Crystal structure determination of peptides is expected to provide information about their static structure, mode of aggregation, solvation and hydrogen bond interactions of the sequences in the solid state. Comparison and analysis of the related structures from the database analysis could provide information about sequence dependent conformational features, which eventually would act as precursor for de novo protein design. Self assembling processes are common throughout nature and technology. Living cells self assemble, and understanding life will therefore require an understanding of self assembly. Supramolecular chemistry has become an area of intense research, partly inspired by biological ensembles in nature, such as collagen and enzymes or protein assemblies in general. Understanding, inducing, and directing such self assembling processes are key to unraveling the progressive emergence of complex matter. Most of the drugs available today have a broad spectrum of action in that they can act on more than one receptor and the mechanism of action of these drugs are poorly understood. Homology modeling of receptors and docking studies with drug molecules (both peptides and non-peptides) would result in a better understanding of the mechanism of drug-receptor binding thus resulting in the design of more specific and effective drugs. This thesis reports the results of X-ray crystallographic studies of ten molecules listed below (Ter: terephthalic acid) and the molecular model of cholecystokinin type 1 receptor (CCK1R). The abbreviations used for the sequences are given in parenthesis. Boc-Gly-Dpg-Gly-Leu-OMe (GDGL), C24H44N4O7 Boc-Val-Ala-Leu-Dpg-Val-Ala.

Chapter 3 details my work in solving the first co-crystal structure of a nonhelical alpha/beta-peptide bound to its protein target, VEGF8-109, and comparing the binding interactions observed in the co-crystal structure with those of a related alpha-peptide bound to VEGF8-109 in a published NMR structure. Chapter 4 summarizes how I used the co-crystal structure from chapter 3 in an attempt to develop alpha/beta-peptides with tighter binding to VEGF8-109.

Our understanding of the various biological roles that proteins play depends critically on our ability to probe their underlying structural parameters. Among the various experimental methods that have been used to interrogate protein structure, X-ray crystallography is unrivaled in its capacity to provide high-resolution structural information. In spite of its advantages as a tool for protein structural analysis, X-ray crystallography suffers a critical drawback in that it requires that a single crystal of the protein of interest be grown. The racemic crystallization method, which involves the combination of enantiomeric proteins in a crystallization experiment, has attracted significant interest because it is believed to facilitate crystal growth from proteins that are recalcitrant to conventional crystallization techniques. The majority of the work described in this dissertation centers on the application of racemic crystallization to the structural characterization of several different peptides and proteins. Through our studies, we have found that the racemic method can provide insights into how non-canonical amino acid subunits are accommodated within an otherwise native protein context; these findings are relevant to design efforts involving non-natural subunits. Additionally, we used the racemic method to explore interactions between enantiomeric (i.e., L- and D-) polypeptides. These studies provide a starting point for efforts to design protease-resistant D-peptide inhibitors of protein-protein interactions of therapeutic interest. Chapter Two of this dissertation describes our efforts to assess the impact of incorporating a highly fluorinated amino acid into the hydrophobic core of a model protein tertiary structure. Chapter Three details our structural analysis of the racemic form of a [beta]-sheet protein tertiary structure that had resisted previous attempts at conventional crystallization. Chapter Four of this dissertation describes the results of our efforts to crystallize the racemic form of a membrane-embedded peptide segment using two different crystallization media. These studies have provided structural insights into intimate packing interactions that occur between L- and D-polypeptides. Chapter Five details an ongoing study involving substitutions of backbone-modified amino acids into protein loops.
