Book excerpt: ABSTRACT The present work focuses on the exploration of the conformational space of biological active peptides in different conditions with the aim of characterizing their conformational profile. Different techniques have been used within the molecular mechanics framework. A first hurdle is encountered in the exploration as the exhaustiveness of the exploration and the definition of a criterion for stopping the procedure were not well defined at the beginning of the present work. A solution to this problem is presented in the second chapter for the iterative simulated annealing. Determining the bioactive conformation is a requirement for the design of peptidomimetics in computer-aided drug design. The bioactive conformation can be simplified by the moieties that are known to interact with the receptor and the relative distances between these moieties, and this schematic entity is termed pharmacophore. The pharmacophore can be used to screen three-dimensional databases of molecules for the search of peptidomimetics. The compounds obtained in the search can be subsequently tested for activity and a new group of lead compounds can be thus identified. In chapter 3 an example of this procedure is described with the aim of obtaining a new group of bradykinin antagonists. Peptides have been traditionally considered as flexible molecules especially in polar solvents like water. This flexibility is difficult to measure by experimental techniques and as a consequence peptides have been regarded as molecules lacking of structure under such conditions. On the other hand, biological active peptides are known to interact with their receptors in a preferred conformation, often termed as the bioactive conformation. The most accepted hypothesis for explaining the interaction of peptides and their receptors is the induced fit. Book excerpt: Zusammenfassung: In this thesis, molecular dynamics simulations have been performed to understand the effect of ligand binding or crowding on the structure and dynamics of proteins or peptides.Our findings show a long-range conformational response of the PDZ2 domain of human tyrosine phosphatase 1E to ligand release in the form of a collective shift of several rigid secondary structure elements and the C terminal loop relative to the rest of the protein away from the N-terminus.Considering a multi-domain protein as a next step, the allosteric coupling in the ligand-controlled oligomeric bacterial protease DegS between the active site and (i) the binding pocket of the ligand, as well as (ii) the sites in contact with other protomers has been analyzed. Our results indicate that only trimeric and not monomeric DegS is functional. The pathways via which ligand release or the disassembly of DegS into monomers leads to response at functionally relevant allosteric sites are revealed.Finally, we have the relationship between biomolecular conformational changes and water mediation in crowded environments. We find that molecular crowding, though barely changing the structural distribution of the peptide, substantially affects the kinetics of conformational changes. In view of the weak interaction between the peptides observed (a prerequisite for good crowders), our results provide evidence for a non-trivial role of the solvent for the slowing down in the kinetics of conformational transitions of the peptides

Book excerpt: Diatoms and sponges use proteins, long chain polyamines, and other biomolecules to assemble silica structures of controlled morphology. Investigated here are biosilicification peptides. Under mild conditions, these peptides produce silica nanoparticles from solutions of silicic acid, whereas harsh methods are currently employed to produce these nanoparticles commercially. Biomimetic precipitation studies have shown that LK[alpha]14 (Ac-LKKLLKLLKKLLKL- C), an amphiphilic lysine/leucine repeat peptide with an [alpha]-helical secondary structure at polar/apolar interfaces, co-precipitates with silica to form nanospheres. Previous work confirmed the [alpha]-helical secondary structure in both the neat and silica-complexed states of the peptide and suggested that the tetrameric bundles of peptide that are known to form in solution persisted in the silica-complexed form. To further investigate the peptide aggregation, deuterium solid-state nuclear magnetic resonance (2H ssNMR) was used to establish how the site-specific leucine side-chain dynamics of LK[alpha]14 differ in the neat state, buffered state, and silica-precipitated form. Modeling the 2H ssNMR line shapes using code developed in-house helped probe the mechanisms of peptide pre-aggregation and silica co-precipitation. For the silica samples, the model was verified by fitting three types of 2H NMR data: static quadrupolar echo (QE), magic angle spinning (MAS), and T1 inversion recovery (T1IR) spectra. The resulting spectra demonstrate the presence of a tetrameric bundle in the neat state, which is disrupted with the introduction of buffer and then by silica co-precipitation. This work describes the development of the simulation framework used to model these types of experimental data, strategies for fitting these types of data, and finally, the expansion of the model beyond leucine for use with isoleucine.
