The abundance of fish fluctuated with the seasons The species diversity of this fish community was low (H' = 0.3-10), one species (Coryphopterus nicho/si) comprising more than 80% of the individuals present Four species of rockfishes ( Sebastes caurinus, S. ma/iger, S. me/anops, and S. pinniger) and three species of benthic fishes (Hexagrammos decagrammus, Jordania zonope, and Artedius spp.) were also common. Experimental communities were established on ten identical artificial reefs made of cement blocks. Two series of reefs, built six months apart on sand 10 m away from the natural reef, tested the effects of seasons on community development. A third series, built in direct contact with the natural reef, examined the effects of distance and isolation on community development In each series a species equilibrium (approximately 6 species) was reached within six months The specific composition of the artificial reefs was similar to that of the natural reef, although species other than Coryphopterus nicho/si were more abundant Both juveniles and adults of all species were present, except for the rockfishes, which were represented only by young individuals. Tagging indicated that the benthic species remained permanently on the reefs, whereas a yearly turnover in rockfishes occurred The intensity of interactions between species was estimated by measuring shifts in habitat use on the artificial reefs. Only Sebastes me/anops showed consistent shifts in its space use in response to changes in the density of other species Only two of these shifts appeared to be the result of interspecific competition. Interactions between species, with the exception of S. me/anops had little effect on the spatial distribution of fish within the reefs. I examined the significance of the patterns of similarity between communities inhabiting identical habitats. High similarity values are usually interpreted as indicating the equilibrium status -- that is communities structured primarily by interspecific competition -- of a community, whereas low values are usually interpreted in the opposite direction -- i.e non-equilibrium communities structured by mechanisms other than interspecific competition (mostly stochastic events). This was tested using a randomization test. The null hypothesis of the test was that random colonization from the surrounding habitats was sufficient to explain the community structure on the artificial reefs. Six additional reefs (one third the original size) were built to test the effects of habitat size on community structure. The observed values on the reefs did not differ significantly from the null values, indicating that mechanisms, such as competition, were not required to explain the structure of the community. Habitat size had a strong effect, and the interpretations of previous studies were re-examined in light of this finding.

Book excerpt: Synthetic marine habitats such as artificial reefs (ARs) are deployed to offset marine habitat losses and aid conservation of marine communities, including species at risk. Though environmental benefit is often assumed, AR's ability to support northern temperate marine fish communities has rarely been tested. The structural orientation and location of a reef can strongly influence biodiversity and productivity of faunal communities inhabiting it. For ARs, understanding how reef characteristics affect species and community composition are key in optimizing their use in conservation initiatives. I used ROV and sonar to survey threatened rockfish (Sebastes spp.) and other groundfish species associated with 18 ARs and natural reefs (NRs) along the northeast Pacific coastal shelf, along the coast of BC, Canada. In my second chapter, I investigate how ARs compare to NRs in achieving conservation objectives as measured by fish abundance and species richness. I found that community composition significantly differed between NRs and ARs. ARs had high variability in rockfish abundance, while NRs consistently supported intermediate rockfish abundances. Groundfish diversity was markedly greater on NRs. Depth and relief significantly explained variability in abundance and species richness. Interestingly, rockfish abundance was negatively associated with proximity to nearest rockfish conservation area. In my third chapter, I assess variation between AR fish communities on six reefs to better understand efficacy of meeting conservation objectives. I quantified structural characteristics of each reef using high-definition sonar data to create three-dimensional models and calculate measurements of reef structure. I also examined the effects of surrounding habitat associated with reef locations. I found that depth, conservation status, rugosity, and reef age significantly explained rockfish abundance. Groundfish species richness was significantly associated with conservation status, relief, reef size, and an interaction between depth and reef age. This research is a first step in proposing underlying mechanisms for differences between fish communities on ARs in BC, and which reef attributes facilitate successful contributions to conservation. Though ARs show promise in the conservation of some threatened species, the maintenance of diverse fish communities may depend on protection of heterogeneous natural reef communities. Given that a critical component of AR success is structure, using three-dimensional technologies can be used as a tool to understand species-habitat association on existing reefs and help predict the success of future reefs.

However, little is known about how fish communities develop in temperate regions once a new reef is deployed, how they compare to adjacent natural reefs, and how these communities are influenced by season. Therefore, SCUBA video surveys were conducted over a 13-year period (1999-2012) at four unpublished artificial reef sites, three published artificial reef sites of varying ages, and two natural reef sites to assess the impacts of ecological succession and seasonality on species richness, diversity, evenness, fish density, and community structure. Season and reef age had significant effects on diversity and community structure at the unpublished sites, while season alone accounted for these trends at the published sites. Black seabass and tomtate dominated reef fish community structure at the published sites, while economically valuable species, such as groupers and snappers, were more abundant at the unpublished and natural reef sites. These results suggest that fish communities develop quickly at new artificial reefs (i.e., within the first year post-deployment) and that fishing pressure on publicly known reefs may obscure or even prevent community succession.

Effective ecosystem management and con- servation requires a clear understanding of community structure and the processes that drive it. Relatively undisturbed reef fish communities appear to be inverted biomass pyramids (IBPs) with greater biomass of large-bodied predatory fishes compared to smaller fishes at lower trophic-levels. However, the processes that might give rise to IBPs are subject to debate. In this thesis I show that biomass pyramids and size spectra are equivalent and interchangeable representations of community structure. Key constraints on the slopes of size spectra - particularly mean community predator-to-prey-mass ratio (PPMR) - also constrain the shapes of biomass pyramids, meaning that IBPs are unlikely for closed communities. There are surprisingly few quantitative descriptions of biomass pyramids, and PPMR has not been estimated on reefs. I undertook a detailed case-study and quantify fish community size-structure using underwater vi- sual surveys and empirically estimate PPMR using stable isotopes at a relatively undisturbed island chain in Haida Gwaii, BC. I observe an IBP, but the PPMR estimate suggests that the community should be a stack or bottom-heavy. There is 4-5 times more biomass at the largest body-sizes than would be expected given observed PPMR. I hypothesise that the most plausible explanation is energetic subsidies. Using the same fish assemblage I show how two foundational components of habitat complexity (substrate rugosity and kelp canopy characteristics) shape fish community size-structure. Higher kelp canopy cover and den- sity leads to more biomass across all size classes, whereas higher substrate rugosity boosts the biomass of smaller-bodied fishes and leads to a more even distribution of biomass across size classes. Finally, I step back to the global scale and estimate baseline biomass spectra for the world's reef fishes, accounting for local ecological variation. Current reef fish biomass is less than half of the baseline expectation and 90% of the largest (> 1 kg), most functionally-important, individuals are absent. In addition to providing the first global description of how humans have shaped reef biomass pyramids, my thesis gives new insight into how size-based processes underlie the structure and function reef fish communities.

This thesis details research focused on the use of small, inexpensive, artificial reef modules as replacement juvenile fish habitat within marinas. My research hypothesis was that the placement of small, structurally complex artificial reef modules would increase fish abundance and species richness relative to unmodified marina seawalls. Non-destructive visual surveys of fishes were completed monthly for 14 months for 12 artificial reef sites and 12 control (unmodified) sites within the Nova Southeastern University Guy Harvey Oceanographic Center (NSU-GHOC) marina. Divers recorded species, abundance, and size class (0-2 cm, >2-5 cm, >5-10 cm, >10-20 cm, >20-30 cm, >30-50 cm, >50 cm) for all sites. Data was statistically analyzed using analysis of variance (ANOVA) and post-hoc Student Newman-Keuls (SNK) tests to explore differences in mean abundance, mean species richness, and mean abundance and species richness by size class and month. Total mean fish abundance and mean species richness (all months and sizes combined) were both significantly higher at artificial reef sites than at control sites. Artificial reef sites were consistently higher in total abundance and species richness when analyzed by month. Analysis of mean abundance by size class found the >2-5 cm, >5-10 cm, >10-20 cm and >20-30 cm classes were significantly higher for artificial reef sites. Species richness analysis by size class found classes >2-5 cm, >5-10 cm, >10-20 cm, and >20-30 cm were significantly higher at artificial reef sites. Fishes from the grunt (Haemulidae) and snapper (Lutjanidae) families contributed the most to the total abundance for both types of sites. These results support my hypothesis and have important implications for mitigating ecological impact to coastal fish nursery areas with the use of artificial structure.

Through this effort, 73 nearshore reefs have been created across the MS coast. Different substrate types used to construct MS artificial reefs include oyster shell and cement rubble. Two types of reef architecture used include high profile breakwater and low profile submerged structures. This study compared the benthic biota associated with oyster shell and cement rubble substrates among four artificial reefs representing high and low profile structures in summer 2011. Colonized benthic biota were quantified from four pairs of substrate baskets containing oyster shell or cement rubble that were submersed for six weeks at each reef. Split-plot ANOVA between substrate type (within-subject) and profile type (between-subject) for several functional metrics, including production potential, showed no significant differences. However, species-specific split-plot ANOVAs, unveiled several individual taxa had significantly different production and/or biomass between profile types and/or substrate types not apparent in the cumulative tests. Although some taxa failed the homogeneity of variance assumption, paired substrates for those taxa were pooled and tested using a one-way ANOVA interpreted using Welch's test. This test unveiled several taxa having significant differences in biomass and production between profiles. MDS plots illustrate differences in ordination space among substrate types and profile types. PERMANOVA found significant differences in community similarity between high and low profile structures. SIMPER further disclosed how the abundances of multiple taxa drove dissimilarity values between reef profile types and substrates. --Page ii.

Following deployment of artificial reefs (concrete boulders) between the first and second reefs off Fort Lauderdale, Florida, on 30 October 2009, sediment cores were taken at 4 distances along three replicate 10-m transects on 13 and 26 September 2013, and 24 and 25 May 2014 at each of four artificial reef sites and four of their adjacent natural reef sites using SCUBA. Infauna (>0.5mm) were extracted from the sediment and identified to the lowest possible taxonomic level. Statistical analysis (PRIMER, PERMANOVA, SIMPER) focused on four main variables: type of reef, year, site, and distance. Type of reef, year, and site was significantly different between samples, while distance did not affect density. There is a clear separation of communities between the artificial and natural reefs. From 2013 to 2014, a slight shift occurred between communities suggesting the artificial reef community composition became slightly more similar to the natural reef. All four artifical reef sites were more taxonomically distinct at the phylum and class level then the natural reef, which had higher diversity, higher species richness and more low-density taxa. This two year study provides insight on infauna communities four and five years out from deployment, but follow up monitoring in 3-5 years could shed light on whether these patterns of shift to more similar assemblages between reefs will continue as the artificial reef matures. Environmental data collection including longer time-series datasets, longer transects, and physical and geological data could provide more knowledge of how the artificial reef infaunal communities are changing over time.

Book excerpt: Coral reef fish coexist in a state of high diversity that has not been successfully explained by niche diversification, larval supply, differential mortality, or a suite of other proposed factors. These processes are all occurring on a diverse substrate that would be expected to affect the abundance and distribution of fish by directing habitat preferences as well as affecting competitive and predatory success. I conducted correlational studies on healthy and degraded Caribbean reefs that addressed fish abundances at the levels of community, species, and age class. I also experimentally tested habitat preferences in two ways: choice experiments on adults of common species that determined preferences for live coral and rugosity in an isolated environment, and monitoring of artificial reefs differing in live coral cover that tested habitat selection of adults and juveniles in the field. These observations all show that live coral had no effect on community parameters such as abundance or diversity, but that rugosity was positively related to species richness. However, these measures of the community masked differences at the species and age class level. A handful of species exhibited positive or negative preferences for live coral, but these selections did not follow a taxonomic or trophic-level classification. Species within the genus Stegastes, for example, could either aggregate towards or avoid live coral. One species even reversed its habitat preference as it matured. Field distributions were not determined solely by these habitat preferences, but inclusion of competitive interactions into a multi-factorial model explained distribution of some species. Results suggest that changes in live coral cover, an increasingly common phenomenon, would not affect fish at a community level, but could affect a few species through changes to recruitment or alteration of competitive interactions.
