Book excerpt: Both strategies for investigation (computational and experimental) in structural and mechanistic Enzymology have developed to some extent independently. However, over the last few years a trend has emerged for strengthening their integration. This combination not only brings together computations and experiments focused on the same enzymatic problems, but also provides complementary insights into the investigated properties and has a powerful synergy effect. This thematic volume of Advances in Protein Chemistry and Structural Biology focuses on the recent success in structural and mechanistic enzymology and has its main emphasis on explaining the enzyme phenomena by using both the experimental and computational approaches. The selected contributions demonstrate how the application of a variety of experimental techniques and modeling methods helps further the understanding of enzyme dynamics, mechanism, inhibition, and drug design. Book excerpt: Advances in Enzymology and Related Areas of Molecular Biology is a seminal series in the field of biochemistry, offering researchers access to authoritative reviews of the latest discoveries in all areas of enzymology and molecular biology. These landmark volumes date back to 1941, providing an unrivaled view of the historical development of enzymology. The series offers researchers the latest understanding of enzymes, their mechanisms, reactions and evolution, roles in complex biological processes, and their applications in both the laboratory and industry. Each volume in the series features contributions from leading pioneers and investigators in the field from around the world. All articles are carefully edited to ensure thoroughness, quality, and readability. Volume 76 focuses on the most recent advances in the field of practical preparative enzymology. Enzymes have long been recognized and utilized for the preparation of specialty chemicals, and enzymatic resolution and desymmetrization are mainstays of the fine chemical industry. Today, some of the most intriguing enzymatic synthetic approaches involve the construction of complex pathways within cells to prepare molecules much more complex than those that can be reasonably developed in cell-free applications; this volume considers some of those processes. Koffas and coworkers provide an overview of the construction of complex biosynthetic pathways for the preparation of a variety of both fine and commodity chemicals, including biofuels. The development of highly efficient pathways involves a combination of rational design and, increasingly, evolutionary approaches, and Schmidt-Dannert reviews the use of evolutionary strategies in synthetic biology. Glycosylation of myriad biologically active species impacts both in vivo activity and ADME behavior. The addition of carbohydrate moieties to complex organic molecules represents a daunting synthetic challenge, and Williams and Thorson review the various strategies for enzymatic glycosylation of complex natural products. Finally, Pimkin and Markham review the structure, activity, and mechanism of inosine monophosphate dehydrogenase, a central enzyme of purine biosynthesis. With its wide range of topics and long historical pedigree, Advances in Enzymology and Related Areas of Molecular Biology can be used not only by students and researchers in molecular biology, biochemistry, and enzymology, but also by any scientist interested in the discovery of an enzyme, its properties, and its applications.

DNA polymerases, the enzymes responsible for carrying out and regulating the faithful transmission of an organisms genetic material through the process of DNA replication have been extensively characterized, however, the exact mechanism by which a high fidelity DNA polymerase preferentially incorporates a correct nucleotide, and differentially excludes an incorrect nucleotide during DNA replication is not fully understood. Structural studies of various DNA polymerases and their complexes with DNA have provided a great deal of insight into how catalysis in nucleotide incorporation occurs, and have also provided empirical models of how fidelity is brought about and sustained in these enzymes during DNA replication. This dissertation describes ongoing work to elucidate the mechanism of high-fidelity nucleotide incorporation during DNA replication by an A-family DNA polymerase, employing biochemical and structural studies to dissect the structural and mechanistic changes that occur during nucleotide binding and phosphodiester bond formation between the incoming nucleotide and the growing primer strand. Time-resolved X-ray crystallography is used to monitor and study in real-time, at atomic resolution, the mechanism of nucleotide incorporation in crystallo. This method has been successful in studying the mechanistic details of several enzymes, and we show here that it can be used to directly observe and monitor the sequential structural and mechanistic changes in an A-family DNA polymerase and its bound substrate DNA that are brought about by nucleotide binding to the DNA polymerase active site and subsequent catalysis.

Available in PDF, EPUB and Kindle. Book excerpt: This enzymology textbook for graduate and advanced undergraduate students covers the syllabi of most universities where this subject is regularly taught. It focuses on the synchrony between the two broad mechanistic facets of enzymology: the chemical and the kinetic, and also highlights the synergy between enzyme structure and mechanism. Designed for self-study, it explains how to plan enzyme experiments and subsequently analyze the data collected. The book is divided into five major sections: 1] Introduction to enzymes, 2] Practical aspects, 3] Kinetic Mechanisms, 4] Chemical Mechanisms, and 5] Enzymology Frontiers. Individual concepts are treated as stand-alone chapters; readers can explore any single concept with minimal cross-referencing to the rest of the book. Further, complex approaches requiring specialized techniques and involved experimentation (beyond the reach of an average laboratory) are covered in theory with suitable references to guide readers. The book provides students, researchers and academics in the broad area of biology with a sound theoretical and practical knowledge of enzymes. It also caters to those who do not have a practicing enzymologist to teach them the subject.
