Book excerpt: Iron-Deficiency Chlorosis (IDC) causes yield losses in soybean and other crop species as a result of the plant's inability to efficiently acquire iron from calcareous soils. Although plants differ in their response to iron deficiency and IDC resistance has been improved in soybean, the biology of IDC is not well understood. We undertook an interdisciplinary approach towards increasing our knowledge of IDC resistance and iron acquisition strategies in higher plants. Firstly, we examined the usefulness of molecular markers to improve breeding efficiency for IDC resistance in soybean. After examining Simple Sequence Repeats (SSR) markers genetically linked to previously identified quantitative trait loci for IDC resistance in a soybean breeding population, we determined that SSR marker Satt481 may improve selection efficiency 2.6-fold and reduce the evaluation costs by 70% relative to traditional breeding approaches. Secondly, we investigated the potential relationship of IDC with Soybean Cyst Nematode (SCN) and calcareous soil properties. Using two soybean breeding populations and fourteen soybean genotypes grown on calcareous soils infested with Heterodera glycines and concurrent greenhouse studies, we were not able to establish a consistent relationship between IDC-related chlorosis and SCN. However, an increase in foliar chlorosis in SCN-susceptible genotypes was associated with a decrease in SCN reproduction, and SCN-resistant genotypes were more susceptible to IDC during greenhouse evaluation relative to evaluation on SCN-infested calcareous soils. In addition, calcareous soil properties predicted foliar chlorosis in only one breeding population evaluated on SCN-infested soils during one year. Lastly, we examined the evolution of Strategy I and II mechanisms for iron acquisition in higher plants. The phylogenetic distribution in plants of nine iron acquisition-related genes for both strategies was determined using Expressed Sequence Tags (ESTs) from eleven plant species (one gymnosperm, five dicots, and five grasses). Our results suggested gene conservation across strategies and Strategy II was more recently developed than Strategy I in higher plants. In our studies, we have further demonstrated the complexity of IDC, while increasing knowledge on the the biology of IDC and iron acquisition using an interdisciplinary approach involving methodologies in classical and molecular genetics, plant pathology, and soil science.

Among plants sensitive to iron deficiency are apples, avocado, bananas, barley, beans, citrus, cotton, grapes, peanuts, pecans, potatoes, sorghum, soybeans, and numerous ornamental plants. Deficiencies are usually recognized by chlorotic, in new leaves and are typically found among sensitive crops grown in calcareous or yellowed, interveinal areas soils which cover over 30% of the earth's land surface. Iron deficiency may lead, in extreme cases, to complete crop failure. In intensive agriculture on calcareous soils, iron often becomes a major limiting nutrient for optimal crop production, thus, correction of iron deficiency is required. Various chemicals and practices are available. They are, however, costly and do not always result in a complete remedy of the deficiency. Crucial questions relative to the cost-benefit equation such as the recovery rate of plants and the long-term fertilizing effect have not yet been resolved. The complexity of iron nutrition problems requires an understanding of the chemistry of iron oxides in soils, of the chemistry of both natural and synthetic chelates, of rhizosphere microbiology and biochemistry, and of the physiological involvement of the plant in iron uptake and transport.

Book excerpt: Improving yield potential in major food-grade crops such as soybean (Glycine max L.) is the most sustainable way to address the growing global food demand and its security concerns. Selections for high-yielding cultivars have been mainly focused on the yield performance per se but not necessarily on secondary related-traits associated with yield. Recent substantial advances in proximal sensing have provided plant breeders with affordable and efficient tools for evaluating a large number of genotypes for important agronomic traits, including yield, at early growth stages. Nevertheless, the implementation of large datasets generated by proximal sensing such as hyperspectral reflectance in cultivar development programs is still challenging due to the essential need for intensive knowledge in computational and statistical analyses. Therefore, this thesis was aimed to: (1) investigate the potential use of soybean hyperspectral reflectance, hyperspectral reflectance indices (HVI), and yield components such as number of nodes (NP), number of non-reproductive nodes (NRNP), number of reproductive nodes (RNP), and number of pods (PP) per plant for predicting the final seed yield using different machine learning (ML) algorithms, (2) select the top-ranking hyperspectral reflectance and HVI in predicting soybean yield and fresh biomass (FBIO) using recursive feature elimination (RFE) strategy, (3) implement genetic optimization algorithm and the improved version of the strength Pareto evolutionary algorithm 2 (SPEA2) to optimize yield components and HVI for maximizing soybean seed yield and FBIO, and (4) study the genetics of soybean yield and its secondary related-traits in order to discover genomic regions underlying the traits by using genome-wide association study (GWAS). In this study, different ML algorithms such as ensemble stacking (E-S), ensemble bagging (EB), and deep neural network (DNN) were tested to evaluate their efficiency in predicting soybean yield and FBIO production using a panel of 250 genotypes evaluated in four environments. Also, for the first time, we implemented ML algorithms in GWAS to detect the associated QTL with soybean yield components. The results of this study may provide a perspective for geneticists and breeders regarding the use of ML algorithms in phenomics and genomics that will result in the selection of superior soybean genotypes.

However, under alkaline conditions commonly found in arid and semi-arid environments iron becomes unavailable to plants. When plants are affected by a shortage of iron their leaves become yellow (chlorotic), and both plant growth and crop yield are reduced. The roots of plants affected by iron deficiency may develop a series of responses directed to improve iron uptake, such as increased proton excretion and iron reduction capabilities or excretion of iron chela tors called siderophores. Iron deficiency affects major crops worldwide, including some of major economic importance such as fruit trees and others. Correction of iron deficiency is usually implemented through costly application of synthetic chelates. Since these correction methods are very expensive, the competitivity of farmers is often reduced and iron deficiency may become a limiting factor for the maintenance, introduction or expansion of some crops. In spite of the many years devoted to the study of iron deficiency, the knowledge of iron deficiency in soils and plants is still fragmentary in many aspects. We have only incomplete information on the processes at the molecular level that make some plant species and cultivars unable to take and utilize iron from the soil, whereas other plants grow satisfactorily under the same conditions.
