Available in PDF, EPUB and Kindle. Book excerpt: "Multigrid algorithms are fast solvers for elliptic partial differential equations. In this thesis, we apply multigrid methods to the model of protein charge-regulation of Hollenbeck, et al. The model of protein charge-regulation requires computing work of charging matrices for two low dielectric spheres in a salt solution, which in turn requires many solutions of the linearized Poisson-Boltzmann equation, or the Debye-Hückel equation. We use multigrid methods to reduce the run time of computing solutions to the Debye-Hückel equation, and compare the results of some simple and more complicated examples. Using the work of Brandt and others, we also construct an interpolation scheme that takes the potentially complicated behavior of the coefficient into account."--Abstract.

Available in PDF, EPUB and Kindle. Book excerpt: Abstract: "A multigrid method is presented for the numerical solution of the linearized Poisson-Boltzmann equation arising in molecular biophysics. The equation is discretized with the finite volume method, and the numerical solution of the discrete equations is accomplished with multiple grid techniques originally developed for two-dimensional interface problems occurring in reactor physics. A detailed analysis of the resulting method is presented for several computer architectures, including comparisons to diagonally scaled CG, ICCG, vectorized ICCG and MICCG, and to SOR provided with an optimal relaxation parameter. Our results indicate that the multigrid method is superior to the preconditioned CG methods and SOR, and that the advantage of multigrid grows with the problem size."

Book Synopsis Computational Approaches to Biochemical Reactivity by : Gábor Náray-Szabó
Download or read book Computational Approaches to Biochemical Reactivity written by Gábor Náray-Szabó and published by Springer Science & Business Media. This book was released on 2006-04-11 with total page 386 pages. Available in PDF, EPUB and Kindle. Book excerpt: A quantitative description of the action of enzymes and other biological systems is both a challenge and a fundamental requirement for further progress in our und- standing of biochemical processes. This can help in practical design of new drugs and in the development of artificial enzymes as well as in fundamental understanding of the factors that control the activity of biological systems. Structural and biochemical st- ies have yielded major insights about the action of biological molecules and the mechanism of enzymatic reactions. However it is not entirely clear how to use this - portant information in a consistent and quantitative analysis of the factors that are - sponsible for rate acceleration in enzyme active sites. The problem is associated with the fact that reaction rates are determined by energetics (i. e. activation energies) and the available experimental methods by themselves cannot provide a correlation - tween structure and energy. Even mutations of specific active site residues, which are extremely useful, cannot tell us about the totality of the interaction between the active site and the substrate. In fact, short of inventing experiments that allow one to measure the forces in enzyme active sites it is hard to see how can one use a direct experimental approach to unambiguously correlate the structure and function of enzymes. In fact, in view of the complexity of biological systems it seems that only computers can handle the task of providing a quantitative structure-function correlation.

Book Synopsis Reduced Basis Methods for Partial Differential Equations by : Alfio Quarteroni
Download or read book Reduced Basis Methods for Partial Differential Equations written by Alfio Quarteroni and published by Springer. This book was released on 2015-08-19 with total page 305 pages. Available in PDF, EPUB and Kindle. Book excerpt: This book provides a basic introduction to reduced basis (RB) methods for problems involving the repeated solution of partial differential equations (PDEs) arising from engineering and applied sciences, such as PDEs depending on several parameters and PDE-constrained optimization. The book presents a general mathematical formulation of RB methods, analyzes their fundamental theoretical properties, discusses the related algorithmic and implementation aspects, and highlights their built-in algebraic and geometric structures. More specifically, the authors discuss alternative strategies for constructing accurate RB spaces using greedy algorithms and proper orthogonal decomposition techniques, investigate their approximation properties and analyze offline-online decomposition strategies aimed at the reduction of computational complexity. Furthermore, they carry out both a priori and a posteriori error analysis. The whole mathematical presentation is made more stimulating by the use of representative examples of applicative interest in the context of both linear and nonlinear PDEs. Moreover, the inclusion of many pseudocodes allows the reader to easily implement the algorithms illustrated throughout the text. The book will be ideal for upper undergraduate students and, more generally, people interested in scientific computing. All these pseudocodes are in fact implemented in a MATLAB package that is freely available at https://github.com/redbkit
