Book excerpt: Studying organisms as a whole for potential metabolic(ally) engineering of organisms for production of (bio)chemicals is essential for industrial biotechnology. To this end, integrative analysis of different –omics measurements (transciptomics, proteomics, metabolomics, fluxomics) provides invaluable information. Combination of experimental top-down and bottom-up approaches with powerful analytical tools/techniques and mathematical modeling, namely (quantitative) systems biology, currently making the state of art of this discipline, is the only practice that would improve our understanding for the purpose. The use of high-throughput technologies induced the required development of many bioinformatics tools and mathematical methods for the integration of obtained data. Such research is significant since compiling information from different levels of a living system and connecting them is not an easy task. In particular, construction of dynamic models for product improvement has been one of the goals of many research groups. In this Research Topic, we summarize and bring a general review of the most recent and relevant contributions in quantitative systems biology applied in metabolic modeling perspective. We want to make special emphasis on the techniques that can be widely implemented in regular scientific laboratories and in those works that include theoretical presentations. With this Research Topic we discuss the importance of applying systems biology approaches for finding metabolic engineering targets for the efficient production of the desired biochemical integrating information from genomes and networks to industrial production. Examples and perspectives in the design of new industrially relevant chemicals, e.g. increased titer/productivity/yield of (bio)chemicals, are welcome. Addition to the founded examples, potential new techniques that would frontier the research will be part of this topic. The significance of multi ‘omics’ approaches to understand/uncover the pathogenesis/mechanisms of metabolic disesases is also one of the main topics.

Available in PDF, EPUB and Kindle. Book excerpt: As the world struggles to reduce its dependence on fossil fuels and curb greenhouse gas emissions, industrial biotechnology is also ‘going green.’ Escherichia coli has long been used as a model Gram-negative bacterium, not only for fundamental research, but also for industrial applications. Recently, however, cyanobacteria have emerged as candidate chassis for the production of commodity fuels and chemicals, utilizing CO2 and sunlight as the main nutrient requirements. In addition to their potential for reducing greenhouse gas emissions and lowering production costs, cyanobacteria have naturally efficient pathways for the production metabolites such as carotenoids, which are of importance in the nutraceutical industry. The unique metabolic and regulatory pathways present in cyanobacteria present new challenges for metabolic engineers and synthetic biologists. Moreover, their requirement for light and the dynamic regulatory mechanisms of the diurnal cycle further complicate the development and application of cyanobacteria for industrial applications. Consequently, significant advancements in cyanobacterial engineering and strain development are necessary for the development of a ‘green E. coli’. This Research Topic will focus on cyanobacteria as organisms of emerging industrial relevance, including research focused on the development of genetic tools for cyanobacteria, the investigation of new cyanobacterial strains, the construction of novel cyanobacterial strains via genetic engineering, the application of ‘omics’ tools to advance the understanding of engineered cyanobacteria, and the development of computational models for cyanobacterial strain development.

Book excerpt: The volume focuses on novel and effective biological and biotechnological methods for managing major plant parasitic nematodes in economically important agricultural crops. Nematodes develop a wide variety of interactions with soil microbes and host plants, and cause enormous losses in crop yields equivalent to around USD 173 billion annually. In view of growing concern for pesticide contamination in crops, coupled with ban on several efficacious pesticides, and increasing demand for organic foods, the biological and biotechnological approaches offer a good alternative to chemicals for managing nematode infestations in agricultural crops. The book embodies twenty-two chapters which are arranged in two groups. The first group covers different novel methods of nematode management such as biotechnological, biopesticides, microbial consortia, host resistance, omics technology, transgenics, nano-nematicides, nano-diagnosis, etc. The second groups of chapters describe important nematode problems in major crops such as cereals, vegetables, pulses, spices, wood yielding conifers, etc. Overall, the book collates the latest information on above topics and offers practical solutions to the limitations and challenges in the existing management technologies. This book is of interest and serves up-to-date and elaborated information to agriculture researchers, teachers, scientists, under-graduates, post-graduates, plant nematologists, plant pathologists, plant protectionists, agronomists, horticulturalists, helminthologists, extension workers, and NGOs.

Most reviews and books on this topic have mainly focused on the technicalities and complexity of each omics’ platform, impeding readers to wholly understand its fundamentals and applications. This book tackles such gap and will be most beneficial to novice in this area, university students and even researchers. Basic workflow and practical guidance in each omics are also described, such that scientists can properly design their experimentation effectively. Furthermore, how each omics platform has been conducted in our institute (INBIOSIS) is also detailed, a comprehensive example on this topic to further enhance readers’ understanding. The contributors of each chapter have utilized the platforms in various manner within their own research and beyond. The contributors have also been interactively integrated and combined these different omics approaches in their research, being able to systematically write each chapter with the conscious knowledge of other inter-relating topics of omics. The potential readers and audience of this book can come from undergraduate and postgraduate students who wish to extend their comprehension in the topics of molecular biology and big data analysis using omics platforms. Furthermore, researchers and scientists whom may have expertise in basic molecular biology can extend their experimentation using the omics technologies and workflow outlined in this book, benefiting their research in the long run.

This book was released on 2023-11-27 with total page 155 pages. Available in PDF, EPUB and Kindle. Book excerpt: Due to the complexity and interconnectivity of many biological processes, an integrative systems biology approach is required to better understand them. The integration of various omics data (including genomics, proteomics, transcriptomics, and metabolomics data) will provide a holistic view that highlights the relationship among the various biomolecules and their functions in plant growth, resistance, quality, and many other important traits. Recent advances in analytical power and in the ability to process large data sets has enabled researchers to integrate multi-omics data and have a much deeper knowledge of the cell, tissue, organ, or even an entire organism being studied. The goal of this Research Topic is not only to publish high-quality and reliable omics data but also to answer the bigger question of how to integrate and correlate different data sets from multiple omics studies. Can one omics data set be used as a primary data set for the design and execution of another omics study? If so, then how it can be done? What are its pre-requisites? How can we plan research involving multi-omics approach to reach a meaningful conclusion? These are the questions that need our attention and their answers are critical for the future of omics-based research. For this Research Topic, we welcome contributors to submit manuscripts related to the following themes: • Studies on plant-based genomics, transcriptomics, proteomics, and metabolomics; • Development of new analytical methods for omics utilizing in plants; • Advancements in the current analytical methods for utilizing omics in plants; • Integration of multi-omics data sets; • Development of new statistical methods for data analysis.
