Until now biogeography (the study of the geographic distribution of species) and biodiversity (the study of species richness and relative species abundance) have had largely disjunct intellectual histories. In this book, Stephen Hubbell develops a formal mathematical theory that unifies these two fields. When a speciation process is incorporated into Robert H. MacArthur and Edward O. Wilson's now classical theory of island biogeography, the generalized theory predicts the existence of a universal, dimensionless biodiversity number. In the theory, this fundamental biodiversity number, together with the migration or dispersal rate, completely determines the steady-state distribution of species richness and relative species abundance on local to large geographic spatial scales and short-term to evolutionary time scales. Although neutral, Hubbell's theory is nevertheless able to generate many nonobvious, testable, and remarkably accurate quantitative predictions about biodiversity and biogeography. In many ways Hubbell's theory is the ecological analog to the neutral theory of genetic drift in genetics. The unified neutral theory of biogeography and biodiversity should stimulate research in new theoretical and empirical directions by ecologists, evolutionary biologists, and biogeographers.

In the land-sea continuum, we hypothesize that the microbial community structure and function inhabiting marine coastal ecosystems are influenced by soil runoff they receive. In order to verify the hypothesis, an experimental ecology approach was set up mimicking soil runoff within hydrocarbon (HC) contaminated land-sea continuum in microcosms. The community diversity analysis provided evidences of community coalescence (i.e. mixing of entire communities and their surrounding environments) when marine coastal sediments receive terrigenous inputs via soil runoff. The functional potential of sediment microbial communities and the removal of HC were unchanged by the terrigenous inputs. The gene variants (GVs) composition and the co-occurrence network of sediment microbial communities receiving soil runoff were modified. However, GVs encode the same function found in sediment microbial communities not influenced by soil runoff, revealing functional redundancy. Amplicon sequence variants (ASVs) and GVs were specifically associated to sediment receiving terrigenous inputs, and thus identified as indicators of community coalescence. Soil runoff was demonstrated as a plasmid reservoir, suggesting possible horizontal gene transfer mediated by plasmid during coalescence event. Our results show that community coalescence play crucial role in the organization of microbial communities in marine coastal sediment. Better understanding the coalescence mechanisms will provide useful information for the monitoring and management of coastal environment affected by human land-based activities.

Book excerpt: The overall objective of the research presented here was to combine multiple geochemical parameters and molecular characterizations to provide a novel view of active microbial community ecology of sediments in a large-river deltaic estuary. In coastal and estuarine environments, a large portion of benthic respiration has been attributed to sulfate reduction and implicated as an important mechanism in hypoxia formation. The use of high-resolution sampling of individual sediment cores and high throughput nucleic acid extraction techniques combined with 454 FLX sequencing provided a robust understanding of the metabolically active benthic microbial community within coastal sediments. This was used to provide further understanding and show the importance of simultaneously analyzing the connectivity of sulfur and iron cycling to the structure and function of the microbial population. Although aqueous sulfide did not accumulate in the sediments of the northern Gulf of Mexico, active sulfate reduction was observed in all locations sampled. Microbial recycling and sequestration as iron sulfides prevented the release of sulfide from the sediment. Prominent differences were observed between the sample locations and with depth into the sediment column. This study emphasized the importance of combining novel molecular techniques with simultaneous traditional geochemical measurements to show the interdependence of microbiology and geochemistry. In addition, this study highlights the need to consider microbial community biogeography along with small-scale variations in geochemistry and biology that impact the overall cycling of redox elements when constructing biogeochemical models in marine sediments.

Book excerpt: The Deepwater Horizon (DWH) blowout, in the Gulf of Mexico, heavily contaminated miles of sandy beaches. Previous experience of petroleum contamination has shown that oil residues can persist in the sediments for decades. Biodegradation is the major mechanism of remediation regarding petroleum hydrocarbons. There is an urgent need to evaluate the competent indigenous microbial biomass in contaminated sediments if the risks posed by toxic oil residues, for the coastal ecosystem, are to be minimized. We report a field investigation during December 2010 and January 2011 regarding measurement of microbial activity in a sandy beach at the Bon Secour National Wildlife Refuge in Alabama. One transect of wells for sampling was installed in the beach; starting with multiport one, being most landward and thought to be least exposed to oil residue and ending with multiport four being the most seaward and exposed to the open waters of the Gulf of Mexico. Sediment samples were collected from different depths purposely chosen from above, inside, and below the oil layers for microbial analysis. Dissolved oxygen (DO) measurements were obtained and temperature was recorded while collecting the oxygen measurements. Pore water samples were collected for nutrient content and were monitored using the multiport sampling wells. Moisture content was analyzed from the sediments extracted at various depths at each well. pH and salinity were also analyzed for their contributing affect on the microbial community. Grain size distribution analyses were conducted on samples collected at all wells and at multiple depths to characterize the field study location. Results show that the bacterial biomass, as measured by Adenosine-5-triphosphate (ATP) and numbers of alkane and polycyclic aromatic hydrocarbon (PAH) degraders determined by Most Probable Number (MPN), are consistently higher in the sediment layers where oil had been detected. A very good correlation was observed among the relative abundance of bacteria in the different samples using MPN and ATP measurements. As expected, ATP based estimates of the microbial populations were two orders of magnitude higher than the alkane and PAH numbers determined by MPN, which reflect the non-cultivability of most environmental bacteria. The lower concentrations of PAH degraders than alkane degraders that were observed in this study are consistent with other studies, even though both populations are lower than in studies involving fresh oil trapped in beach or wetland sediments. PAHs (aromatics) are notoriously more resistant to biodegradation than alkanes, therefore allowing a lower number of biomass to grow using them. The overall smaller size of the bacterial numbers could be explained by the naturally occurring low-organic content of beach sand. On the other hand, this may be due to the highly weathered nature of the oil or it could reflect some other limitation.

These microbial communities play an integral role in global nutrient cycling and the food web. They can be both a source of disease and/or an agent of mitigation through the natural products they produce, which can have cascading impacts on community structure and ecosystem function. Despite their importance, marine sediment microbes remain woefully understudied. The goal of this dissertation was to use next generation sequencing technology and newly developed bioinformatic pipelines to gain insight into these complex communities. First, I sought to reevaluate the 1% culturability paradigm by comparing sediment microbial communities using culture-dependent and culture-independent techniques. This comparative approach not only highlighted that >1% of sediment bacteria could be cultured, but also revealed the biases associated with culture-independent methods. Thirty-nine genera were identified in culture that were not detected with culture-independent methods, including some taxa that were fairly divergent from known cultured representatives. Next, I wanted to assess connections between sediment microbial communities, the sediment metabolome and sediment characteristics across varying spatial scales. To do this, microbial communities were sampled at three spatial scales, 1 m2 quadrats, 10 m transects, and sites across a 12 km2 area. Additionally, a small molecule in situ resin capture (SMIRC) method was employed to capture the metabolome present in sediments. The results from this study indicate that microbial diversity significantly increases with spatial scale and that sediment characteristics, such as grain size and nitrate concentrations, are significantly correlated with microbial communities. The SMIRC method was able to capture natural products and revealed the vast chemical landscape of marine sediments, much of which remains unexplored. Finally, I sought to evaluate how microbial communities in marine sediments vary in relation to the surrounding benthic environment by comparing fringing and back reefs of Mo'orea, French Polynesia. Even within a small area, ~1 km2, fringing and back reef sediment communities were distinct from each other. Back reefs exhibited greater richness and diversity in the microbial communities while fringing reefs had greater metabolomic richness. Supervised correlative analyses identified connections between microbes, metabolites and environmental characteristics such as nutrient concentration. Many of the taxa identified in the network analyses belong to relatively unknown lineages, providing important insight into the role these lineages may be playing in their communities. In conclusion, the results of this dissertation provide fundamental baseline information about the microbial communities and metabolites associated with marine sediments.
