This report describes the regional fishery model and estimation of escapement and harvest rates for sockeye salmon. Escapements and associated uncertainties were estimated for each of the WASSIP sockeye salmon regional reporting groups (Chignik, South Peninsula, North Peninsula, Bristol Bay, Kuskokwim Bay), and subregional reporting groups (i.e., stocks). The 2006 to 2008 escapement estimates were based on information available in annual area management reports, other monitoring and assessment reports, and department databases.

For WASSIP, western Alaska represents a broad geographic region including areas inland and within state-managed marine waters from Kilokak Rocks (eastern end of Chignik Area) southwest along the coast to Scotch Cap (Unimak Pass) and from Scotch Cap north along the coast to Point Hope (northern end of Kotzebue Area). This report summarizes results of fisheries sampling in the WASSIP area from 2006 to 2009. We include summaries of estimated catch (harvest), samples collected, and samples intended for DNA analysis by strata organized by geography, species, year, and temporally within years.

Such information would be useful for reconstructing runs, building accurate brood tables to define escapement goals, and refining management by identifying spatial and temporal harvest patterns of local and non-local stocks. Hence, the department developed a genetic baseline for mixed-stock analysis (MSA) to estimate the stock compositions of sockeye salmon harvests in select KMA commercial salmon fisheries from 2014-2016. This report describes the methodology used to build a baseline, examines costs and benefits of a reduced marker set, describes the performance of the baseline for MSA, and provides guidance on how to interpret biases documented in the MSA tests when evaluating future stock composition estimates of KMA fishery mixtures. This genetic baseline uses single nucleotide polymorphism (SNP) markers and builds on the Western Alaska Salmon Stock Identification Project (WASSIP) sockeye salmon baseline to include additional populations in KMA and extends coverage south from Cape Suckling, Alaska to the Columbia River, Washington. The final baseline contains 65,332 individuals from 762 collections representing 473 populations in 15 reporting groups. Mean population sample size was 138 individuals. We used 2 types of tests to measure the baseline’s ability to correctly allocate to reporting groups: 100% proof tests and fishery scenario tests. Correct allocations for 100% proof tests averaged 98.2%, ranged from 80.4% to 99.6%, and 73 of the 75 proof tests met our goal of 90% correct allocation. Fishery scenario tests did not indicate any consistent directional biases among reporting groups, but misallocation was observed between Frazer and Ayakulik. Reducing the baseline from 96 to 48 SNPs had negligible effects on MSA estimates. This baseline will provide accurate and precise estimates of stock composition in KMA sockeye salmon fisheries.

Book excerpt: Mixed stock analysis based on genetic data has been used to estimate the stock compositions of sockeye salmon Oncorhynchus nerka harvested in commercial fisheries in Upper Cook Inlet (UCI), Alaska, since 2005. Here we report the genetic mixed stock analysis samples representing 99% of the 2012 and 2013 UCI commercial fishery harvests. Postseason analyses were performed using a previously reported baseline of 69 populations and 96 single nucleotide polymorphic markers, with the addition of 2 populations in the West reporting group (Harriet Creek and Packers Lake late run). Stock composition patterns in the commercial fishery were similar to previous years: eastern fisheries generally captured more Kenai and Kasilof rivers fish than western and northern fisheries; and gillnet fisheries closer to the Kenai or Kasilof river mouths harvested larger proportions of fish from those rivers. In 2012, however, the majority of Kasilof fish were harvested in the drift gillnet fisheries due to restrictions on the set gillnet fishery. Most stocks contributed similar proportions to the overall harvest in the UCI fishery compared to previously reported years, but Fish and Kasilof stocks were 38-86% below average and Susitna/Yentna River stocks were 19-77% above average. In 2013, 2 additional drift gillnet samples were analyzed to compare harvests in the Kenai and Kasilof expanded corridor (July 11) with the districtwide harvest (July 8). Kenai and Kasilof estimates were higher in the corridor sample than the districtwide sample, whereas estimates for the remaining reporting groups were generally lower, but these differences were not significant and could be attributed to the difference in sampling date. Estimates of stock-specific harvests for UCI commercial fisheries in 2012 and 2013 build upon previous years in refining understanding of productivity and the effect of management actions on the stock composition of commercial sockeye salmon harvests.

Book excerpt: Since 1967 the Alaska Department of Fish and Game, Division of Commercial Fisheries, has operated a stock assessment program to estimate escapements and harvests of Chilkat sockeye salmon (Oncorhynchus nerka). Sockeye salmon were counted through a weir near the outlet of Chilkat Lake, and age, length, and sex data were collected and analyzed each year. Since 1994, mark-recapture studies were conducted to estimate Chilkat sockeye salmon escapements. Since the start of the 2008 season, DIDSON sonar has been used at the weir site to directly enumerate adult sockeye salmon escapement into Chilkat Lake. Visual scale pattern analysis was conducted to determine the proportion of Chilkat sockeye salmon harvested annually in the District 15 commercial drift gillnet fishery. In addition, limnological sampling was conducted in Chilkat Lake and analyzed each year. The intent of this report was to review Chilkat sockeye salmon stock assessment data from 1971 to 2016. The visual and DIDSON weir counts provide an index of escapement; however concerns regarding mark-recapture as a reliable index of abundance lead us to recommend eliminating mark-recapture studies in 2017 and, instead, maintain the DIDSON to estimate escapement into Chilkat Lake. We also recommend reviewing the current Chilkat Lake biological escapement goal to ensure that the goal and escapement estimates are in the same units, which is currently based on mark-recapture units. An average of 77,800 Chilkat Lake sockeye salmon were harvested annually in the District 15 commercial drift gillnet fishery (1976-2016). A comparison of historical fish wheel counts to Chilkat Lake escapement estimates demonstrates that the fish wheel project provides a rough indication of Chilkat Lake run strength. Zooplankton samples from Chilkat Lake were composed primarily of one species of copepod (Cyclops columbianus) and three species of cladocerans (Bosmina longerostris, Daphnia longiremus, and Daphnia rosea).

Book excerpt: The primary purpose of this project is to provide an estimate of the sockeye salmon escapement at McDonald Lake by conducting foot surveys on the spawning grounds at Hatchery Creek. We will also estimate the adult age composition of the escapement. Using results from a Pacific Salmon Treaty genetic stock identification project, we will estimate the contribution of McDonald Lake sockeye salmon to southern Southeast Alaska commercial net fisheries. This project also includes a fall hydroacoustic survey to estimate rearing juvenile sockeye salmon abundance.
