Book excerpt: Ion mobility mass spectrometry (IM-MS) is a gas-phase technique used to separate ions based on their mass-to-charge ratio and collision cross section (i.e. shape). Accurate MS analysis of analytes, such as proteins and protein complexes, relies on the preservation of solution-phase oligomeric distributions during ionization. Gas-phase ions in IM-MS are typically formed using electrospray ionization (ESI), which is a gentle ionization source that preserves noncovalent interactions. One challenge in ESI is that multiple analytes in a single droplet can aggregate during solvent evaporation, biasing the oligomeric states of proteins or protein complexes observed during gas-phase measurements. Initial droplet diameters using electrokinetic nano-ESI were measured and reported to be ~60 nm at an ionization current of 30 nA, which is a typical current for native IM-MS experiments. Nonspecific aggregation of a monomeric protein, myoglobin, was measured as a function of concentration of the protein in solution as well as ionization current (i.e., initial droplet size). Results from those measurements show that nonspecific aggregation increases with ionization current, initial droplet size, and concentration of the analyte in solution. The ionization mechanism of macromolecules from solution to the gas phase was also analyzed by measuring the average charge states of proteins, ranging in mass from 8 – 468 kDa, in four different buffers (ammonium acetate, methylammonium acetate, dimethylammonium acetate, and trimethylammonium acetate). Those results were analyzed according to both the charged residue model and the more recent charged residue-field emission model. In IM, ions are separated using a drift cell that is filled with a neutral gas (typically He or N2) and has an applied electric field. The collision cross sections of 20 common amino acids were measured using a radio-frequency confining drift cell and five different drift gases (He, Ar, N2, CO2 and N2O), which were chosen based on their range of masses and polarizabilities. Drift gas selectivity was quantified using peak capacity and peak-to-peak resolution. Those results show that the identities of the pairs of amino acids separated depends on the drift gas and the number of pairs separated depends on peak capacity. The collision cross sections of ten petroleum-like compounds (containing aromatic isomers and double-bond equivalents) were also measured in He, Ar, N2 and CO2. Those results demonstrate the potential to improve separations of compounds with the same elemental composition by using gases with greater mass and polarizability.

Book excerpt: The construction of a liquid nitrogen-cooled ion mobility spectrometer coupled with time-of-flight mass spectrometry was implemented to demonstrate the ability to discriminate between electronic isomers. Ion mobility allows for the separation of ions based on differing cross-sections-to-charge ratio. This allows for the possible discrimination of species with same mass if the ions differ by cross-section. Time-of-flight mass spectrometry was added to mass identify the separated peak for proper identification. A liquid nitrogen-cooled mobility cell was employed for a two-fold purpose. First, the low temperatures increase the peak resolution to aid in resolving the separated ions. This is necessary when isomers may have similar cross-sections. Second, low temperature shortens the mean free path and decreases the neutral buffer gas speeds allowing for more interactions between the ions and the drift gas. Kr2 study was performed to verify instrument performance. The variable-temperature ion mobility spectrometer was utilized to separate the distonic and conventional ion forms of CH3OH, CH3F, and CH3NH2 and to discriminate between the keto and enol forms of the acetone radical cation. Density functional theory and ab initio calculations were employed to aid in proper identification of separating isomers. Monte Carlo integration tools were also developed to predict ion cross-section and resolution within a buffer gas.

Book excerpt: Lasso peptides form a growing family of fascinating ribosomally-synthesized and post-translationally modified peptides produced by bacteria. They contain 15 to 24 residues and share a unique interlocked topology that involves an N-terminal 7 to 9-residue macrolactam ring where the C-terminal tail is threaded and irreversibly trapped. The ring results from the condensation of the N-terminal amino group with a side-chain carboxylate of a glutamate at position 8 or 9, or an aspartate at position 7, 8 or 9. The trapping of the tail involves bulky amino acids located in the tail below and above the ring and/or disulfide bridges connecting the ring and the tail. Lasso peptides are subdivided into three subtypes depending on the absence (class II) or presence of one (class III) or two (class I) disulfide bridges. The lasso topology results in highly compact structures that give to lasso peptides an extraordinary stability towards both protease degradation and denaturing conditions. Lasso peptides are generally receptor antagonists, enzyme inhibitors and/or antibacterial or antiviral (anti-HIV) agents. The lasso scaffold and the associated biological activities shown by lasso peptides on different key targets make them promising molecules with high therapeutic potential. Their application in drug design has been exemplified by the development of an integrin antagonist based on a lasso peptide scaffold. The biosynthesis machinery of lasso peptides is therefore of high biotechnological interest, especially since such highly compact and stable structures have to date revealed inaccessible by peptide synthesis. Lasso peptides are produced from a linear precursor LasA, which undergoes a maturation process involving several steps, in particular cleavage of the leader peptide and cyclization. The post-translational modifications are ensured by a dedicated enzymatic machinery, which is composed of an ATP-dependent cysteine protease (LasB) and a lactam synthetase (LasC) that form an enzymatic complex called lasso synthetase. Microcin J25, produced by Escherichia coli AY25, is the archetype of lasso peptides and the most extensively studied. To date only around forty lasso peptides have been isolated, but genome mining approaches have revealed that they are widely distributed among Proteobacteria and Actinobacteria, particularly in Streptomyces, making available a rich resource of novel lasso peptides and enzyme machineries towards lasso topologies.

Therefore, this dissertation focuses on employing liquid chromatography (LC), ion mobility spectrometry (IMS), and mass spectrometry (MS) techniques to enhance the analysis of steroids and lipids. There are three major themes: (1) Increasing the accuracy of IMS collision cross section (CCS) calibration, (2) Enhancing separation of steroid and steroid conjugates through IMS using metal adduction, and (3) Applying these techniques to biological mixtures.The first four chapters focus on increasing the accuracy of IMS CCS calibration. Chapter 1 contains an introduction to IMS and discusses the current state of CCS calibration research. Chapter 2, Chapter 3, and Chapter 4 applies an analytical approach to understanding the best calibration function, experimental parameters, and calibrant to employ, respectively. Chapter 9 incorporates LC analysis for the same isomers analyzed in Chapter 7 to enhance separation and apply to complex mixtures.Chapter 10 and 11 focus on the analysis of steroids and lipids in biological mixtures. Chapter 10 demonstrates a novel serum microextraction technique for simultaneous analysis of corticosterone and lipids.
