The new system was validated using standard benchmark cases and brings a ncw vision to software development in Bioinformatics: knowledge-guided systems. The architecture used to build the expert system is highly modular and flcxible, allowing AlcxSys to evolve as new algorithms are made available. In the future, AlexSys will he uscd to furthcr optimize each stage of the alignment process, for example by optimizing the input parameters of the different algorithms. The inference engine could also be extended to identify combinations of algorithms that could potentially provide complementary information about the input sequences. For example, well aligned regions from different aligners could be identified and combined into a single consensus alignment. Additional structural and functional information could also be exploited to improve the final alignment accuracy. Finally, a crucial aspect of any bioinformatics tool is its accessibility and usability. Therefore, we are currently developing a web server, and a web services based distributed system. We will also design a novel visualization module that will provide an intuitive, user-friendly interface to all the information retrieved and constructed by AlexSys.

In this framework, a parameter advisor is a procedure that automatically chooses a parameter setting for the input, and has two main ingredients: (a) the set of parameter choices considered by the advisor, and (b) an estimator of alignment accuracy used to rank alignments produced by the aligner. On coupling a parameter advisor with an aligner, once the advisor is trained in a learning phase, the user simply inputs sequences to align, and receives an output alignment from the aligner, where the advisor has automatically selected the parameter setting. The chapters first lay out the foundations of parameter advising, and then cover applications and extensions of advising. The content • examines formulations of parameter advising and their computational complexity, • develops methods for learning good accuracy estimators, • presents approximation algorithms for finding good sets of parameter choices, and • assesses software implementations of advising that perform well on real biological data. Also explored are applications of parameter advising to • adaptive local realignment, where advising is performed on local regions of the sequences to automatically adapt to varying mutation rates, and • ensemble alignment, where advising is applied to an ensemble of aligners to effectively yield a new aligner of higher quality than the individual aligners in the ensemble. The book concludes by offering future directions in advising research.

Book excerpt: The amount of biological sequence data is increasing rapidly, a promising development that would transform biology if we can develop methods that can analyze large-scale data efficiently and accurately. A fundamental question in evolutionary biology is building the tree of life: a reconstruction of relationships between organisms in evolutionary time. Reconstructing phylogenetic trees from molecular data is an optimization problem that involves many steps. In this dissertation, we argue that to answer long-standing phylogenetic questions with large-scale data, several challenges need to be addressed in various steps of the pipeline. One challenges is aligning large number of sequences so that evolutionarily related positions in all sequences are put in the same column. Constructing alignments is necessary for phylogenetic reconstruction, but also for many other types of evolutionary analyses. In response to this challenge, we introduce PASTA, a scalable and accurate algorithm that can align datasets with up to a million sequences. A second challenge is related to the interesting fact that various parts of the genome can have different evolutionary histories. Reconstructing a species tree from genome-scale data needs to account for these differences. A main approach for species tree reconstruction is to first reconstruct a set of "gene trees" from different parts of the genome, and to then summarize these gene trees into a single species tree. We argue that this approach can suffer from two challenges: reconstruction of individual gene trees from limited data can be plagued by estimation error, which translates to errors in the species tree, and also, methods that summarize gene trees are not scalable or accurate enough under some conditions. To address the first challenge, we introduce statistical binning, a method that re-estimates gene trees by grouping them into bins. We show that binning improves gene tree accuracy, and consequently the species tree accuracy. To address the second challenge, we introduce ASTRAL, a new summary method that can run on a thousand genes and a thousand species in a day and has outstanding accuracy. We show that the development of these methods has enabled biological analyses that were otherwise not possible.

To further escalate the challenge, the genomics revolution has exponentially increased the amount of data available for analysis. This, combined with the foundational nature of phylogenetic analysis, has prompted the development of novel methods for managing and analyzing phylogenomic data, as well as improving or intelligently utilizing current ones. In this study, a novel alignment tree building algorithm using Quasi-Hidden Markov Models (QHMMs), Scrawkov-Phy, is introduced. Additionally, exploratory work in the design and implementation of an extensible phyloinformatics tool, EMU-Phy, is described. Lastly, features of the best-practice tools are inspected and provisionally incorporated into Scrawkov-Phy to evaluate the algorithm’s suitability for said features. This study shows that Scrawkov-Phy, as utilized through EMU-Phy, captures phylogenetic signal and reconstructs reasonable phylogenies without the need for multiple-sequence alignment or high-order statistical models. There are numerous additions to both Scrawkov-Phy and EMU-Phy which would improve their efficacy and the results of the provisional study shows that such additions are compatible."--Abstract.
