However, the underlying molecular genetic mechanisms that mediate these changes remain to be fully elucidated. DNA methylation is an epigenetic mechanism that defines cell identity and helps regulate gene expression. DNA methylation is dynamic over development and has been shown to mediate experience-dependent changes, including those resulting from learning and memory and early life adversity. Although methylation mainly occurs at genomic cytosines in the CG dinucleotide context, methylation at non-CG sites was recently found in brain tissue. Non-CG methylation is specifically enriched in neurons and accumulates during the early childhood stages of brain development. The biological impact of non-CG methylation in regulating gene expression and regulating cellular function, if any, remains unclear. A major challenge for addressing this question is the complexity and scale of the DNA methylation landscape, which includes nearly one billion cytosines throughout the genome that are potential sites of modification in every cell. Targeted studies of specific candidate genes and genomic loci do not elucidate the overall configuration of the cellular epigenome. Techniques for comprehensively mapping the genome-wide distribution of DNA methylation are powerful, but they require sophisticated new computational methods of analysis that can reliably distinguish and statistically validate epigenomic differences related to developmental and environmental factors. In this thesis we develop new approaches to comprehensively analyze DNA methylation throughout the genome and with single base resolution in order to better characterize the role of CG methylation and elucidate the potential role of CH methylation in mammalian brain cells. First, we consider the impact of enriched early life (peri-pubertal) experience on DNA methylation and gene expression in the dentate gyrus of the hippocampus. In addition to its role in experience-dependent gene regulation, DNA methylation also plays a key role in innate developmental processes, including female X chromosome inactivation. We provide the first allele-specific DNA methylomes from the active and inactive X chromosomes in female brain, and use comprehensive genomic analyses to gain insight into the functional relationship between allele-specific DNA methylation and transcription. These two studies provide new evidence of the dynamic changes in DNA methylation in whole brain tissue caused by environmental and innate developmental factors. However, they do not address the heterogeneity of brain cell types, a hallmark of mammalian brain organization. To address the role of DNA methylation in brain cell diversity, we develop computational methods to analyze data from a new assay that measures single cell methylomes. Using these data, we show that brain cell methylomes can be clustered and used to assess neuronal heterogeneity in the frontal cortex of mouse and human. Upon clustering cells, we are able to gain insight into the role of methylation in the establishment and maintenance of cellular identity in neuronal types. Overall, this thesis adds to the increasing evidence that DNA methylation is a cell type-specific, dynamic epigenomic modification of brain cells that is impacted by, and may in turn help to regulate, neuronal development and adaptation. In addition, this thesis provides new computational methods for analyzing large-scale, whole-genome DNA methylation data sets and demonstrates their use in uncovering new insights into the mammalian brain epigenome.

Book excerpt: Described for the first time in 1906, Alzheimer's disease (AD) remains the most prevalent form of dementia throughout the world. AD is a complex neurodegenerative disease characterised by the progressive decline in cognitive functions, neuronal cell loss, and by the presence of amyloid beta (Abeta) plaques and neurofibrillary tangles that are composed of hyperphosphorylated tau, in the brain. Only a small percentage of the AD cases can be attributed to mutations in key genes that are involved in the pathophysiology of the disease. The vast majority of AD cases are sporadic, and the aetiology of these cases remains unknown. However, there is evidence that an alteration in epigenetics is involved in the pathophysiology of AD. Amongst the epigenetic markers, 5- methylcytosine (5mC) has been the most studied in AD. Previous human studies reported both increases and decreases in the level of 5mC at specific loci of genes that are involved in the pathophysiology of AD. However, only a few studies have investigated 5mC at global levels, and reported DNA hypomethylation in the AD brain. 5-hydroxymethylcytosine (5hmC), the oxidised form of 5mC, has been recently recognised as an epigenetic marker. The involvement of 5hmC in AD has not been investigated yet. In the present study, specific antibodies were used to study 5mC and 5hmC at global levels in two brain regions that are vulnerable to AD: the middle frontal gyrus and the middle temporal gyrus. Immunohistochemistry combined with high-throughput image analysis was used as the method to quantify levels of 5mC and 5hmC in post-mortem human brain tissue. The results demonstrated that DNA was globally hypermethylated and hyperhydroxymethylated in neurons from the AD brain. Increased levels of 5mC and 5hmC were significantly correlated with Abeta, tau, and ubiquitin loads; thus, demonstrating that these epigenetic changes were related to the progression of the disease. Dnmt1 and Dnmt3b, two of the enzymes involved in the regulation of 5mC were studied using the same approach as for 5mC and 5hmC. Results demonstrated that Dnmt1 was increased in the AD MTG, whereas Dnmt3b was decreased in the AD MTG. In vitro models of human brain cells were validated for the study of 5mC and 5hmC, and were used to test the effect of Abeta and 5-aza-2'-deoxycytidine (AzaC), a well-known demethylating agent, on levels of 5mC and 5hmC. Results demonstrated that Abeta can induce DNA hypermethylation and hyperhydroxymethylation in human precursor cells, but not in neurons and astrocytes differentiated from them. Finally, this study provided evidence that in addition to its effect on 5mC, AzaC is a strong inducer of 5hmC. Altogether, the results obtained in the present study clearly demonstrated the involvement of 5mC and 5hmC in AD, and provide the basis for the development of new diagnostic methods and therapeutic approaches.

Now, they all went running towards him, angry about their burning crop, and in the process, avoided the imminent danger. For some mysterious reason, my mind focused on this story prior to the Symposium on the Role of DNA, which took place in Ravello, Italy at the end of May 1985. Having made a call for people to meet and reflect for a few days, the analogy began to take shape. Ravello was indeed a hill, magically overlooking the sea from medieval quarters. True, its countryside is filled with vineyards, not wheat fields, but that is an improvement on the story. However, what was the wave? Perhaps, the growing amount of data on cloned brain genes that threatens to engulf neurobiologists.
