Book excerpt: The recognition of foreign pathogens by innate pattern recognition receptors (PRRs) serves as the first line of defense against harmful microorganisms. One family of PRRs, known as Toll-like receptors (TLRs), are expressed on plasma and endocytic membranes in order to detect extracellular or endocytosed bacteria-, fungus-, or virus-derived ligands. The sensing of pathogen-encoded patterns by TLRs activates these receptors, which transmit downstream signals resulting in the activation of NF-[kappa]B transcription factors and the production of pro-inflammatory cytokines, as well as the activation of IRF (interferon regulatory factor) transcription factors and the induction of type I interferons. The production of both mediators is critical for the immediate innate response to pathogen infection and for further signaling to engage long-term adaptive immune responses. Altogether, these pathways are exquisitely regulated to ensure clearance of invading microbes while limiting harmful autoimmune responses. Here, we report the characterization of novel regulatory co-factors that are required for TLR-directed innate immune signaling responses. These factors were identified using two screening approaches. First, the set of cellular components associated with TLR7- and TLR9-dependent responses were uncovered using an integrative systems-based genome-wide RNAi screen. This loss-of-function screen characterized 190 genes necessary for TLR7/9 signaling, and further mapped 90 of these factors to a relative position on the TLR signaling cascade. HRS (hepatocyte growth factor-regulated tyrosine kinase substrate) was also found to be essential for the ubiquitin-dependent targeting of TLR9 to endolysosomes. Second, a biased gain-of-function screening approach was used to identify genes that increased NF-[kappa]B signaling. This method classified the gamma subunit of protein phosphatase 1 (PP1-[gamma]) as a specific regulator of MyD88-dependent pro-inflammatory responses, and a more extensive mechanistic study demonstrated that PP1-[gamma] enhances the E3 ubiquitin ligase activity of TRAF6 towards itself and IKK--[gamma]. Collectively, this analysis has identified proteins that are critical regulators of TLR-dependent innate responses and has provided significant insight into the molecular events underlying this complex signaling pathway.

Abstract: DNA derived from microbial pathogens constitutes a danger signal in the cytosol to be detected by DNA sensors, such as cyclic GMP-AMP synthase (cGAS), DDX41, IFI16 and Mre11. Following the detection of cytosolic DNA, cGAS can produce endogenous cyclic dinucleotide (CDN) 2'3'-cGAMP, which directly binds to stimulator of IFN genes (STING), also known as TMEM173, MPYS, MITA or ERIS, to induce the production of type I interferons (IFNs) and pro-inflammatory cytokines through IRF3 and NF-κB pathways. STING also functions as a direct sensor of bacterial CDNs such as c-di-GMP and c-di-AMP. DDX41, IFI16, and Mre11 also associate with STING to induce type I IFN production. STING therefore plays a central role in DNA-induced innate immune signaling pathways. However, innate immunity is a double-edged sword. To avoid excessive innate immune activation that may result in inflammation and tissue damage, STING activity should be tightly controlled. Although several regulators of STING have been reported, more studies are still necessary in order to get a comprehensive understanding of the regulatory mechanisms of STING activity. In this study, I identified and characterized a novel transcript isoform of STING designated STINGβ, which functions as a dominant inhibitor of the original STINGα isoform. STINGβ transcript was found to be widely expressed in different cell lines and human tissues. Importantly, the expression of STINGβ was inversely correlated with IFNβ induction in cells infected with Sendai virus (SeV), herpes simplex virus 1 (HSV1) or vesicular stomatitis virus (VSV). The mRNA level of STINGβ, but not SITNGα, was also dampened in peripheral blood leukocytes of patients with systemic lupus erythematosus. STINGβ was expressed from its own promoter regulated independently of STINGα. Although STINGβ has no transmembrane domain, it was also found to localize primarily in the endoplasmic reticulum together with SITNGα. Functionally, STINGβ effectively suppressed the production of type I IFNs and pro-inflammatory cytokines by inhibiting the activation of IRF3 and NF-κB pathways induced by STINGα, RIG-I-like receptors and TRIF as well as CDNs and various RNA and DNA viruses. STINGβ also inhibited the phosphorylation of TBK1 and IRF3 induced by these stimuli. By co-immunoprecipitation, STINGβ was shown to interact with STINGα, MAVS, TBK1 and IKKε. In HeLa cells, STINGβ co-localized with both STINGα and TBK1. Overexpression of STINGβ prevented TBK1 from complex formation with STINGα or TRIF. Both STINGα and STINGβ were pulled-down by 2'3'-cGAMP agarose. Moreover, overexpression of STINGβ reduced the binding affinity of STINGα to 2'3'-cGAMP. STINGβ also antagonized the antiviral function of STINGα. Depletion of STINGβ could boost the induction of type I IFNs by cytosolic DNA and enhanced antiviral effect. Taken together, STINGβ generated by alternative transcriptional initiation functions as a physiological suppressor of innate immune response. Book excerpt: Receptor-like kinases (RLKs) are known to be involved in the recognition of pathogen-associated molecular patterns (PAMPs) and subsequently activate resistance pathways against broad classes of pathogens. While initiation and maintenance of defense pathways is critical for survival, mechanisms to damp down these responses are just as necessary though currently not as well understood. We have identified CRLK1, an Arabidopsis RLK that is highly induced by chitin at early time points and localizes to the plasma membrane. Knock-out mutants in crlk1 are more susceptible to both biotrophic and necrotrophic fungal pathogens though the response of the mutants to bacterial pathogens is unaffected. Interestingly expression of MAPK3, an important positive regulator of innate immunity, is increased in crlk1 mutants. Our data show that CRLK1 is essential for the establishment of defense against biotrophic and necrotrophic fungi and that the mutation in CRLK1 does not fully block chitin-enhanced Arabidopsis resistance. We show that CRLK1 is a functional kinase in vitro and its kinase activity required the presence of manganese. Overexpression of a 35S:CRLK1: GUS fusion protein in Arabidopsis confers enhanced resistance to the powdery mildew pathogen Golovinomycetes cichoracearum. In addition, CRLK1 induction by chitin is increased in mapk3 and several wrky mutants indicating that CRLK1 may be repressed by MAPK3 and WRKY transcription factors in planta. The results presented provide important information about the function and regulation of CRLK1 in Arabidopsis.

However, increasing evidence suggests that tumor-infiltrating immune cells may have a dual function: inhibiting or promoting tumor growth and progression. Although regulatory T (Treg) cells induce immune tolerance by suppressing host immune responses against self- or non self-antigens, thus playing critical roles in preventing autoimmune diseases, they might inhibit antitumor immunity and promote tumor growth. Recent studies demonstrate that elevated proportions of Treg cells are present in various types of cancers and suppress antitumor immunity. Furthermore, tumor-specific Treg cells can inhibit immune responses only when they are exposed to antigens presented by tumor cells. Therefore, Treg cells at tumor sites have detrimental effects on immunotherapy directed to cancer.
