In this dissertation, matrix-assisted laser desorption/ionization (MALDI) and liquid chromatography (LC) -- electrospray ionization (ESI) based mass spectrometric techniques were developed to characterize and quantify endogenous and therapeutic biomolecules. Specifically, this work developed novel ionization techniques and mass spectrometry imaging workflows to study the sequence and in situ distribution of biomolecules on high resolution accurate mass instrument platforms. Moreover, absolute or relative quantifications of biomolecules, such as therapeutic peptide or N-glycans, were measured by cutting-edge quantification workflows. In summary, this work not only improves current analytical methodology for characterizing biomolecules, but also demonstrates its potential applications in pharmaceutical industry and clinical settings.

The advent of soft ionization sources such as electrospray ionization and matrix-assisted laser desorption/ionization have dramatically increased the capabilities of mass spectrometry and increased the amount of information derived from biological samples. As a result, there has been tremendous growth in the development of new ionization source technology in recent years. One of the main driving forces behind the development of new ionization technology is for the reduction of sample preparation required prior to analysis, yielding high throughput sample analysis. Demonstrated herein is the development and characterization of an atmospheric pressure ionization source called matrix-assisted laser desorption electrospray ionization (MALDESI). MALDESI is a hybrid combination of MALDI and ESI which utilizes laser desorption with electrospray postionization for the generation of multiply-charged ions. Multiply-charged ions are of particular importance when using Fourier transform mass spectrometry, due to the increase in resolving power and mass accuracy with increasing charge on the molecule. Top-down characterization of intact polypeptides is demonstrated as well as high mass accuracy utilizing internal calibration. A newly designed highly robust and versatile atmospheric pressure ionization platform is developed and described in detail. Solid- and liquid state analysis of three out of the four classes of biological molecules is demonstrated utilizing the newly developed versatile ionization platform. MALDESI utilizing ultraviolet and infrared laser desorption is demonstrated at various wavelengths (UV, 337 nm and 349 nm and IR, 2.94 Ã'Âæm and 10.6 Ã'Âæm) with and without ESI postionization for the generation of multiply-charged ions. Book excerpt: Inlet ionization and vacuum ionization are novel ionization methods to produce electrospray ionization (ESI)-like ions from the solid or liquid states, operating from atmospheric pressure (AP) or vacuum, without the use of voltage or the necessity of high energy input such as a laser or particle beam. The fundamental aspects were probed for better understanding of the novel ionization processes. Initial applications were attempted to utilize the novel ionization methods for fast, robust, and quantitative analyses. For inlet ionizations (laserspray ionization inlet, LSII; matrix assisted ionization inlet, MAII; and solvent assisted ionization inlet, SAII), small (e.g. drugs) to large (e.g. proteins) non-volatile molecules are ionized with the assistance of heat and pressure drop, and are operated from AP. The ease of operation, rapidness of data acquisition, and simplicity of coupling with other techniques achieved by SAII, have enabled the inlet ionization for high throughput multiplexing analyses, hyphenation with liquid chromatography (especially at low flow rates), and fast surface assessment and drug quantifications. LSII has been utilized together with solvent-free sample preparation and solvent-free gas-phase separation for total solvent-free analysis. The production of multiply charged ions from solid states by vacuum ionization was utilized to encompass the advantages from ESI and matrix-assisted laser desorption/ionization (MALDI), for better characterization from surfaces and extending the mass range of high performance mass spectrometers. Operating from AP provides the potential for vacuum ionization to be applied in high throughput analysis. The continuous ion formation also benefits matrix assisted ionization vacuum (MAIV) for drug quantification with better reproducibility.

In particular, these techniques have been widely applied to achieve rapid molecular analysis of complex clinical samples including native tissue samples and biospecimens. Several types of direct analysis MS techniques have been developed for tissue analysis including a variety of ambient ionization MS techniques and matrix-assisted laser desorption ionization (MALDI) MS. Notably, both approaches are highly capable of performing molecular imaging of endogenous metabolites, lipids, and proteins to characterize tissue samples. Furthermore, through applying ambient ionization and MALDI MS imaging techniques, new insights into disease state can be learned by investigating the correlation between spatially resolved molecular information with histological evaluation in tissue samples. Although several other types of direct analysis MS techniques have been developed, this dissertation focuses on advancements using solvent-based ambient ionization MS (e.g. desorption electrospray ionization (DESI)) and MALDI MS imaging methods for tissue analysis and disease characterization. In Chapter 2, a fundamental and systematic investigation of the affect of solvent properties on molecular extraction processes in solvent-based ambient ionization was performed. In Chapter 3, the performance of DESI MS imaging for the analysis and statistical classification of thyroid fine needle aspiration (FNA) biopsies using different solvents, sources, and high-performance MS systems was evaluated. Next, Chapter 4 describes the development of a sample preparation method for MALDI MS imaging to improve detection of various endogenous proteins by selectively reducing signal from hemoglobin proteins in blood-rich tissues. Lastly, in Chapter 5, various MALDI imaging MS methods were applied to characterize the protein and N-glycan molecular signatures in endometriosis tissues and provide new insights into possible mechanisms of endometriosis development and progression. Collectively, this dissertation provides insights into the fundamental aspects, method developments, and applications of direct analysis MS techniques including solvent-based ambient ionization MS and MALDI MS imaging for tissue analysis. Furthermore, this dissertation showcases the exciting and significant potential of direct analysis MS techniques to solve current challenges in the clinic and provide new insights in healthcare and medicine

Book excerpt: Matrix-assisted laser desorption/ionization (MALDI) has been celebrated as a soft ionization method for analyzing very diverse biological species including large proteins, peptides, carbohydrates, lipids and metabolites. The fact that MALDI is tolerant to salts and buffers and that it mostly produces singly charged ions from intact biomolecules is considered highly advantageous over electrospray ionization (ESI). Almost two decades after the introduction of vacuum MALDI, the technique was successfully implemented under atmospheric pressure (AP) conditions by Laiko and co-workers. Some of the most salient advantages of AP-MALDI over vacuum MALDI are its ability to generate intact ions from labile species with minimal fragmentation due to collisional cooling under AP, the ability of performing MSn experiments, and its exchangeability with other ion sources. However, AP-MALDI suffers from limited sensitivity due to low ion transmission efficiency under AP conditions. Because sensitivity is a function of the sample pretreatment method of choice, both preconcentration and selective sample fractionation can be used during the initial stages of the analytical pipeline to improve detectability. To that end, the first part of the work presented in this thesis is aimed at investigating various approaches to improve the sensitivity of AP-MALDI for mass spectrometric analysis of biomolecules. Chapter 1 reviews the history of laser desorption ionization (LDI), presenting salient features of vacuum MALDI and AP-MALDI, and concludes with a brief overview of leading ambient ionization techniques, such as Direct Analysis in Real Time (DART) ionization. Chapter 2 presents an investigation of an on chip sample preconcentration approach coupled to AP-MALDI for high-sensitivity analysis of neuropeptides extracted from Aedes aegypti mosquito heads. The theme of exploring efficient and reproducible purification methods for complex biosamples is continued in Chapter 3, where an evaluation of new on-tip solid-phase extraction (SPE) micro columns with various functional groups is presented. A second approach for enhancing AP-MALDI sensitivity by constructing a new pneumatically-assisted (PA) AP-MALDI ion source is presented in Chapter 4, where various factors affecting the performance of this device are investigated. Chapter 5 describes work involving the evaluation of DART ionization as a high-throughput method for the detection and identification of small terpene molecules central to the Aedes aegypti mosquito lifecycle.
