Abstract: Abstract of Thesis Entitled \Comparison and Improvement of siRNA Design Tools" Submitted by Mui Yuen Chi For the Degree of Master of Philosophy at The University of Hong Kong in August 2004 Short interfering ribonucleic acids (siRNAs) can be used to prevent a gene from performing its functions. They therefore have many potential applications in therapy. The siRNA design problem is equivalent to nding substrings from a string, known as messenger ribonucleic acid (mRNA), ranging in length from hundreds to tens of thousands of characters. However, not every substring can form an eective siRNA. In fact, the criteria for designing eective siRNAs re- main unclear. Expensive and time-consuming experiments are required to verify whether a given siRNA is eective. Based on the Max Planck Institute (MPI) siRNA user guide, a number of siRNA design tools have been developed in the past three years. The set of candidates reported by these tools is usually large and often contains some inef- fective siRNAs. This study has therefore investigated the possibility of ltering ineective siRNAs. It makes three main contributions. It proposes, for the rst time, a scheme to compare the performance of the tools based on real data in the literature. It also attempts to improve the existing tools by an algorithm that can lter ineective siRNAs. The ltering algorithm is based on some new observations on the secondary structure of the mRNA, which have been veried by articial intelligence techniques (decision trees and support vector machines). The algorithm successfully lters most of the published ineective siRNAs and retains most of the published eective siRNAs reported by the existing tools. Finally, it presents a new implementation of siRNA design web-based software. This software is a platform for using existing tools at one time.
