Book excerpt: Directed self-assembly of nanomaterials via external fields is an attractive processing tool for industry as it is inherently inexpensive and flexible. The self-assembly of magnetic nanoparticles in particular has gained much recent interest for applications ranging from biomedical imaging and targeted cancer therapy to ferrofluid mechanical damping devices, that rely on the state of aggregation and alignment of the nanoparticles. We utilize an oil-water platform to directly observe directed self-assembly of magnetic nanoparticles that are field ordered into two-dimensional mesostructures through the fossilized liquid assembly method. Our system consisted of polymer-coated iron-oxide nanoparticles which were assembled at the interface between a crosslinkable hydrophobic monomer oil, and water through the use of external magnetic fields, and then cured with UV light. In this study, entire magnetic flux field lines in various geometrical configurations were successfully modeled and mapped out by the magnetic nanoparticles, both in-plane and in perpendicular orientations utilizing FLA. As the microscopic behavior of magnetic nanoparticles is known through this first study, further work can then be conducted through the assembly of block copolymer/magnetic nanoparticle nanocomposites. The morphology of neat self-assembled block copolymers have been extensively studied and it has been proven that the molecular weight, volume fraction of the components, and the degree of segment incompatibility are the three independent parameters used to determine equilibrium morphologies. The assembled orientations of lamellar and cylindrical morphologies in particular develop specific directionalities depending on the natural interactions of the blocks with the substrate and surface. It has been shown that treatments such as UV-Ozone treatment of the substrate, mechanical shear, or electrical fields can force this directionality to be altered, however few methods have been developed to readily alter preferential morphologies through the use of magnetic fields. In order to provide preliminary results toward the validity of a magnetically driven reorientation process, systems of polystyrene-b-poly(methylmethacrylate) with varying molecular weights were loaded with up to 1% polystyrene coated cobalt nanoparticles. This study successfully showed that the particles can be loaded into the block copolymers without disrupting the morphology of the block copolymers, and also provided initial results that this method is plausible.

Book excerpt: Self-assembled nanoscale structures are the basis for various technological advancements in functional materials, sensors, and molecular circuits and factories. With significant progress in self-assembly of periodic nanostructures (such as monolayers), the focus is now shifting towards non-periodic structures. Control of various interaction force fields (electrostatic, Van der Waals, etc.) between the nanoparticles and external controls can result in the formation of nanostructures with desired geometry. The aim is to design the nanoparticles and the external actuators such that the desired structure can be self-assembled rapidly with high reliability and avoiding any kinetic trapping that an ill-designed energy landscape might cause. Deterministic dynamic modeling of such self-assembled nanostructures, directed by external fields, through a Master Equation approach, leads to a set of differential equations of such large size that even the most efficient solution algorithms are overwhelmed. Thus, model reduction is a key necessity. This thesis presents a methodological approach and specific algorithms, which generate time-varying, reduced-order models for the description of directed self-assembly of nanoparticles by external fields. The approach is based on Finite State Projection and is adaptive, i.e., it generates reduced-order models that vary over time. The algorithm uses event-detection concepts to determine automatically, during simulation, suitable time points at which the projection space and thus the structure of the reduced-order model change, in such a way that the computational load remains low while the upper bound on the simulation error, resulting from model reduction, is lower than a prescribed maximum limit. The thesis also presents an optimal control strategy that can guide any initial random configuration of nanoparticles to a final structure of desired geometry, in minimum time. It employs a multi-resolution view of the dynamically evolving configurations of nanoparticles, which are described through the simulation methodology described before. External charges, attracting or repelling the nanoparticles, are the controls, whose location and intensity are determined by the optimality conditions of the optimal control strategy. To ensure analytic consistency of the parametric sensitivities, during the computation of the optimal controls, and thus guarantee the optimality of the resulting control policy, a priori determination of enlarged constant projection spaces is shown to be essential. The thesis also presents a series of case studies, which illustrate how the proposed methods can be used to simulate effectively directed self-assembly of an appreciable number of nanoparticles, and reach the desired geometry. These case studies also illuminate several of its features, such as: superiority over a static optimal solution; evasion of kinetic traps; and effective handling of combinatorial complications arising for systems with large-size domains and many particles.

Ease of synthesis, predictable molecular recognition via Watson-Crick base pairing, vast numbers of available chemical modifications, and intrinsic nanoscale size makes DNA a suitable material for the construction of a plethora of nanostructures that can be used as scaffold to organize functional molecules with nanometer precision. This dissertation focuses on DNA-directed organization of metallic nanoparticles into well-defined, discrete structures and using them to study photonic interaction between fluorophore and metal particle. Presented here are a series of studies toward this goal. First, a novel and robust strategy of DNA functionalized silver nanoparticles (AgNPs) was developed and DNA functionalized AgNPs were employed for the organization of discrete well-defined dimeric and trimeric structures using a DNA triangular origami scaffold. Assembly of 1:1 silver nanoparticle and gold nanoparticle heterodimer has also been demonstrated using the same approach. Next, the triangular origami structures were used to co-assemble gold nanoparticles (AuNPs) and fluorophores to study the distance dependent and nanogap dependencies of the photonic interactions between them. These interactions were found to be consistent with the full electrodynamic simulations. Further, a gold nanorod (AuNR), an anisotropic nanoparticle was assembled into well-defined dimeric structures with predefined inter-rod angles. These dimeric structures exhibited unique optical properties compared to single AuNR that was consistent with the theoretical calculations. Fabrication of otherwise difficult to achieve 1:1 AuNP- AuNR hetero dimer, where the AuNP can be selectively placed at the end-on or side-on positions of anisotropic AuNR has also been shown. Finally, a click chemistry based approach was developed to organize sugar modified DNA on a particular arm of a DNA origami triangle and used them for site-selective immobilization of small AgNPs.
