However, for horses, relatively little such work was done compared to other farm animals. The current archive of genetic variations in the horse is mostly based on the Thoroughbred mare upon which the reference sequence (EquCab2.0) was generated. Thus, more investigation of the equine genomic architecture is critical to better understand the equine genome. Chapter 2 of this dissertation represents an analyses of next generation sequencing data of six horses from a diverse genetic background. I have utilized the most advanced techniques to identify, and annotate genetic variants including single nucleotide polymorphism, copy number variations and structural variations pertaining to these horse breeds. The analysis discovered thousands of novel SNPs and INDELs and hundreds of CNVs and SVs in each of the horses. These newly identified variants where formatted as online tracks and should provide a foundational database for future studies in horse genomics. Chapter three of the thesis discusses a genome wide association study aimed at the discovery of QTLs affecting body size variation in horses. I used the Illumina Equine SNP50 BeadChip to genotype 48 horses from diverse breeds and representing the extremes in body size in horses. Unlike most association studies, I have utilized a dominant model to identify these QTLs. The analysis revealed an association in chromosome one at the ANKRD1 gene (involved in muscle myocytes and cardiomyocyte growth and differentiation). In chapter four, I represent the results of a genomic study in which 36 Egyptian Arabian horses were genotyped using the Illumina Equine SNP70 BeadChip. The study was conducted to elucidate the genetic background of the herd, relatedness within the herd and to estimate genomic inbreeding values. I was able to re-establish the genetic links between the horses and to confirm their Egyptian ancestry among other Arabian horse bloodlines. Genomic inbreeding values were highly correlated with the pedigree estimated ones. Altogether, our results signify the benefit of using this BeadChip technology to infer relationships within herds and ancestry of herds and to estimate inbreeding in herds lacking pedigree recording.

Generations of selective breeding have created several key population and genomic advantages for study. The completion of the horse reference genome sequence in 2009 further strengthened the utility of the horse as a genetic model. However, in order to continue deriving the maximum benefit from research, it is vital to incorporate novel genomic technologies. We applied three such methodologies in the following projects. Chromosomal aberrations can lead to congenital abnormalities, embryonic loss, and infertility. Detection of small deviations - such as aneuploidy in the acrocentric chromosomes, mosaicisms, or partial chromosomal structural variation can be difficult with typical cytogenetics techniques. The Illumina Equine SNP50 BeadChip was utilized for molecular karyotyping, assessing copy number variation at fifty thousand loci simultaneously throughout the genome. This method successfully diagnosed aberrations in three cases where the traditional FISH was not possible. Laminitis is a devastating disease of the hoof that is the second leading cause of both lameness and euthanasia in the horse. The etiology is poorly understood, and published research has focused on a small number of known gene targets. Due to the poor quality of current equine gene annotation, RNA-seq of lamellar tissue was undertaken to provide a more robust set of targets. De novo transcriptome assembly generated a valuable gene annotation resource for the future study of laminitis. Leopard complex spotting is a unique collection of pigmentation patterns in which a single autosomal allele (LP) allows for the expression of other modifying loci. RNA-seq was used to supplement typical gene mapping approaches for characterizing PATN1, a major effect modifier of LP. A targeted set of variants was produced for finemapping a 16 Mbp region associated with the phenotype. These genotypes identified a SNP in the 3'UTR of RFWD3 that may be utilized by horse breeders for the identification of non-LP horses that carry PATN1. These three projects demonstrate the benefit of next-generation technologies. High-throughput methods facilitate rapid high-resolution evaluation of the entire genome, providing a comprehensive tool for future research.

Book excerpt: We have developed a high-resolution genomic mapping technique that combines transposon-mediated insertional mutagenesis with either capillary electrophoresis or massively parallel sequencing to identify functionally important regions of the Venezuelan equine encephalitis virus (VEEV) genome. We initially used a capillary electrophoresis method to gain insight into the role of the VEEV nonstructural protein 3 (nsP3) in viral replication. We identified several regions in nsP3 that are intolerant to small (15 bp) insertions, and thus are presumably functionally important. We also identified nine separate regions in nsP3 that will tolerate small insertions at low temperatures (30 deg C), but not at higher temperatures (37 deg C, and 40 deg C). Because we found this method to be extremely effective at identifying temperature sensitive (ts) mutations, but limited by capillary electrophoresis capacity, we replaced the capillary electrophoresis with massively parallel sequencing and used the improved method to generate a functional map of the entire VEEV genome. We identified several hundred potential ts mutations throughout the genome and we validated several of the mutations in nsP2, nsP3, E3, E2, E1 and capsid using single-cycle growth curve experiments with virus generated through reverse genetics. We further demonstrated that two of the nsP3 ts mutants were attenuated for virulence in mice but could elicit protective immunity against challenge with wild-type VEEV. The recombinant ts mutants will be valuable tools for further studies of VEEV replication and virulence. Moreover, the method that we developed is applicable for generating such tools for any virus with a robust reverse genetics system.

This remarkable diversity is perhaps nowhere more evident than in the limb of the mammal, which, despite its underlying structural similarities, exhibits specialized morphologies that look strikingly different in different species. Thus the hands typing this abstract are structurally similar but morphologically and functionally divergent from the fins of a manatee, the wings of a bat, or the legs of a horse. Comparing the genetic and regulatory underpinnings of this divergence (and indeed, of the similarities between species) allows us to simultaneously reconstruct genomic evolution and delve into the developmental mechanisms that produce limbs. The lesser Egyptian jerboa, Jaculus jaculus, is genomically similar to the common laboratory mouse, Mus musculus, but has highly divergent derived characteristics in the hindlimb. The hindlimb of the jerboa features a striking elongation of metatarsals and tibia, the loss of two digits, and the fusing of metatarsals into one central bone. By engineering 'jerboanized' mouse models, where regions of the mouse genome are replaced with their jerboa homologues to produce animals with jerboa-esque phenotypes, we can elucidate the mechanisms of divergence and development in the jerboa in a well-established and highly manipulable model system. Here, I present work on two genetic engineering techniques that promise to transform interspecies comparisons in rodent systems. First, I introduce a large interspecies conversion that simultaneously deletes a ~26kb region of the mouse genome and replaces it with ~31kb of homologous sequence from the jerboa. Second, I present the first demonstration of active genetics, a technique that makes use of the CRISPR Cas9 system to convert genotypes, in a rodent model. Active genetics in the rodent may be used to increase the rate of inheritance of an allele, which has profound implications the future of genetic engineering in both laboratory and applied settings. Together these tools may be used to develop complex mouse models of jerboanized phenotypes to probe the specific genomic changes responsible for the evolution of the development of the jerboa morphology.

Working equids (horses, ponies, donkeys, and mules) remain essential to ensure the livelihood of poor communities around the world. In many developed countries, the equine industry has significant economical weight, with around 7 million horses in Europe alone. The close relationship between humans and equids and the fact that the athlete horse is the terrestrial mammal that travels the most worldwide after humans are important elements to consider in the transmission of pathogens and diseases, amongst equids and to other species. The potential effect of climate change on vector ecology and vector-borne diseases is also of concern for both human and animal health. In this Special Issue, we intend to explore our understanding of a panel of equine viruses, looking at their pathogenicity, their importance in terms of welfare and potential association with diseases, their economic importance and impact on performance, and how their identification can be helped by new technologies and methods.
