Book excerpt: Surface plasmon resonance (SPR) active nanohole array substrates offer a diverse biosensing platform with high sensitivity and unique characteristics. This dissertation investigates the sensitivity and fundamental SP features of various nanohole array substrates and demonstrates higher sensitivity than conventional continuous gold platforms, tunability to specific analytes, and great enhancement of the local field intensity. Novel instrumentation and analytical techniques are developed and utilized to assess the nanohole array SPR sensing substrates in the near infrared as well as with interaction of other nanostructures. The nanohole array substrates are evaluated throughout the near-infrared (NIR) region by novel SPR instrumentation and methodology that extends the working SPR wavelength range and measurement reliability. Development of a robust NIR-SPR instrument allows access to higher wavelength ranges where sensitivity is improved and novel SP modes and plasmonic materials may be investigated. Different aspects of the NIR-SPR instrument, including temporal stability, mechanical resilience and sensitivity, are evaluated and presented. Furthermore, a method is developed for improving precision and accuracy of empirically determined SP penetration depth, a merit of SPR spectroscopy sensitivity. The technique incorporates an adsorbate-metal bonding effect which improves the consistency in the penetration depth value calculated at different adsorbate thicknesses from 41-1089% relative deviation (without bonding effect) to 2-11% relative deviation (with bonding effect). It also improves the experimental agreement with theory, increases the accuracy of assessing novel plasmonic materials and nanostructures, and increases the precision in adsorbate parameters calculated from the penetration depth value, such as thickness, binding affinity, and surface coverage. Utilizing this NIR-SPR instrument and improved technique for calculation of penetration depth, the sensitivity and various SP modes of the nanohole arrays throughout the NIR range are evaluated, and an improvement in sensitivity compared to conventional continuous gold is observed. Both the Bragg SPs arising from diffraction by the periodic holes and the traditional propagating SPs are characterized with emphasis on sensing capability of the propagating SPs. There are numerous studies on the transmission spectroscopy of nanohole arrays; however this dissertation presents one of the few studies in Kretschmann mode, and the first in the near infrared, where greater surface sensitivity is observed. The sensitivity profile of various nanohole array parameters (periodicity, diameter, excitation wavelength) and SP modes is also presented. Further control and enhancement of the SP field is pursued by interaction between nanohole array substrate and nanoparticles to exploit field intensification between plasmonic structures, i.e. gap mode enhancement. Under specific conditions, the SPs couple together and the electric field between the structures is amplified and localized, which may be exploited for sensing purposes and surface enhanced techniques, including tip enhanced Raman spectroscopy (TERS) or surface enhanced Raman spectroscopy (SERS). A technique for observing nanohole array-nanoparticle distance dependent SP interaction is developed and utilized to demonstrate SP interaction. Scanning probe microscopy controls the position of a single nanoparticle (SNP) affixed to an atomic force microscope probe, and the location specific interaction of the SNP-nanohole array surface plasmons is measured by darkfield surface plasmon resonance spectroscopy. Coupling of the nanoparticle to the nanohole array exhibits a maximum when the SNP resides within a nanohole, which resulted in a maximum SPR wavelength shift of 17 nm and an increase in scatter intensity. This dissertation presents the first empirical observations of SPM controlled gap mode enhancement of more complex nanostructures and allows for optimization of positioning prior to use in sensing.

Book excerpt: The concentration ratio of glycated to non-glycated forms of various blood proteins can be used as a diagnostic measure in diabetes to determine a history of glycemic compliance. Depending on a protein's half-life in blood, compliance can be assessed from a few days to several months in the past, which can be used to provide additional therapeutic guidance. The most commonly studied glycated protein for assessing glycemic compliance is glycated hemoglobin. Current glycated protein concentration detection methods are limited in their ability to measure multiple proteins, and are susceptible to interference from other blood pathologies. In this study, DNA aptamers were developed and characterized for use in Surface Plasmon Resonance (SPR) sensors to assess the percentage of hemoglobin that is glycated in a patient. The aptamers were developed by way of a modified Systematic Evolution of Ligands by Exponential Enrichment (SELEX) process which selects DNA sequences that have a high binding affinity to a specific protein. DNA products resulting from this process were sequenced, and identified aptamers were synthesized. The SELEX process was performed multiple times. One process produced aptamers specific to a glycated form of hemoglobin, another produced aptamers specific to non-glycated hemoglobin and aptamers specific to all forms of hemoglobin. A final SELEX process produced aptamers specific to fibrinogen. Equilibrium dissociation constants for the affinity of the identified aptamers to glycated hemoglobin, hemoglobin, and fibrinogen were calculated from fitting a Langmuir binding model to experimental, real time, binding data obtained through SPR. It was determined that two aptamers, GHA1 and GHA2, were selective to glycated hemoglobin, with equilibrium dissociation constants of 11.5 nM and 51.8 nM, respectively; one aptamer, HA2, was selective to non-glycated hemoglobin, with an equilibrium dissociation constant of 187 nM; and one aptamer was selective to both glycated and non-glycated hemoglobin, with equilibrium dissociation constants for the two proteins of 36.9 nM and 35.2 nM, respectively. It was also demonstrated how these aptamers could be used in an SPR sensor. The aptamers identified in this study can potentially be used in a SPR aptamer-based biosensor for detection of glycated hemoglobin, a technology that has the potential to deliver low-cost and immediate glycemic compliance assessment in either a clinical or home setting.

SPR sensing techniques have made great strides in terms of instrumentation development and applications. SPR-based biosensing has gained prominence for label-free sensing using optical instruments. This thesis deals with the underlying physics of plasmon resonance, resonance effects in metallic nanostructures and their applications, characterization of plasmonic material properties using different theoretical models and grating-coupled SPR sensing.^In Chapter 1, we discuss the physics of surface plasmon resonance and the excitation of surface plasmons in metal films using different coupling mechanisms such as prism, grating and waveguide coupling. A brief overview of different techniques for sensing SPR is given are discussed including wavelength, angle and intensity modulation. The fundamentals of LSPR in sub wavelength metallic nanoparticles are also discussed including its dependence on the size and shape of the particle as well as the dielectric properties of the background media. In Chapter 2, details of theoretical material characterization are presented that involve the use of Drude-Sommerfeld model and polynomial spline fits to obtain analytical expressions for experimental permittivity data. The extraction of the Drude-Sommerfeld model parameters from experimental absorption properties is demonstrated.^In Chapter 3, we discus LSPR in metallic nanoparticles and its dependence on the size, and shape of the particle as well as the dielectric property of the background environment. Details of absorption spectra of gold nanorods and core-shell particles is presented. Computational modeling of the absorption spectrum of novel micelle-based magneto-plasmonic nanoplatforms is also presented along with their use in photothermal therapy In Chapter 4, an experimental setup of a grating-coupled SPR biosensor is described. The calibration, characterization and modeling of this device is presented.

This dissertation presents the fabrication of a platform to be adapted as a point-of care sensor with surface plasmon resonance as the detection method. 4-aminophenylalanine is electrografted on the gold sensing surface as the linker to allow receptors immobilization on the sensing surface. Electrokinetic method is to be combined with surface plasmon resonance, to enhance the sensitivity and selectivity of a cardiac protein biosensor. Surface Plasmon Resonance (SPR) is a real time, label free optical method that measures the refractive index change when the analyte binds receptors immobilized at the surface of a metal, here gold. In this report details on how electrografting of 4-aminophenylalanine on gold thin film permits the fabrication of an SPR biosensor platform that could possibly be as a troponin biosensor. An overview on the sensing surface characterization to confirm surface modification is offered as well as the sensor performance using bovine serum albumin bovine serum albumin antibodies.

Book excerpt: The development and characterization of biomolecule sensor formats based on the optical technique Surface Plasmon Resonance (SPR) Spectroscopy and electrochemical methods were investigated. The study can be divided into two parts of different scope. In the first part new novel detection schemes for labeled targets were developed on the basis of the investigations in Surface-plamon Field Enhanced Spectroscopy (SPFS). The first one is SPR fluorescence imaging formats, Surface-plamon Field Enhanced Fluorescence Microscopy (SPFM). Patterned self assembled monolayers (SAMs) were prepared and used to direct the spatial distribution of biomolecules immobilized on surfaces. Here the patterned monolayers would serve as molecular templates to secure different biomolecules to known locations on a surface. The binding processed of labeled target biomolecules from solution to sensor surface were visually and kinetically recorded by the fluorescence microscope, in which fluorescence was excited by the evanescent field of propagating plasmon surface polaritons. The second format which also originates from SPFS technique, Surface-plamon Field Enhanced Fluorescence Spectrometry (SPFSm), concerns the coupling of a fluorometry to normal SPR setup. A spectrograph mounted in place of photomultiplier or microscope can provide the information of fluorescence spectrum as well as fluorescence intensity. This study also firstly demonstrated the analytical combination of surface plasmon enhanced fluorescence detection with analyte tagged by semiconducting nano- crystals (QDs). Electrochemically addressable fabrication of DNA biosensor arrays in aqueous environment was also developed. An electrochemical method was introduced for the directed in-situ assembly of various specific oligonucleotide catcher probes onto different sensing elements of a multi-electrode array in the aqueous environment of a flow cell. The developed SPR sensors have the objective to produce an electrical signal, based on hot electrons that are discriminated by a Schottky junction. To that end, the device will be illuminated by a light source whose wavelength matches the specific plasmonic resonance wavelength of the SPR based sensor. Thus, a precise simulation and characterization has to be done beforehand.
