Tags from returning adults and jacks were collected and decoded in 1993-1998. Most survivors originated from the large and extra large categories, 40.5% and 43.1%, respectively. Large smolts contributed 28.9% to smolt-to-jack returns, significantly less than the smolt-to-jack survival contributed by extra large smolts, 67.8%. Smolt year, emigration date, and smolt length were significant in determining the length of returning jacks. In the 1993 and 1997 smolt years, significantly smaller returning adults originated from smolts that migrated later. Larger smolts produced significantly larger returning adults in all smolt years except 1994"--Leaf iii.

We explored factors influencing Auke Creek Coho Salmon smolt production, growth, and marine survival. We analyzed 35 years (1980-2014) of data collected at the Auke Creek Research Station weir in Juneau, Alaska. This extensive data series allowed for an analysis of Auke Creek Coho Salmon growth and survival that is not possible elsewhere. Creek flow best explained variation in smolt-per-adult production. Analysis of freshwater and saltwater scale growth zones failed to identify a specific growth zone with a significant influence on marine survival. Marine survival had a positive relationship with the magnitude of regional hatchery releases and the Pacific Decadal Oscillation. Changes in climate and hatchery production could have negative effects on survival of Auke Creek Coho Salmon, as evidenced by low returns in recent years associated with anomalously high temperatures in the Gulf of Alaska. The impact of climate change and increased hatchery production should be considered in future management decisions.

Early marine growth of males and females were positively correlated, but neither was correlated with early marine growth of jacks. Regional biophysical indices had significant effects on early marine growth of jack, but not on early marine growth of adult coho salmon. Sea surface temperature and number of hatchery pink and churn salmon juveniles released had negative and positive effects on growth in strait habitat, respectively. Hatchery pink and churn salmon abundance and pink salmon catch in Northern Southeast Alaska were negatively related to the growth of Auke Creek coho salmon in the late ocean phase. Book excerpt: Behavior and survival in fresh water were studied for three brood years of coho salmon in Sashin Creek, Alaska, from October 1963, until September 1966. Investigations of spawning adults were conducted to determine numbers of spawners, distribution on the spawning grounds, effects on pink salmon, age composition, redd life, fecundities, and egg retention. Juvenile coho were studied to determine changes in population size, distribution in the stream, age composition of the population, food habits, and rates of mortality during fresh-water life. The number of coho spawners counted into Sashin Creek each year normally varied from 50 to 300. Weir counts and estimations of the number of spawners determined from observed spawning effort and redd life were not accurate methods of estimating the coho escapement into Sashin Creek. In 1965, a more accurate estimate was obtained by tagging a portion of the run and recording marked to unmarked ratios on the spawning grounds. I estimated that less than two percent of the viable pink salmon embryos were destroyed in 1965 by the spawning activities of coho salmon. Most coho spawners returned to Sashin Creek in 1965 and 1966 in their fourth year of life after having migrated to sea in their third year (designated 43). Smaller numbers of 32 and 54 individuals composed the remainder of the spawning population. The mean redd life of 56 females was 13 days. A small sample of coho from Sashin Creek examined for fecundity in 1966 gave a mean of 2,868 eggs per female. A weir or fyke net was fished in the spring to estimate emigration of juvenile coho. Coho smolts left Sashin Creek from April through July; peak emigration occurred in late May or early June. Coho fry left the stream in the spring and summer in widely varying numbers from year to year. I estimated from growth data, population estimates, and analysis of scale samples that most coho juveniles remained in Sashin Creek for two growing seasons before migrating to sea. Analysis of scales from juvenile coho indicated that some reabsorption of scales occurs during the winter. The possibility of reabsorption of circuli makes back-calculation of the length of younger age-groups of coho from scale measurements unreliable. Diptera were represented more often than any other order of insects in the stomachs of juvenile coho. Hemiptera were important as food items to juvenile coho in a tributary stream. The estimated survival from egg deposition to immediately prior to emergence varied between 17.5 and. 34.9 percent for the three brood years, and averaged 27. 8 percent. Early summer populations of fry were variable in size and dependent on the size of the egg deposition of the brood. Populations of fry declined rapidly during July and early August. Instantaneous mortality rates were much higher for this period than during any other time in the fresh-water life of coho salmon in Sashin Creek. Mortality dropped to a low level during the following winter period.

Changes in freshwater habitat that increase juvenile growth and size of salmon outmigrating to sea (smolts) may improve ocean survival. The best data to evaluate this among wild coho salmon populations in California come from life-cycle monitoring (LCM) stations. This study investigated whether marine survival is size-dependent (larger individuals within a cohort have higher marine survival) and whether sites and years with higher growth have higher marine survival across five LCM locations. I tested for size-dependent survival using two techniques: comparing the size of outmigrating smolts and back-calculated smolt sizes from scales of adult fish that survived to return; and using information from fish that were tagged as smolts and survived to return as adults. Analyses comparing smolt sizes back-calculated from adult scales and observed lengths from smolt traps indicated that within-year size-dependent mortality at sea occurred among many outmigrant cohorts, while analyses using smolt lengths of recaptured adult fish tagged as juveniles did not indicate any within-cohort size-selective mortality at sea. Potential explanations for the conflicting results include errors in scale back-calculation; smolts growing in habitats below smolt traps prior to ocean entrance; and fish with alternative juvenile life histories that were unaccounted for in outmigrant sampling surviving and contributing to the adult populations. In regressions across sites and years, marine survival was positively associated with early marine growth measured from the scales of surviving adult salmon and in some instances marine survival was also positively associated with mean fork length of outmigrating smolts. Although size may be an important determinant of ocean survival, this study shows that comparison of back-calculated smolts sizes from scales of adult fish and observed lengths of smolts at an upstream trapping location are unreliable approaches for testing size-selective mortality. This study also provides support for expanding studies at LCM stations to determine how juvenile coho salmon use habitat downstream of migrant trapping locations.

Anthropogenic disturbances may disrupt the timing of these events to the detriment of salmon populations. Multivariate analyses were used to examine regional patterns in downstream migration in relation to environmental variation for 50 smolt populations located between central California and southern Alaska. Significant latitudinal gradients were observed in the timing of the peak of migration, duration of migration, and degree of interannual variation in the peak of migration. Smolt migrations of northern populations generally occurred later in the spring, were shorter in duration, and exhibited lower interannual variability in their timing than did those of southern populations. Some variability in these patterns was associated with watershed characteristics (e.g., elevation, distance from ocean); however, latitudinal patterns transcended this variability and may reflect adaptation to differences in temporal "windows of opportunity" in the ocean environments into which smolts enter. Logistic regression models were used to model within- and between-year variation in probability of smolts migrating during 2-d intervals from four streams in Alaska, British Columbia, and Oregon as a function of time interval, lunar periodicity, temperature (absolute, change, cumulative degree days), and streamflow (absolute, change). Book excerpt: In 1999 and 2000, a coded-wire-tagging (CWT) project was conducted on coho salmon (Oncorhynchus kisutch) smolt at Cottonwood Creek near Wasilla, Alaska. An estimated 63.6% and 77.5% of coho salmon smolt were counted, injected with CWTs, and marked by clipping the adipose fin in 1999 and 2000, respectively. Estimates of the total smolt outmigration at the Cottonwood Creek weir were 53,651 (SE 1,021) in 1999 and 51,254 (SE 462) in 2000. In 2000 and 2001, returning tagged adult coho salmon were recovered in gillnet fisheries and from sport anglers, and were censused at the Cottonwood Creek weir. Based on CWT recoveries in 2000, an estimated 643 (SE 61) Cottonwood Creek coho salmon were caught in the drift gillnet fishery, 34 (SE 10) in the Central District Eastside set gillnet fishery, 791 (SE 28) in the Northern District set gillnet fishery, and 282 (SE 143) by sport anglers. During 2001, an estimated 160 (SE 25) Cottonwood Creek coho salmon were caught in the drift gillnet fishery, 40 (SE 28) in the Central District Eastside set gillnet fishery, 608 (SE 22) in the Northern District set gillnet fishery, and 647 (SE 204) by sport anglers. The estimated Cottonwood Creek coho salmon adult returns were 3,646 (SE 158) and 4,980 (SE 209) for 2000 and 2001, respectively. In 2000, the estimated commercial and sport exploitation rates were 40.3% (SE 1.9%) and 7.7% (SE 3.6%), respectively. In 2001, these were 16.2% (SE 1.0%) and 13.0% (SE 3.6%), respectively. The estimated marine survival rate of emigrating coho salmon smolt was 6.8% (SE 0.3%) in 1999 and 9.7% (SE 0.4%) in 2000. CWT recovery data suggest that marine survival was positively related to smolt length and earlier emigration (tagging). Sockeye salmon (O. nerka) smolt and adults were also counted and sampled at the Cottonwood Creek weir.

Book excerpt: Due to the mediating role of body size in determining fitness, the ‘bigger is better’ hypothesis still pervades evolutionary ecology despite evidence that natural selection on phenotypic traits varies in time and space. For Pacific salmon (genus Oncorhynchus), the size at which juveniles migrate to sea (i.e., smolts) has been linked to survival during the early marine period, where larger smolts typically survive at a higher rate than their smaller counterparts. However, the relationship of smolt size and survival becomes more ambiguous when considering confounding factors of age, ocean entry timing, and environmental variability. Despite equivocal results, smolt size appears to be a key trait and therefore changes in freshwater conditions may have consequences for population productivity. Furthermore, due to differences in site-specific habitats, trophic dynamics, and population traits the response of specific populations to these changes is likely to be context specific. The objective of this thesis was to 1) quantify the direction and magnitude of natural selection on smolt size for three age classes of sockeye salmon in a small watershed on Kodiak Island, AK and 2) explore stock-specific effects of temperature and conspecific density on smolt size over a multi-decade time-series to understand historic and possible future trends. To address our first objective, we calculated standardized selection differentials by comparing observed size distributions of out-migrating juvenile salmon to back-calculated smolt length from the scales of surviving, returning adults. Results reveal the magnitude of selection on size was very strong and consistent among years. However, the direction of selection on size consistently varied among age classes. The absolute magnitude of selection was negatively correlated to apparent marine survival and positively correlated to late mean ocean entry timing. To address our second objective, we back-calculated smolt size from returning adult scales to reconstruct a time-series of smolt length of two stocks within a small Alaska watershed on Kodiak Island. Using a dynamic linear model framework, we detected evidence that for one stock, temperature was important in explaining smolt length, and density effects influenced both stocks utilizing the same lakes. Furthermore, forecasts of smolt length showed highly variable responses under scenarios of increasing temperature and high and low densities. Collectively, these results demonstrate that interactions between processes of climate, density, and natural selection are highly context-specific in terms of both inter- and intra- population variability.
