Book excerpt: A detailed investigation was planned to study the origin and development of selected Sahiwal herds and to determine the amount of inbreeding and its effect on various economic traits, to investigate and culling rates herd life, reasons for mortality and disposal of animals at different stages of life and their influence on improvement of the breds, and to evaluate the reproductive and productive status of different herds and to estimate the optimal levels of different reproductive traits affecting milk production. The inbred studies revealed that in general there was no delectarious effect of inbreeding on various economic traits considered. The exceptions were herd life, productive life and number of calvings in some herds. A great part of the total variation for majority of the characters studied in different herds was realised to be due to intangible causes and it seems unlikely that the range of variation could be reduced by inbreeding to a significant level. About disposal pattern in heifer calves the study revealed that more care is required in summer to save the lives of calves. The analysis of causes of mortality indicated the need for early and immediate diagnosis and treatment of the ailments which were found to cause losses so that the mortality could be restricted and higher intensities of selection by way of culling the cows for low production and other economic reasons could be achieved. The results of reproductive traits indicated that the effect of level of inbreeding varied greatly and in general there was deterioration in the traits among marginally inbred, moderate inbred and closely inbred groups while the trend was reverse in highly inbred cows. The reproductive traits recorded higher values during first lactation and in later lactations then did not differ much. The results obtained for different life time traits indicated that per day of production life and life time production were lower for herds having higher herd life and productive life and vice-versa. The results obtained concerning the effect of age at first calving on different first lactation traits revealed that the optima differed from herd to herd and from trait to trait, within a herd, indicating no significant role of age at first calving in determining these traits. It is concluded from the estimates that 30-39 months of age at first calving would be optimum for heifers to have higher performance in later life.

The first part focuses on the analysis of bull fertility with the aim of finding and characterizing genomic regions responsible for the genetic variation in this trait in cattle. Two complementary studies were performed, namely a genome-wide association study and a subsequent quantitative trait pathway-based analysis. These studies identified genomic regions, and particularly individual genes and pathways that showed significant effects on bull fertility. These findings contribute to a better understanding of the genetics underlying this complex traits in cattle, as well as provide opportunities for changing fertility by means of selective breeding. The second part of this thesis tackles the effect of maternal nutrition on the epigenome of the offspring in order to understand the genetic mechanisms underlying fetal programing in livestock. In particular, the effect of maternal methionine supplementation on the transcriptome of bovine preimplantation embryos, and the impact of different maternal diets on the transcriptome of fetal tissues in sheep were investigated. These studies provided evidence that maternal diet can indeed modulate gene expression in the offspring. Determination of gene expression changes could foreshadow potential effects of maternal diets on the future development of offspring, such as postnatal growth, production, health, and reproductive performance. The last part of this thesis evaluates the inference of causal networks in multivariate genetic systems. In particular, the inference of causal networks including latent variables in a quantitative genetics context, and the reconstruction of gene-phenotype networks integrating multi-omics data were investigated. Both procedures were applied to pig data to unravel the mechanisms underlying the antagonist relationship between growth and meat lean content with fat deposition and product quality. More generally, the proposed methods provide useful analytical tools to further learning about phenotypic and molecular causal structures underlying complex traits in farm species

All of the species discussed are polygynous and promiscuous, and females undergo estrous cycles in which males are mainly attracted by movement and posture cues. Major differences in both reproductive and maternal behaviors are observed between “prey” and “predator” type species. Genetic variation also occurs within species, with breed and line differences being observed in all of the behaviors discussed, allowing selection for optimal reproductive and maternal behaviors. However, modern livestock systems, which emphasize production traits, can diminish reproductive and maternal traits and increase detrimental behaviors, such as piglet crushing and savaging in sows. With modern selection tools, greater emphasis on positive reproductive and maternal traits is achievable within the context of profitable production.
