The analysis of immunoglobulin (Ig) gene organization and Ig repertoire diversification in lower vertebrates has provided new insight into this process in mammals. Similarly, the understanding of the early development of lymphocytes and of the acquisition of immunological tolerance has been aided by elegant studies in quail/chicken chimeras, using the power of the distinctive markers of the constitutive cells of these birds. Great strides have been made in understanding the role played by major histocompatibility complex (MHC) molecules in antigen presentation and in repertoire selec tion within the thymus. The use of transgenic mice expressing specific T-cell receptor (TCR) genes has elucidated the process of both positive and negative selection. In parallel, there has been considerable progress in our understanding of tolerance, based in part on the use of markers for the V fJ genes of T-cell receptors and in part on the analysis of the behavior of long term T-cell lines. This has led to the realization that both clonal deletion and clonal anergy may play critical roles in the maintenance of unresponsiveness to self antigen. Molecular analysis of the requirements for expression of membrane immunoglobulin molecules has revealed the existence of a complex that appears to be of critical importance in mediating signalling through Ig receptors. In addition, major insights have been obtained into the regulation of expression of genes of immunologic interest.

During the past few years, rapid progress has been made in understanding the molecular basis of signaling pathways mediated by antigen and cytokine receptors. These pathways involve protein tyrosine kinases which are coupled to downstream regulatory molecules, including small guanine nucleotide binding proteins (e. g. p21'OS), serine threonine kinases (e. g. , members of the ERK family), and a large group of transcription factors. More recently, there have been breakthroughs in elucidating the genetic defects underlying three X-linked primary immunodeficiency diseases in humans. This volume surveys aspects of these rapidly developing areas of research. The book is divided into 5 different sections. Section I deals with signaling pathways in B lymphocytes. It includes a contemporary assessment of B cell antigen receptor structures, and discussion of the role of Ig-a/lg-B polypeptides in linking the antigen receptor to intracellular signal transduction pathways. The role of accessory molecules in the regulation of signaling by the B cell antigen receptor is also considered. Section II adopts a similar approach to the analysis of the antigen receptor on T lymphocytes. The importance of specialized signaling motifs in the CD3 polypeptides, mechanisms whereby these motifs may interact with the lymphocyte-specific protein tyrosine kinases, and the downstream consequences of these interactions are reviewed. Book excerpt: Activation of CD4 T cells by antigen is critical for initiation of the adaptive immune response and is accompanied by extensive changes in expression of protein-coding and non-coding genes, including hundreds of microRNAs - small non-coding RNAs that post-transcriptionally inhibit gene expression. However, the functions of most activation-associated microRNAs remain unknown, and it is poorly understood which signaling pathways regulate their biogenesis. Activation of naïve CD4 T cells utlimately leads to the formation of memory CD4 T cells, which produce more rapid and robust responses than naïve cells upon re-exposure to antigen. This is important for protective immunity, but also poses clinical problems. Activation of memory CD4 T cells reduces allograft survival in transplant patients, despite administration of immunosuppressive drugs. How different immunosuppressive drugs affect naïve and memory CD4 T cell activation and gene expression has not been addressed. It is also unknown whether differences between naïve and memory responses are programmed at the level of gene expression regulation by microRNAs. Here, I identify microRNAs regulated by the mechanistic target of ramycin (mTOR) pathway during CD4 T cell activation and show that miR-150 amplifies the effects of mTOR signaling by targeting multiple cell cycle genes. These results help better understand how rapid proliferation of activated CD4 T cells is achieved through regulation of gene expression by microRNAs. I also show that immuosuppressant drugs that target mTOR and calcineurin have different effects on activation and gene expression in naïve and memory CD4 T cells. Furthermore, I determine microRNA and protein-coding gene changes that occur during activation of naïve and memory CD4 T cells and computationally predict that microRNAs help memory cells achieve faster proliferation and more diverse effector functions. Finally, I identify a novel class of small RNAs in CD4 T cells that originate from a specific class of larger non-coding RNAs and that are differently expressed with activation in both naïve and memory cells. In total, this work helps better define gene expression changes that underlie CD4 T cell activation and the role played by small non-coding RNAs in this process.

For this purpose, the cytokine gene Interleukin-4 (IL-4) in murine type-2 (Th2) lymphocytes was chosen as prototypical model system of an inducible gene regulated at the epigenetic and transductional level. As many cytokines, IL-4 is expressed in a probabilistic manner, but the underlying molecular mechanisms behind this phenomenon are still unresolved. Through an iterative process of quantitative measurements and mathematical analysis, the author develops a computational model able to predict several system properties. The model indicates that the heterogeneity in IL-4 expression results from a rate-limiting chromatin opening during antigenic stimulation. The rate of inactivation of the promoter is slow (on the order of a cell cycle), which increases the probability of subsequent IL-4 stimulation in the same cells. As a consequence, a previously unknown short-term memory for IL-4 induction is tested and verified experimentally. The multidisciplinary approach presented here will be hopefully useful for investigating other genes highly regulated at the epigenetic level and shows the potential of system biology in revealing new properties of complex processes.

These models are likely to be instrumental in studying the role of T cell subsets in autoimmune disorders, tissue transplant rejection and tumor rejection. A role of major histocompatibility complex I in the development of T cell subsets and NK cells has been defined. Recent data suggest a role of interaction between plasma membrane molecules of activated T helper cells and B cells, B cells primed with plasma membrane of activated T helper cells and cytokines, and interaction between bone marrow stromal cells and B cell progenitors and precursors, in the B cell development, proliferation, and differentiation. The structure and functions of adhesion molecules, especially with regard to signal transduction and homing events, are better defined.
