Book excerpt: Plasmonics, the science and technology of the plasmons, is a rapidly growing field with substantial broader impact in numerous different fields, especially for bio-applications such as bio-sensing, bio-photonics and photothermal therapy. Resonance effects associated with plasmatic behavior i.e. surface Plasmon resonance (SPR) and localize surface Plasmon resonance (LSPR), are of particular interest because of their strong sensitivity to the local environment. In this thesis, plasmonic resonance effects are discussed from the basic theory to applications, especially the application in photothermal therapy, and grating bio-sensing. This thesis focuses on modeling different metallic nanostructures, i.e. nanospheres, nanorods, core-shell nanoparticles, nanotori and hexagonal closed packed nanosphere structures, to determine their LSPR wavelengths for use in various applications.^Experiments regarding photothermal therapy using gold nanorods are described and a comparison is presented with results obtained from simulations. Lastly, experiments of grating-based plasmon-enhanced bio-sensing are also discussed. In chapter one, the physics of plasmonics is reviewed, including surface plasmon resonance (SPR) and localized surface plasmon resonance (LSPR). In the section on surface plasmon resonance, the physics behind the phenomenon is discussed, and also, the detection methods and applications in bio-sensing are described. In the section on localized surface plasmon resonance (LSPR), the phenomenon is described with respect to sub wavelength metallic nanoparticles. In chapter two, specific plasmonic-based bio-applications are discussed including plasmonic and magneto-plasmonic enhanced photothermal therapy and grating-based SPR bio-sening.^In chapter three, which is the most important part in the thesis, optical modeling of different gold nanostructures is presented. The modeling tools used in this thesis are Comsol and custom developed Matlab programs. In Comsol, the geometries of different metallic nanostructures are drawn and simulated using finite element-based computational electromagnetics. The power absorption of the nanostructures is plotted as a function of wavelength to identify the LSPR wavelength, i.e. the wavelength of peak absorption. In Matlab, Mie scattering theory is programmed in terms of semi-analytical mathematical equations, which predict the power absorption for specific plasmonic geometries, i.e. nanospheres, nanorods and core-shell particles. These predictions, which are much faster than the Comsol analysis, are validated using corresponding numerical simulations.^In chapter four, experiments involving novel magneto-plasmonic Nano platforms are described, and experimental data is presented to illustrate the use of the modeling in analyzing these particles. Simulations are performed to determine the influence on the laser absorption of magnetic nanospheres in proximity to metallic nanorods. These results are compared with experimental data. In the last chapter, experiments using a grating-based SPR sensor are described, and modeling results are also presented. In summary, this thesis discusses the physics of plasmonics, electromagnetic analysis for predicting the absorption spectra of metallic nanoparticles and bio-applications that utilize these effects.

In short, plasmonics guides, confines, localizes, and enhances electromagnetic waves to a small area to enable novel applications such as plasmonic waveguides, sub-wavelength diffraction lithography and imaging, higher photovoltaic efficiency, sub-wavelength lasers, and biological sensing. The first part of this dissertation will introduce the general concepts of plasmonics and its applications in biological sensing, starting from Maxell's equations and the Drude model of metal. In the second part, it will delve into the specifics of designing, simulating, fabricating, and characterizing nanostructures that show improved performance characteristics over previous published results. Plasmonic coupling of propagating surface plasmon polaritons and localized plasmons is utilized to fabricate three-dimensional mushroom-like metallodielectric array for improved surface plasmon resonance biological sensing over conventional nanohole array. It is used to determine the hydrophilicity of a surface by monitoring the shift in resonant wavelength. In addition, the fabricated structure is used to detect specific binding events between biotinylated-bovine serum albumin and streptavidin protein and demonstrates an improved limit of detection. The real-time control and manipulation of nanoparticles in a biocompatible aqueous solution is demonstrated in a multilayer micro/nanofluidic chip platform by using voltage control. This will have future applications to control and position nanoparticles and biomolecules to an area of maximum field enhancement to co-localize the analyte with the plasmonic nanostructure for maximal enhancement efficiency. Finally, the intra-particle plasmonic coupling of a nanotorch structure is utilized for surface enhanced Raman scattering detection to yield high enhancement factor and better than 80\% Raman signal uniformity due to the fabrication of controllable rim opening of the nanotorch and the deterministic orientation of the structure. The common theme of this dissertation is coupled plasmonic nanostructures for improved biological sensing applications.

The excitation of surface plasmons leads to large enhancements of local electromagnetic fields, which can boost a number of linear and nonlinear optical phenomena, such as surface enhanced Raman scattering (SERS). SERS is a highly promising technique for bio/chemical detections. Especially, recent studies show that single molecule SERS can be obtained in colloidal metal particle systems. The main issue with the most commonly used SERS substrates, i.e. colloidal metal nanoparticles and aggregates, is their reproducibility. The objectives of this dissertation include (1) designing and investigating plasmonic nanoantennas that not only optimize local field enhancements but also allow for large scale manufacturing, and thus practical applications as SERS substrates; (2) developing a SERS based assay for studying protein-DNA interactions; (3) exploring a new method to achieve enhanced photodetectors with tunable resonant working wavelengths.
