Book excerpt: Efforts to manage stocks of salmonids in Pacific Northwest stream systems are complicated by the occurrence of several runs of a species thought to represent races rearing sympatrically as juveniles. In order to collect the population statistics needed to properly manage these stocks, managers need a method of identifying juvenile salmonids by race. In an effort to determine if taxonomic or morphological differences exist between these races, wild juvenile summer and winter steelhead trout (Salmo gairdneri) and wild juvenile spring and fall chinook salmon (Oncorhynchus tshawytscha) from the Rogue River (Oregon) were studied. The goal of the study was to determine if differences in taxonomic characters would allow racial identification of individual fish with 90% accuracy. The wild juvenile summer steelhead trout had significantly fewer vertebrae and larger nuclei, greater average intracircular spacing, and a larger length at first annulus formation of scales than winter steelhead trout. No differences between juvenile summer and winter steelhead trout were found in otolith nuclear diameter, total lipids or fatty acid composition of the muscle tissue. Wild juvenile spring chinook salmon exhibited significantly lower vertebral counts, larger otolith nuclear diameter, greater average intracircular spacing, larger scale nuclei, and a larger first and second band of five intracircular spaces than juvenile fall chinook salmon. Mesentary fat deposition was highly variable between fish from the same streams and was not useful in separating juveniles by race. Although significant differences between races were found for both species, none of these differences were sufficient to allow the racial identification of individual fish with 90% accuracy. It is not known if the differences found were caused by genetic or environmental effects or both. One experiment showed that summer and winter steelhead showed no difference in vertebrae or otolith dimensions when incubated under the same conditions, suggesting that differences found in wild steelhead trout were caused by environmental effects. The lack of distinct phenotypic differences between individual fish of different races may be caused by extensive interbreeding between races of salmonids in the Rogue Basin due to large environmental variability during the spawning season for chinook salmon and steelhead trout. It is also possible that environmental variation in the early life history masked genetic differences between the races.

Book excerpt: Commercial salmon Oncorhynchus spp. fishers traditionally have used gill nets, and more recently tangle nets, to capture adult salmon in the lower Columbia River, Washington and Oregon, but these gear types are not selective and can result in unintentional injury or death to non-target species, which is a problem when wild or Endangered Species Act-listed salmon are present. Gill and tangle nets capture fish through physical retention. Gill nets have mesh sizes that are slightly larger than the diameter of the head of the target species so that a fish moving through the net becomes entangled behind its operculum. Tangle nets have mesh sizes that are smaller than the diameter of the head of the target species so that a fish becomes entangled by its teeth or jaw. The Washington Department of Fish and Wildlife (WDFW) has been evaluating Merwin traps, beach seines, and purse seines during the past decade to determine if these are viable alternative commercial fishing gear types that would reduce negative effects to non-target fish, including wild salmon. As opposed to gill and tangle nets, these alternative gear types capture fish without physical restraint. The nets encircle the area where a fish or school of fish is located and eliminate the ability of those fish to escape. Because fish are not physically restrained by the gear, it is believed that the likelihood of injury and death would be reduced, allowing the safe release of non-target fish. In 2011 and 2012, WDFW conducted post-release mortality studies of steelhead (Oncorhynchus mykiss), Chinook salmon (Oncorhynchus tshawytscha), and coho salmon (Oncorhynchus kisutch) that were captured using beach or purse seines. These studies were comprised of two groups of fish tagged with passive integrated transponder tags (PIT tags): (1) treatment fish that were captured by one of the gear types 9-25 river kilometers (rkm) downstream of Bonneville Dam (rkm 234); and (2) control fish that were captured at the Adult Fish Facility near the Washington shore fish ladder at Bonneville Dam, and then transported and released 8 rkm downstream of the Bonneville Dam. Fish were confirmed to have survived if they moved upstream and were detected on PIT-tag antennas at or upstream of Bonneville Dam, were recovered at hatcheries or at the dam, or were captured by commercial or sport fishers. Post-release survival estimates were higher for steelhead (89-98 percent) than for Chinook salmon and coho salmon (50-90 percent; Washington Department of Fish and Wildlife, unpub. data, 2014). However, some Chinook salmon and coho salmon return to hatcheries, or spawn in the mainstem Columbia River and in tributaries downstream of Bonneville Dam. The proportion of Chinook salmon and coho salmon in the treatment group that were destined for areas downstream of Bonneville Dam likely was higher than in the control group because the control fish were collected as they were attempting to pass the dam. If this assertion was true, mortality would have been overestimated in these studies, so WDFW developed a study plan to determine the post-release movements and intended location of Chinook salmon and coho salmon collected with beach and purse seines in the lower Columbia River.

Book excerpt: The movement of Chinook salmon through space and time, across political boundaries, and through fisheries, creates one of the most complex marine resource management problems in the world. Information garnered from the recovery of coded-wire tags (CWTs) has been used since the 1970s to direct management decisions. Growing concern surrounding the quality and limitations of CWT data spurred interest in technologies that may improve stock specific information for Chinook salmon. Genetic stock identification (GSI) is one of the rapidly growing technologies with significant potential for generating information that could be used in addition to CWT data to improve salmon management. This is the first study to explicitly compare the capabilities of CWT and GSI data to identify stock-specific distribution patterns of Chinook salmon. Our results demonstrate that GSI data are a powerful tool that can be used to investigate stock-specific Chinook distributions at refined space-time scales that cannot be investigated with traditionally reported CWT data. Additionally, we found that, at coarse space-time scales, CWT and GSI data provide similar stock distribution information, lending support to the critical assumption that CWT data reflect the distribution patterns of the untagged fish they are intended to represent. As a by-product of this comparison, we describe the distribution and migration patterns of the Chinook stocks most commonly encountered in the commercial fishery off the coasts of Oregon and California. GSI and other 21st century genetics-based tools have potential to play a critical role in improving salmon management regimes of the future.

Book excerpt: Outmigration is an important life stage for Chinook salmon (Oncorhynchus tshawytscha) survival in the Sacramento River, and yet our understanding of their behavior and needs during this time is limited. To gain a better understanding of their survival and movement rates during outmigration, late fall run Chinook salmon smolts were tracked using acoustic telemetry techniques. Habitat features were measured and quantified throughout the study area to evaluate how Chinook salmon respond to key levee features including shade, instream woody material, and aquatic vegetation. The overall average movement speed through the entire study area was 0.77 m/s with an overall survival of 86%. Based on multiple linear regressions, vegetation was found to have the largest effect on speed with fish slowing down with increased vegetation cover. Shade, river mile, and velocity also had significant effects on movement speeds, but instream woody material was not significant. The result for woody material was surprising since it was anticipated to have a large impact on movement speeds. A positive correlation was found between faster fish movement speeds and higher survival. No evidence of diel movement patterns was found after releasing the fish. These finding can help managers create sites better designed to help Chinook salmon in the Sacramento River system. Results from this paper indicate that the type of woody material being installed might not be appropriate for this life stage of salmon.
