Book excerpt: Analytical method validation is the process of establishing that an analytical technique is applicable for a proposed objective. Early in the method development of a new analytical technique an understanding of the instrumental components and procedures is elaborated through scientifically based optimization. The optimization experiments are used to define the operational parameters that yield the maximum performance by the analytical technique for the target analyte before commencing validation studies. This dissertation details method development through experimental investigations instrumental components of LEMS (substrate, laser parameters, and electrospray source conditions). Each instrumental component has a number of induvial parameters which are optimized to yield the maximum laser electrospray mass spectrometry (LEMS) signal intensity for a given analytical problem. LEMS uses a nonresonant, femtosecond (fs) laser to ablate analytes from a surface. Those ablated analytes are then captured by a perpendicular electrospray, ionized, and desolvated to produce ions which travel into the inlet of the mass spectrometer for analysis. Each element of the LEMS experimental setup works in a complementary fashion to generate a mass spectral signal which have specific optimization steps that can dramatically impact the data that can be acquired. The results of the optimization for each instrumental component will then be applied to preliminary method development experiments for the analysis of pharmaceutical compounds from complex formulations biomarker discovery for mice afflicted with a traumatic brain injury.The effect of the laser pulse duration on the ablation mechanism and amount of laser induced conformational changes of aqueous myoglobin was investigated using 55 fs, 56 picosecond (ps), and 10 nanosecond (ns) pulses and laser pulse energies from 0.05 to 1.6 mJ. It was found that the optical properties of the substrates (stainless-steel and quartz) and laser intensity regimes accessible by each pulse duration determined the amount of myoglobin ablated and subsequent mass spectral signal intensity. Laser ablation of myoglobin from both substrates using all laser pulse energies was observed for the 55 fs pulse while the 10 ns pulse required minimum pulse energies of 0.4 and 1.2 mJ for ablation of myoglobin to occur from stainless-steel and quartz, respectively. As the pulse duration increases, thermal processes increase which dictated the relative amount of protein unfolding, number of phosphate adducts, and degree of solvent adduction. Many of the common laser electrospray ionization (ESI) hybrid techniques employ ns pulse durations. However, the amount of ablated myoglobin originating from a ns pulse was observed to be dependent on the amount of energy that was absorbed by the substrate or sample. Experiments to increase the signal intensity while implementing ns laser electrospray mass spectrometry (ns-LEMS) were performed by exploiting the optical properties of nanomaterials as a potential matrix for desorption and detection of myoglobin. To estimate the contribution of the surface plasmon resonance (SPR) to the desorption of myoglobin under the different pulse duration regimes, the addition of an aqueous gold nanostar (GNS) matrix was implemented. GNSs have a SPR maximum of ~750 nm which overlaps strongly with the 780 nm laser wavelength. Gold nanospheres, which have a SPR of ~530 nm, have an absorption overlap 25 times less than that of the nanostars with the 785 nm laser light and therefore were chosen as a control gold nanoparticle matrix. It was observed that protein mixed with solution phase GNSs improved the laser ablation and consequent mass spectral signal intensity of the protein in comparison to both the nanosphere addition and ablation from quartz without nanomaterial addition for the 55 fs, 56 ps, and 10 ns pulses. This dissertation also extends to an investigation of the electrospray source and the roles that the nebulizing gas pressure, electrospray solution flow rate, and needle protrusion from the emitter sheath effects the electrospray analyte signal and stability. Interactions between the electrospray droplets and nebulizing gas were elucidated using an ablation chamber in which laser ablated analytes were carried via the nebulizing gas flow through the nebulizer sheath to interact with the electrospray Taylor cone, jet, and subsequent droplets. The signal intensity and relative standard deviation (RSD) of an infused Victoria blue solution was used to assess conventional ESI optimization experiments while a mixture of Gly-Gly-His, lactose, adenosine, and vitamin B12 was laser ablated within the ablation chamber for the optimization of the remote ablation device. It was found that a needle protrusion flush with the nebulizing sheath wall, 9 psi nebulizing gas pressure, and 9 μL/min ESI flow rate yielded the highest signal intensity for low and high mass analytes when utilizing the ablation chamber. However, the conventional ESI signal and stability was maximized using a needle protrusion of 0.6 mm from the sheath, 18 psi nebulizing gas pressure, and 9 μL/ min ESI flow rate. The last two chapters describe collaborative efforts with GlaxoSmithKline (GSK) and Temple University's Lewis Katz School of Medicine with the application of LEMS to real world problems. The first of these chapters explores the preliminary method development results for sampling protocols of LEMS in a pathway to measuring the active ingredient in a formulation when differences in concentration are a percent or less for GSK. The results from the method development and optimization experiments in the previous chapters were applied to the GSK pharmaceutical manufacturing paradigm to test product quality in-line and in real-time instead of testing in a lab at the end of the manufacturing process. The LEMS sampling protocols involved ablation of either powder, compressed form, or solution containing powder using laser ablation. The ablated material was then entrained in an electrospray aerosol and transferred into a mass spectrometer for quantitative measurement of the molecules making up the powder, pill, or solution. Measurement time was on the order of seconds so that thousands of samples can be potentially measured in an hour. Future prospective experiments include additional optimization of the solution phase and compressed form sampling methods and, ultimately, the method validation of LEMS for quantifying active ingredients in pharmaceutical formulations. The last chapter seeks to develop new methods to map all biomarkers in traumatic brain injury (TBI) through mass spectrometry imaging (MSI), serum analysis, and protein derivatization assays. In this work, the Ramirez laboratory employs the controlled cortical impact model of experimental TBI in mice, harvests the brain (post injury) and prepares sections for analytical analysis. TBI is a complex injury involving multiple physiological and biochemical alterations to tissue. The potentially thousands of relevant biomarkers spread over a volume of thousands of mm3 makes the spatially resolved chemical analysis of brain a big data problem to which principal component analysis is applied.

Book excerpt: This dissertation details an investigation into the use of laser pulses from a titanium:sapphire regenerative amplifier laser system to vaporize analytes in ambient air for mass spectral analysis. The laser system was modified to operate in one of two distinct modes. In femtosecond (fs) mode the laser produced 2.5 mJ, ~60 fs laser pulses centered at 800 nm. In nanosecond (ns) mode the laser produced 2.4 mJ, ~10 ns laser pulses centered at 800 nm. Using appropriate optical components the laser pulse energy was attenuated to achieve pulses varying from 0.15 mJ to 2.0 mJ. Laser pulses were used to vaporize liquid and solid samples on different substrates. The laser vaporized material was captured and ionized by an electrospray source and then detected via a mass spectrometer instrument. It was discovered that samples on glass substrate could be vaporized by fs laser pulses, but not by ns laser pulses. Samples on metal substrate were successfully vaporized by both fs and ns laser pulses. Low energy ns laser pulses were less efficient than fs laser pulses of the same energy for vaporizing off metal substrate. A comparison of vaporization from aluminum, copper and stainless steel substrates revealed limited vaporization from copper by ns laser pulses. The electrospray ionization (ESI) mass spectral response of wet and dry proteins on stainless steel was similar for both fs and ns laser pulses. Experiments to test the capabilities of ns laser electrospray mass spectrometry (ns-LEMS) revealed that sample vaporization was limited to analysis on metal surfaces. This dissertation details methods for femtosecond laser electrospray ionization (fs-LEMS) to be used to quantify non-covalent protein-ligand interactions. Hen egg white lysozyme (HEWL) and N,N',N"-triacetylchitotriose (NAG3) interactions were quantified via dissociation constant (Kd) measurements. The Kd for HEWL and N,N',N",N"'-tetraacetylchitotetraose (NAG4) were also measured. This dissertation also reports a miniaturized flowing atmospheric pressure afterglow (micro-FAPA) for use as an alternative ionization source of fs-laser vaporized analytes. Loratadine pills were vaporized and reacted with the gas stream from the micro-FAPA source to generate ions which were then detected by a mass analyzer. The ions detected varied in distribution as a response to the distance the sample was vaporized from the ion source. Complexed samples were tested and molecular assignments were difficult due to the numerous pathways for ion formation. The use of an ion filter to decrease the energy imparted on sample molecules during the ionization process of the micro-FAPA is also reported.

Book excerpt: This dissertation focused on new applications of laser ablation inductively coupled plasma mass spectrometry (LA-ICP-MS). The diverse fields that were investigated show the versatility of the technique. In Chapter 2, LA-ICP-MS was used to investigate the rare earth element (REE) profiles of garnets from the Broken Hill Deposit in New South Wales, Australia. The normalized REE profiles helped to shed new light on the formation of deposits of sulfide ores. This information may be helpful in identifying the location of sulfide ore deposits in other locations. New sources of metals such as Pg, Zn, and Ag, produced from these ores, are needed to sustain our current technological society. The application of LA-ICP-MS presented in Chapter 3 is the forensics analysis of automotive putty and caulking. The elemental analysis of these materials was combined with the use of Principal Components Analysis (PCA). The PCA comparison was able to differentiate the automotive putty samples by manufacturer and lot number. The analysis of caulk was able to show a differentiation based on manufacturer, but no clear differentiation was shown by lot number. This differentiation may allow matching of evidence in the future. This will require many more analyses and the construction of a database made up of many different samples. The 4th chapter was a study of the capabilities of LA-ICP-MS for fast and precise analysis of particle ensembles for nuclear nonproliferation applications. Laser ablation has the ability to spatially resolve particle ensembles which may contain uranium or other actinides from other particles present in a sample. This is of importance in samples obtained from air on filter media. The particle ensembles of interest may be mixed in amongst dust and other particulates. A problem arises when ablating these particle ensembles directly from the filter media. Dust particles other than ones of interest may be accidentally entrained in the aerosol of the ablated particle ensemble. This would cause the analysis to be skewed. The use of a gelatin substrate allows the ablation a particle ensemble without disturbing other particles or the gelatin surface. A method to trap and ablate particles on filter paper using collodion was also investigated. The laser was used to dig through the collodion layer and into the particle ensemble. Both of these methods fix particles to allow spatial resolution of the particle ensembles. The use of vanillic acid as a possible enhancement to ablation was also studied. A vanillic acid coating of the particles fixed on top of the gelatin substrate was not found to have any positive effect on either signal intensity or precision. The mixing of vanillic acid in the collodion solution used to coat the filter paper increased ablation signal intensity by a factor of 4 to 5. There was little effect on precision, though. The collodion on filter paper method and the gelatin method of resolving particles have shown themselves to be possible tools in fighting proliferation of nuclear weapons and material. Future applications of LA-ICP-MS are only limited by the imagination of the investigator. Any material that can be ablated and aerosolized is a potential material for analysis by LA-ICP-MS. Improvements in aerosol transport, ablation chamber design, and laser focusing can make possible the ablation and analysis of very small amounts of material. This may perhaps lead to more possible uses in forensics. A similar method to the one used in Chapter 3 could perhaps be used to match drug residue to the place of origin. Perhaps a link could be made based on the elements leached from the soil by plants used to make drugs. This may have a specific pattern based on where the plant was grown. Synthetic drugs are produced in clandestine laboratories that are often times very dirty. The dust, debris, and unique materials in the lab environment could create enough variance to perhaps match drugs produced there to samples obtained...

A comparison of fs-LIBS and remote filament-induced breakdown spectroscopy (R-FIBS) in the analysis of graphite composites yielded more accurate results with filaments due to intensity clamping within the filament. The investigation of fs-LIBS and R-FIBS in the detection of explosives led to the discovery of femtosecond vaporization of intact molecules under ambient conditions. This knowledge was then used in the development of a new ambient laser-based mass analysis technique. The combination of nonresonant femtosecond laser vaporization with electrospray post-ionization called laser electrospray mass spectrometry (LEMS) was investigated as a universal detection method of pharmaceuticals, biological macromolecules and plant tissues. We show the capability of femtosecond lasers to desorb sample without any sample preparation or resonant transition in the sample or substrate. Ambient mass spectral imaging and tissue type classification is also demonstrated.

The development of the so-called "soft" ionization methods electrospray ionization (ESI) and matrix-assisted laser desorption/ionization (MALDI) played a pivotal role in the application of MS to biochemical and biophysical fields enabling comprehensive studies of biomolecules, macromolecules and their complexes. This dissertation presents method development and the application of MS-based strategies for complete sequence and structure determination of hemoglobin (Hb); investigation of the interaction between human Hb and Band 3; characterization of the interaction between Alanyl-tRNA synthetase with tRNA and various ligands; and characterization of various thiol-protected silver nanoclusters. First, the complete primary amino acid sequences of hemoglobin from the endangered species snow leopard (Uncia uncia), Amur tiger (Panthera tigris altaica), Cheetah (Acinonyx jubatus) and Francois' Langur (Trachypithecus francoisi) were determined using a combination of the bottom-up approach to proteomics in combination with single crystal X-ray diffraction. In this approach, MS was used to provide on average 70% coverage of the sequences, which was used in refinement of the diffraction data. The electron density maps from the diffraction data were used to determine the parts of the sequences not covered by MS as well as differentiate between isomeric residues. During the refinement of the X-ray diffraction data, a unique conformational state, the Bform, for naturally occurring ligated hemoglobin was discovered in two feline Hbs. Structural comparisons and possible biological relevance for the B-form will be presented. The binding of human hemoglobin to synthetic peptides corresponding to the Hb-binding sites of human erythrocyte Band 3 is also presented. The effects on binding of ligation and oxidation state of normal human HbA; human sickle HbS; Hb-binding site and peptide length; and Band 3 N-terminal acetylation were investigated. The optimization of MS instrumental parameters and solution conditions for stabilizing and protecting labile thiol-protected silver nanoclusters through ionization, mass analysis and detection is presented. The relatively much more stable and well characterized gold-glutathione cluster Au25(SG)18 was used as a model for instrumental optimization (SG, glutathione). The most crucial instrumental parameters to protecting the clusters were cone gas flow rate, trap/transfer collision energy, and source temperature. Using these optimized parameters and adjustment of solution conditions led to the formula assignment for Ag32(SG)19, the species isolated from band 6 of a polyacrylamide gel electrophoretic separation. Using a similar approach the formula assignment for Ag44L30-4 (L, p-mercaptobenzoic acid) was confirmed. Collision induced dissociation (CID) studies were used to demonstrate that Ag43L28-3, another abundant species in the mass spectra was in fact a fragment of the intact cluster from the facile loss of AgL2-. CID and ion mobility mass spectrometry (IMMS) of Au25(SG)18, Ag32(SG)19, and Ag44L30-4 were used to gain insight into the surface structure and stability of the fragile silver clusters. Finally, the 3'-tRNA binding site on E. coli Alanyl-tRNA synthetase was identified by first crosslinking the 3'-periodate-oxidized tRNAala to the enzyme followed by the bottom-up MS sequencing. Modified lysine residues identified were 74, 526 585, 637, 739 and 648. Lys 74 was in the aminoacylation domain while 526 585, 637, 739 and 648 were in the editing domain. These results highlight an alteration of the 3'-terminal of tRNAala interaction with the enzyme. To study the stability ARS with various ligands, non-hydrolysable adenylate analogs, ASAd and GSAd, were used. Data shows that complete binding of ASAd and GSAd was achieved and that binding occurred in a 1:1 stoichiometry. Binding of ASAd, the analog of the cognate ligand, stabilizes the enzyme against changes in solution pH relative to the apo-enzyme and the enzyme with GSAd bound.

Book excerpt: Overview: The Encyclopedia of Mass Spectrometry The need for an encyclopedia of mass spectrometry (MS) becomes apparent when considering the subject's evolution. By 1990, MS had evolved as a discipline and as a technique for solving problems in chemistry. Along with nuclear magnetic resonance and optical spectroscopy, it was a tool for compound identification. For complex mixtures as found in environmental chemistry, flavors, energy materials, and small-molecule metabolism, gas chromatography-mass spectrometry had become the premier analytical method. Despite these advances, MS played in 1990 only a small role in polar and large-molecule analysis. Field desorption, fast atom bombardment, and Cf-252 plasma desorption gently pushed it into peptide sequencing and molecular weight determination of larger polymers. Although these ionizations had limitations, when they were coupled with tandem mass spectrometers, the future became clearer. MS now awaited the development of new ionization methods that would extend its capabilities into many different research laboratories. The inventions of electrospray ionization (ESI) and matrix-assisted laser desorption ionization (MALDI) in the late 1980s opened the door for that greater role. Even the discipline of MS could expand by embracing the chemical-physical studies of proteins and oligodeoxynucleotides in the gas phase. The broad applicability of MS to a multitude of chemical, physical, and biological problems makes it now the central tool in chemical analysis. No longer a specialist's tool, it has assumed broad applicability and availability. To permit a full and fruitful expansion in other disciplines, the Encyclopedia of Mass Spectrometry is designed to be a learning tool to newcomers who do not have the theoretical and practical background needed to take advantage of the possibilities of MS. Moreover, the field is now so broad that the specialist also needs a resource to allow exploration of its vast reaches. The encyclopedia meets that need and strives to be an entrance into the subject and to serve as its major reference work. Volume 1: Theory and Ion Chemistry Volume 1 begins with two theory chapters. The first discusses theoretical aspects of ion collisions, chemistry, and dynamics, and the second introduces ab initio calculations of ions. The latter has become a nearly indispensable tool in ion chemistry studies today. Instrumentation is essential in fundamental investigations. Chapter 3 introduces instrumentation, with an emphasis on unusual instrumentation, generally not commercially available. Ion traps, ion cyclotron resonance mass spectrometers, and time-of-flight instruments, which are important in both fundamental studies and in applications, are also covered. Chapter 4 discusses myriad means of performing spectroscopic experiments on ions. In the next chapter, various methods of measuring thermodynamic information about ions are introduced and evaluated. Collisional activation and dissociation processes, in various incarnations, are in Chapter 6. Mobility experiments are the focus of the next chapter, which covers fundamental aspects and applications of this rapidly growing technology. Various means and uses of changing charge states of ions is the topic of chapter 8. Chapters 9 and 10 introduce the ion chemistry of organic ions, positive and negative, respectively. The last three chapters (Chapter 11-13) are expositions of the ion chemistry of clusters and solvation phenomena, inorganic chemistry, and the rapidly expanding area of biochemistry. Volume 2: Biological Applications Part A The focus of Volume 2 is peptides and proteins. The organization emphasizes separation techniques, preparation protocols, and fundamentals of ionic gas-phase species of biological importance. This volume is divided into four sections: (1) experimental approaches and protocols, (2) sequence analysis, (3) other structural analyses, and (4) targeted applications. The first section encompass separation procedures (e.g., 2-D gel electrophoresis), sample preparation (e.g., desalting and enzyme digestion), and instrumentation issues (e.g., high resolving power, molecular-weight determination, protein chips, and quantification). H/D exchange, analysis of membrane proteins, and bioinformatics are included. The next section on sequencing covers high energy and low energy CAD, protein identification, fundamentals of peptide fragmentation, bottom-up and top-down strategies, chemical derivatization, and post-source decay with MALDI. A section on structure analysis includes primary structure determination and issues with studying quaternary structure, protein-protein and protein-ligand complexes, disulfide analysis, phosphopeptides and phosphoproteins, selenoproteins, nitrated proteins, metal ion binding, and oxidized proteins. Additional coverage of methods for studying the biophysics of proteins is provided in Volume 6. The last chapter, Targeted Applications, focuses on neuropeptides, clinical applications, enzyme kinetics, imaging, and single-cell analysis. Volume 3: Biological Applications Part B Over the past decades, enormous gains have been made towards the analysis of all the biomolecules in cells. Although early attention was focused on peptides and proteins, a wealth of information is arising about other major biomolecules including nucleic acids, lipids and carbohydrates. In no small way, modern ionization methods, especially electrospray and matrix-assisted laser desorption, have provided a quantum leap in the capabilities of the tools we can now deploy in answering biological questions involving structure and molecular weight of virtually every type of molecule in the cell. Volume 3 covers classes carbohydrates, nucleic acids, and lipids. In addition, special areas of application are also included, such as pharmaceuticals, natural products, isotope ratio methods for biomolecules analysis, and clinical applications. The articles are arranged under general headings for continuity and ease of access, although several of these are of interest across the various disciplines. The articles cover basics and sufficient additional detail to bring the reader up-to-date on a given subject. Some advanced topics are also covered, either in a special section of an article or in additional reading citations. Volume 4: Organic and Organometallic Compounds This volume presents a cross section of applications in organic and organometallic chemistry in two parts. Chapters 1 to 6 are devoted to the fundamentals whereas chapters 7 and 8 cover applications to organic and organometallic compounds, either available as pure compounds or present in complex mixtures. Chapter 1 describes the theory for organic mass spectrometry, building on and complementing material in Volume 1. The themes for Chapter 2 are the structures and properties of gas-phase ions of conventional, distonic, and non-covalent complexes. Chapter 3 covers methodology used in study of gas-phase ions. Chapters 4 and 5 turn to mechanisms of both unimolecular and bimolecular reactions of ions and include topics in stereochemistry and radical chemistry. Chapter 6 contains a number of articles on the formation and reactivity of metal ion complexes and organometallic cations and anions, drawing connections with molecular recognition, catalysis and organic synthesis. Chapter 7 deals with the structure determination of organic compounds, including chiral compounds and natural products. In chapter 8 are contributions that provide illustrative examples of the determination of organic compounds present at low levels in complex samples that originate from various natural and biological sources. Included is an article on the determination of explosives. Volume 5: Elemental and Isotope Ratio Mass Spectrometry This volume focuses on (1) the plethora of mostly atomic ionization techniques that have been coupled to MS for elemental analysis, the measurement of isotope ratios, and even the determination of inorganic compounds and (2) the precise measurement of isotope ratios of organic elements as small gas molecules by isotope ratio mass spectrometry (IRMS). Volume 6: Ionization Methods Volume 6 captures the story of molecular ionization and its phenomenal evolution that makes mass spectrometry the powerful method it is today. Chapters 1 and 2 cover fundamentals and various issues that are common to all ionization (e.g., accurate mass, isotope clusters, and derivatization). Chapters 3-9 acknowledge that some ionization methods are appropriate for gas-phase molecules and others for molecules that are in the solid or liquid states. Chapters 3-6 cover gas-phase molecules, dividing the subject into: (1) ionization of gas-phase molecules by particles (e.g., EI), (2) ionization by photons, (3) ionization by ion-molecule and molecule-molecule reactions (e.g., APCI and DART), and ionization in Strong electric fields (i.e., Electrohydrodynamic and Field Ionization/Desorption). "Ionization in a Strong Electric Field" illustrates the transition to ionization of molecules in the solid or liquid states, covered in Chapters 7-9: (1) spray methods for ionization (e.g., electrospray), (2) desorption ionization by particle bombardment (e.g., FAB), and (3) desorption by photons (e.g., MALDI).
