especially in Asia where ninety percent of rice is grown and consumed. Climate change continues to impose abiotic and biotic stresses that curtail rice quality and yields. Researchers have been challenged to provide innovative solutions to maintain, or even increase, rice production. Amongst them, the ‘green super rice’ breeding strategy has been successful for leading the development and release of multiple abiotic and biotic stress tolerant rice varieties. Recent advances in plant molecular biology and biotechnologies have led to the identification of stress responsive genes and signaling pathways, which open up new paradigms to augment rice productivity. Accordingly, transcription factors, protein kinases and enzymes for generating protective metabolites and proteins all contribute to an intricate network of events that guard and maintain cellular integrity. In addition, various quantitative trait loci associated with elevated stress tolerance have been cloned, resulting in the detection of novel genes for biotic and abiotic stress resistance. Mechanistic understanding of the genetic basis of traits, such as N and P use, is allowing rice researchers to engineer nutrient-efficient rice varieties, which would result in higher yields with lower inputs. Likewise, the research in micronutrients biosynthesis opens doors to genetic engineering of metabolic pathways to enhance micronutrients production. With third generation sequencing techniques on the horizon, exciting progress can be expected to vastly improve molecular markers for gene-trait associations forecast with increasing accuracy. This book emphasizes on the areas of rice science that attempt to overcome the foremost limitations in rice production. Our intention is to highlight research advances in the fields of physiology, molecular breeding and genetics, with a special focus on increasing productivity, improving biotic and abiotic stress tolerance and nutritional quality of rice.

Book excerpt: Historically, scientists and laymen have regarded salinity as a hazar dous, detrimental phenomenon. This negative view was a principal reason for the lack of agricultural development of most arid and semi arid zones of the world where the major sources of water for biological production are saline. The late Hugo Boyko was probably the first scientist in recent times to challenge this commonly held, pessimistic view of salinity. His research in Israel indicated that many plants can be irrigated with saline water, even at seawater strength, if they are in sandy soil - a technique that could open much barren land to agriculture. This new, even radical, approach to salinity was clearly enunciated in the book he edited and most appropriately entitled 'Salinity and Aridity: New Approaches to Old Problems' (1966). A decade later, three members of the United States National Science Foundation (NSF), Lewis Mayfield, James Aller and Oskar Zaborsky, formulated the 'Biosaline Concept'; namely, that poor soils, high solar insolation and saline water, which prevail in arid lands, should be viewed as useful resources rather than as disadvantages, and that these resources can be used for non-traditional production of food, fuels and chemicals. The First International Workshop on Biosaline Research was con vened at Kiawah Island, South Carolina, in 1977 by A. San Pietro.

The production and characteri- tion of transgenic plants is a powerful reverse genetic strategy increasingly used in cereals research to ascribe function to defined DNA sequences. However, the techniques and resources required to conduct these investigations have, until recently, been difficult to achieve or totally lacking in wheat, barley and oat. This book brings together the l- est protocols for the transformation, regeneration and selection using both biolistic and Agrobacterium tumefaciens appropriate for these three species. It includes two chapters describing in vitro Agrobacterium co-cultivation, one leading to germ line transformation with no need for tissue culture-based regeneration. In addition, it has several chapters dedicated to the manipulation of gene expression and characterisation of the recombinant locus and transgenic plants. Finally, it tackles the issues of GM risk assessment, field trials and substantial equivalence in terms of transcriptomics, proteomics and metabolomics. Although this book is dedicated to the temperate small grain cereals wheat, barley and oats, many of the techniques described could be readily adapted for other cereals or plants generally. Book excerpt: Genome-Wide Association Studies (GWAS) are widely used in the genetic dissection of complex traits. Most existing methods are based on single-marker association in genome-wide scans with population structure and polygenic background controls. To control the false positive rate, the Bonferroni correction for multiple tests is frequently adopted. This stringent correction results in the exclusion of important loci, especially for GWAS in crop genetics. To address this issue, multi-locus GWAS methodologies have been recommended, i.e., FASTmrEMMA, ISIS EM-BLASSO, mrMLM, FASTmrMLM, pLARmEB, pKWmEB and FarmCPU. In this Research Topic, our purpose is to clarify some important issues in the application of multi-locus GWAS methods. Here we discuss the following subjects: First, we discuss the advantages of new multi-locus GWAS methods over the widely-used single-locus GWAS methods in the genetic dissection of complex traits, metabolites and gene expression levels. Secondly, large experiment error in the field measurement of phenotypic values for complex traits in crop genetics results in relatively large P-values in GWAS, indicating the existence of small number of significantly associated SNPs. To solve this issue, a less stringent P-value critical value is often adopted, i.e., 0.001, 0.0001 and 1/m (m is the number of markers). Although lowering the stringency with which an association is made could identify more hits, confidence in these hits would significantly drop. In this Research Topic we propose a new threshold of significant QTN (LOD=3.0 or P-value=2.0e-4) in multi-locus GWAS to balance high power and low false positive rate. Thirdly, heritability missing in GWAS is a common phenomenon, and a series of scientists have explained the reasons why the heritability is missing. In this Research Topic, we also add one additional reason and propose the joint use of several GWAS methodologies to capture more QTNs. Thus, overall estimated heritability would be increased. Finally, we discuss how to select and use these multi-locus GWAS methods.
