Book excerpt: The studies presented here address the characterization of the electronic structure of various self-assembled monolayers (SAMs) of peptide nucleic acid (PNA) and tetraphenylporphyrin (TPP) SAMs and arrays, formed on gold substrates. PNA is a promising alternative to DNA for bio-sensing applications, as well as for strategies for self-assembly based on nucleic acid hybridization. In recent years charge transfer through PNA molecules was a focus of research due to possible applications in self-assembled molecular circuits and molecular tools. In light of this research it is interesting to investigate the electronic structure of PNA interfaces to gold, a potential electrode material. TPP is, due to its electronic structure, an organic p-type molecular semiconductor. Such a material can provide an alternative to standard micro- and optoelectronic devices and in recent years more attention was paid to semiconducting polymers and organic compounds offering these low-cost and flexible alternatives. Therefore, it is of high importance to investigate the prospect of using modified TPP molecules for the formation of interconnected molecular networks on metallic surfaces. All investigated monolayers were formed from solution in a nitrogen atmosphere inside a homemade glove box. This process allowed for PNA SAM and TPP SAM and array formation on clean Au substrates without the exposure to the ambient atmosphere. Ultraviolet and X-ray photoemission spectroscopy (UPS and XPS) measurements on the resulting PNA SAMs and TPP SAMs and arrays, which were performed in a to the glove box attached vacuum chamber containing a photoemission spectrometer, revealed the hole injection barriers at the interfaces and the interface dipoles. In addition to the UPS and XPS measurements on PNA, electronic structure calculations based on molecular dynamics sampling of the PNA structure were obtained, yielding the HOMO-LUMO gap and the electronic density of states for PNA.

The second half reports progress in constructing and characterizing the reactive atom (oxygen) beam source.

Book excerpt: Abstract: Self-assembled monolayers (SAMs) are organized molecular assemblies that are formed by spontaneous adsorption of a compound in solution to a surface (e.g. alkanethiols on gold). The design, preparation, and characterization of several self-assembled monolayers and multilayers on surfaces (gold, indium tin oxide and quartz) are described. The systems were chosen based on their ability to form ordered films and to perform a given device function. SAMs were fabricated with selected functional groups at the air-monolayer interface, capable of complexing metal ions (e.g. dicarboxypyridine, dicarboxybenzene, imidazole, 4-hydroxypyridine) with the purpose of using these SAMs to construct multilayered films. Deposition of a second layer consisting of metal ions (e.g. Cu(II), Co(II) and Fe(III)), occurs by non-covalent metal ligand binding interactions between the metal ion layer and the different organic ligands on the surface. Deposition of subsequent layers was achieved by the incorporation of the appropriate organic ligands and metal ions. These monolayers and multilayered films were characterized by contact angle measurements, ellipsometry, grazing angle FT-IR, cyclic voltammetry and impedance spectroscopy following deposition of each layer on the film. Electrochemical analysis of the multilayered films shows alternating insulating/conducting behavior (cyclic voltammetry) and alternating changes in films capacitance (impedance spectroscopy) depending on the outermost layer of the film. Films capped with an organic layer show low conductivity, while films capped with a metal layer show conducting behavior. The electrochemical behavior of the films is related to the degree of "leakiness" or electrolyte solution permeation through the film, which is high for films with metal layers as the top layer and decreases once the film is capped with an organic layer. The alternating conducting/insulating behavior of the films allows for fabrication of multilayered thin films of variable thickness and tunable conducting properties. Ordered films were fabricated with up to seven layers of dicarboxypyridine and Cu(II), and 4-hydroxypyridine and Fe(III) metal-ligand units. The construction of these films provides an example of molecular films that could function as molecular wires or junctions due to their controllable electrochemical properties. Photocurrent generating films were fabricated by incorporation of chromophore groups (e.g. pyrene, porphyrins) into the multilayered structures. These films generate cathodic or anodic current upon photoexcitation of the chromophores. The monolayers functionalized with different organic ligands were also used to study lanthanide complexation on the surfaces. Successful deposition of different lanthanide ions was achieved from DMSO solutions. Monolayers of a bicyclic structure, 4, 7, 13, 16-tetraoxa-1,10,21-triaza-bicycle[8.8.5] tricosane-19,23-dione, attached to a hexadecanethiol molecule were used to study the ability of metal ion detection on the surface using electrochemical (cyclic voltammetry and impedance spectroscopy) techniques. The SAMs show higher complexation affinity for Li+ than for Na+ or K+. Preliminary studies were also carried out to investigate the ability of different SAMs to cell adhesion interactions. Future experiments will help elucidate a systematic relation of cell adherence and the bulk and molecular-level properties of the functionalized surfaces. The different multilayered films described in this dissertation served as preliminary models for different molecular scale device applications. Current work is focused in the design and preparation of more efficient photocurrent generating films, highly selective sensors for different types of ions, surfaces for cell adhesion and microbial interactions, and the study of other potential applications such as the design of micro and nanofluidic devices.

First, production and characterization of hierarchical micro/nanostructures of self-assembled monolayers and Langmuir-Blodgett film utilizing atomic force microscopy (AFM) was investigated. Second, application of these micro/nanostructures in cellular signaling study and organic conductive thin film was demonstrated. Three milestones have been achieved: 1) High-resolution atomic force microscopy (AFM) and AFM-based nanografting were utilized to characterize Dinitrophenyl (DNP) terminated self-assembled monolayers (SAMs) at the nanometer scale. DNP SAMs were prepared in dimethylformamide (DMF), dicholoromethane (DCM), 5% DMF in sec-butanol, 5% DCM in sec-butanol and 5% DMF in ethanol solvents to elucidate the effect of solvents on DNP SAMs packing and local structures. Individual DNP domain was visualized. Quantification analysis of height, molecular packing, domain size and distribution were performed at the nanometer scale. We found that height and packing of DNP SAMs were greatly affected by solvents. Diverse DNP SAMs local structures such as domain height, shape and separation from different solvents were illustrated. Understanding DNP SAM structure shall offer valuable structural insight for developing more effective antigen-antibody binding and regulating further cellular signaling event. 2) Oligothiophene thin films have been considered as a promising material for molecular electronics due to their desirable electronic properties and high structural stability under ambient conditions. To ensure performance in devices, the functional structures such as individual ordered domains, must be stable under practical operational conditions or environments including exposure to various media. This thesis investigates the structure of oligothiophene Langmuir-Blodgett (LB) films upon exposure to liquid media such as water, ethanol (EtOH), and mixed tetrahydrofuran (THF)/EtOH solutions. The LB films form islands ranging from 500 nm up to 1 ℗æm consisting of densely packed oligothiophene molecules. These islands are surrounded by bare substrate and loosely packed adsorbates. In-situ and time-dependent AFM images were acquired to reveal the structural evolution, from which degradation pathways and kinetics are extracted. Degradation of these LB films initiates and propagates from intra-island defect sites, such as cracks and pin holds, whereas the edges of islands remain intact on the surface. The observations appear to be in contrast to the known degradation mechanism among self-assembled monolayers, such as alkanethiols on gold, which initiates and progresses at domain boundaries. Rationale for the observed degradation processes will also be discussed. 3) Nanografting non-conductive organic molecules OEG onto D5TBA LB film on hydrophilic modified Au was successfully demonstrated for the first time. Height of D5TBA LB film on Au is around 2.5 nm, which is consistent with height of D5TBA on mica/Si. Friction of D5TBA island is lower than the substrate. Lateral conductivity of D5TBA LB film on hydrophilic Au was observed and consistent with the one on Si wafer. Geometry and line density of OEG nanostructures can be engineered by changing nanografting parameters, which could be as a promising platform for regulating lateral charge transport of D5TBA.
