Coral reefs are connected by currents that carry plankton and the larvae of many reef-based organisms. Further, they supply food to reefs. Currents also bring pollutants from the land and, together with the atmosphere, affect the surrounding ocean. The chapters in this book provide a much-needed review of the biophysics of reefs with an emphasis on the Great Barrier Reef as an ecosystem. The focus is on interactions between currents, waves, sediment and the dynamics of coastal and reef-based ecosystems. The topographic complexity of reefs redirects mainstream currents, creates tidal eddies, mushroom jets, boundary layers, stagnation zones, and this turbulence is enhanced by the oceanographic chaos in the adjoining Coral Sea. This is the environment in which particles and organisms, of a range of sizes live, from tiny plankton to megafauna. This generates faunal connectivity at scales of meters to thousands of km within the Great Barrier Reef and with the adjoining ocean. Pollution from land-use is increasing and remedial measures are described both on land and on coral cays. The impact of climate change is quantified in case studies about mangroves and corals. Modelling this biophysical complexity is increasing in sophistication, and the authors suggest how the field can advance further.

Book excerpt: [Truncated abstract] In Shark Bay, a large semi-enclosed bay in Western Australia, the net loss of fresh water due to high rates of evaporation and low rainfall causes hypersalinity in the isolated inner regions leading to vertical and horizontal stratification throughout the Bay. The high salinity causes Shark Bay to be denser than the ocean, and allows for its classification as an inverse estuary. Although the distribution of salinity in the Bay has been documented, the dynamics of the circulation and exchange between the Bay and ocean remain poorly understood. In particular, the circulation driven by density gradients and modulated by winds and tides is unknown. Through a combination of field measurements and numerical modelling, this thesis examines the dominant physical processes that control circulation, mixing and exchange of water and waterborne material between Shark Bay and the ocean. The influence of hydrodynamic processes on the larval dispersal of the saucer scallop (Amusium balloti) a commercially important species that has experienced dramatic inter-annual variability in recruitment is also examined. Field measurements revealed a typical residual flow pattern for an inverse estuary with nearbed outflow of water and inflow at the surface. The bottom outflows were enhanced during periods of low tidal mixing which occurred during the transition from semi-diurnal to diurnal tidal stages and was therefore a regular, predictable, occurrence. Winds had the capability to vertically mix the water column and control the outflows. The northern entrance (Geographe Channel) had a more pronounced outflow when compared to the western entrance (Naturaliste Channel). A three-dimensional baroclinic ocean circulation model (the General Estuarine Transport Model, GETM) was then applied to examine the detailed dynamics of the residual circulation and to investigate the role of wind and tidal mixing for control of stratification. In Shark Bay, the contribution of wind and tidal mixing energy for controlling the vertical stratification were of similar magnitude. In the shallow regions ( 15 m) either wind or tide was able to fully mix the water column. In contrast, a combination of both wind and tide was required to mix the deeper channels ( 15 m). The gravitational circulation was intensified during stratified periods when tidal and wind mixing were low...

This thesis examines the history of science at Shark Bay between the arrival of the first European explorers in the seventeenth century through to the official recognition of Shark Bay as a World Heritage Area in 1991. Each of the seven chapters is devoted to a different period in the development of scientific investigations, beginning with Dutch and English mariners and naturalists, passing on to French scientific explorers and British surveyors naturalists, and explorers, continuing through a variety of investigations in marine science and research in biogeography and evolution carried out by foreign expeditions and Australian field-workers, and culminating in the transformation of scientific investigations as a result of the rise and development of modern ecological science in the second half of the twentieth century. This development of science at Shark Bay is considered in light of existing frameworks for the development or spread of science in Australia, and in relation to current literature concerning the development or emergence of ecology in Australia. After evaluating the history of science at Shark Bay relative to existing knowledge of the spread of science and the emergence of ecology, the thesis concludes by proposing a new framework for the development of science and the emergence of ecology based on the experience at Shark Bay and with wider application to the history of science in Western Australia.
