Book excerpt: Model integration – the process by which different modelling efforts can be brought together to simulate the target system – is a core technology in the field of Systems Biology. In the work presented here model integration was addressed directly taking cancer systems as an example. An in-depth literature review was carried out to survey the model forms and types currently being utilised. This was used to formalise the main challenges that model integration poses, namely that of paradigm (the formalism on which a model is based), focus (the real-world system the model represents) and scale. A two-tier model integration strategy, including a knowledge-driven approach to address model semantics, was developed to tackle these challenges. In the first step a novel description of models at the level of behaviour, rather than the precise mathematical or computational basis of the model, is developed by distilling a set of abstract classes and properties. These can accurately describe model behaviour and hence describe focus in a way that can be integrated with behavioural descriptions of other models. In the second step this behaviour is decomposed into an agent-based system by translating the models into local interaction rules. The book provides a detailed and highly integrated presentation of the method, encompassing both its novel theoretical and practical aspects, which will enable the reader to practically apply it to their model integration needs in academic research and professional settings. The text is self-supporting. It also includes an in-depth current bibliography to relevant research papers and literature. The review of the current state of the art in tumour modelling provides added value.

Book excerpt: Tumor-associated macrophages (TAMs) at the tumor-stromal interface (TSI) cooperate with cancer stem cells (CSCs) to maintain stemness. However, the molecular mechanisms underlying crosstalk between TAMs and CSCs in head and neck squamous cell carcinomas (HNSCCs) remains largely unknown. I found that CD44, a surface marker defining HNSCC CSCs, mediates cancer cell/TAM interaction via regulation of hyaluronic acid (HA) in the tumor microenvironment (TME) and intracellular PI3K-4EBP1-SOX2 signaling. IHC analysis of HNSCC patient samples suggests that TAMs at the TSI serve two functions: 1. supporting CSC stemness and cancer cell growth and 2. aiding cancer cell invasion. Using in vitro co-culture spheroid model systems, I identified molecular mechanisms driving each process. To promote growth, TAMs increase cancer cell CD44s/HAS2 expression and increase HA availability for HA-CD44 interaction and PI3K-4EBP1-SOX2 signaling activation. To influence invasion, TAMs promote CD44-VCAM-1 association on cancer cells and thereby increase mobility via Ezrin/PI3K. Using in vivo human HNSCC and mouse SCC models, I confirmed the importance of CD44 and TAMs to tumor growth and stemness. Furthermore, I found the phenotypic changes between my stemness/growth-promoting and invasion-promoting in vitro models to be linked by HA in a two-stage tumor progression model and that a Zeb1/ESRP1/HAS2/CD44 feedback loop may dictate a CD44 isoform expression switch that regulates cancer cell plasticity and function in HNSCC. Thus, I establish a mechanistic link between tumor cell CD44, TAMs, and CSC properties at the TSI, supporting establishment of dual-targeted stroma/tumor cell therapies that may result in more effective outcomes in patients.

Research on targetable mutations, determination of genetic “signatures” that can use multiple individual genes/pathways, development of targeted therapy, and insight into the value of new technology remains at the cutting edge of research in this field. Book excerpt: The advent of whole-genome expression profiling technology has made it possible to identify transcriptional dysregulation that contribute to or result from disease mechanisms and can also serve as biomarkers for disease. However, expression-alone classification can be challenging in complex diseases due to factors such as genetic heterogeneity across patients or noise in mRNA levels. Moreover, it remains unclear how these marker genes interrelate within a larger functional network. We propose a novel approach to integrate gene expression with protein interactions to dissect cancer development and outcome. The new prognostic markers are not individual genes or proteins, but as sets of coherently expressed genes whose products interact within a larger human protein interaction network. In breast cancer, we show that this integrated strategy predict the risk of metastasis potential more accurately than previous approaches based only on gene expression. More than being more reproducible and robust, our network markers also give molecular models for how the cancer susceptibility genes might be associated with cancer metastasis. We next apply this network-based analysis to develop a new system for accurately stratifying patients of chronic lymphocytic leukemia (CLL) at different risk levels of disease progression. The network markers represent an array of disease pathways whose expression converge over time among patients regardless their initial risk levels, implicating novel understanding for cancer evolution and for the development of treatment strategies. Besides incorporating protein interaction network into gene expression analyses, we also identify condition-responsive genes within canonical pathways to infer dysfunctional pathway activation. Contrast to methods based on static pathway knowledge, our dynamic pathway markers lead to better clinical performance for various cancers, including leukemia, prostate cancer, breast cancer and lung cancer. Another way to address the difficulties seen in gene expression studies is to obtain direct measurement of protein levels and states by quantitative mass spectrometry. We develop a method to select protein markers based on the change in expression relative to the standard deviation of repeated measurements across experimental replicates. In CLL disease progression, our protein markers are shown to be involved in the same pathways and more prognostic of newly diagnosed patients. We further discuss strategies for targeted proteomic profiling with the guidance of protein interaction networks.
