Book excerpt: Colloidal gels are soft solids comprising a viscoelastic, networked structure embedded in solvent. This network forms from microscopically small particles initially dispersed in a solvent which self-assemble into a hierarchical, space-spanning network of particles connected by physical bonds. When subjected to external forces, colloidal gels exhibit a solid-to-liquid transition yet regain elastic character when forcing is removed. Their tunable mechanical properties and ability to flow enable colloidal gels to serve as the foundation of a multitude of applications ranging from everyday products, like yogurt, to biomedical applications, such as injectable therapeutics. The nonlinear rheology of colloidal gels underlies their utility in nearly every application, for example, spreading, injecting, or pouring. The transition from rest to steady flow of colloidal gels is characterized by one or more stress overshoots indicative of gel yield. In strongly-bonded, dilute colloidal gels, yield is hypothesized to result from the catastrophic loss of the network structure. Solid-like fracture leading to fluidization of strongly bonded gels may not be relevant where particle strands are not single-particle thick chains but rather bicontinuous and time-evolving due to reversible bonds. The connections between gel yield and the structural evolution of dense, bicontinuous gels remains poorly understood due to the difficulty of imaging of the internal structure of dense particulate gels with sufficient time resolution in experiments and due to the large system size required in computational studies. Here we report large-scale dynamic simulation to study reversible colloidal gels to elucidate the micromechanical underpinnings of non-Newtonian behavior of soft materials and to understand ongoing phase separation. First, we show that the startup of a fixed strain rate reveals that colloidal gel yield, separating the short-time solid-like response from the long-time liquid-like response, can be framed as a transition in energy storage. Contrary to prior hypotheses connecting yield to loss of network connectivity, the network persists after flow startup and a predictive model connecting hierarchical structure to early-time stress growth is presented. We devised a novel approach to monitor bond stretching, compression, formation, and loss alongside macroscopic deformation. We find that changes in structure that underlie the stress growth and post-yield relaxation, as monitored by bond dynamics, indicate the switch from energy storage to release. After rheological yield, energy release continues if flow is sufficiently strong; however, when imposed flow is weak, energy release reverses after yield, and the gel densifies. This gives the important result that yield under weak flow can be viewed as a release from kinetic arrest, permitting the gel to evolve toward more complete phase separation. This supports our view that yield of weakly sheared gels is a `non-equilibrium phase transition'. Second, we compare our simulations to experimental measurements of colloidal gel rheology to study the influence of bond strength, volume fraction, and network morphology on the viscoelastic moduli. This work considers two different systems - a glassforming Yukawa system and a colloid-polymer mixture - by Molecular Dynamics computer simulations. The former consists of a 50-50 binary mixture of differently-sized, like-charged colloids interacting via a screened Coulomb (Yukawa) potential. Near the glass transition the influence of an external shear field is studied. In particular, the transition from elastic response to plastic flow is of interest. The obtained results are important for advancing new theoretical approaches in the framework of the mode-coupling theory of the glass transition. Furthermore, they suggest new experimental investigations on colloidal systems. As second system a colloid-polymer mixture is studied in the context of its behaviour near the critical point of phase separation. Based on the Asakura-Oosawa model a new effective model with soft interaction potentials is introduced and characterised in equilibrium. Finally its suitability for shear simulations is shown.

Book excerpt: The hydrodynamics of colloids in confined geometries is studied hierarchically beginning with the exact solutions for a spherical particle translating, rotating and deforming in the presence of a plane wall at low Reynolds number. The many-bodied hydrodynamic interactions among a collection of spherical particles near a plane wall are computed and used to study the Brownian motion of confined suspensions. The method of reflections is used to describe the motion of a single spherical particle embedded in the fluid constrained by two, parallel plane walls. From this, tables which are independent of the channel width are generated describing the particle's response to various force moments. This same approach is expanded to describe the hydrodynamic interactions among the particles comprising a colloidal dispersion confined in a channel. The simulations arising from this theory depict the short-time self-diffusivity, sedimentation rate and high frequency viscosity of suspensions of varying volume fractions in channels of varying widths. A theory for the scattering of evanescent waves by colloidal dispersions is developed and cast in the form of the diffusivity measured by classical light scattering. A series of simulations is conducted to predict the short- time self-diffusivity and the collective diffusivity measured by evanescent wave dynamic light scattering. The thesis concludes with a discussion of how the developed simulations and theories can be extended to make dynamic measurements as well as a brief consideration of some remaining, open questions.

Equilibrium and nonequilibrium Brownian dynamics (NEBD) simulations were performed for concentrated aqueous and nonaqueous colloidal suspensions. These are the first calculations of suspension shear viscosity based on NEBD simulations. Stability estimates were also made for sterically stabilized nonaqueous suspensions. The NEBD calculations provide quantitative evidence for the disturbance of the equilibrium structure of the dispersions by shearing. Shear viscosities have been calculated as a function of shear rate and particle volume fraction. Good agreement was obtained with experimental viscosities for comparable systems. The simulation results are sensitive to the type, strength and range of the potential interactions used to describe the dispersion. These results demonstrate that the NEBD technique is capable of describing the essential features of sheared suspension behavior. They also establish the feasibility and desirability of using NEBD simulation methods as a predictive engineering tool for the design of slurries. Book excerpt: In this work, we present a computational study of the rheology and dynamics of spherically-confined polydisperse suspensions of hydrodynamically interacting colloids, a simple model system that provides an important framework for studying the behavior of living and non-living confined colloidal suspensions. Colloids are microscopically small particles suspended in a solvent. Examples include the cytoplasm of biological cells, micro-reactor vesicles, and particle-laden droplets ubiquitous in additive manufacturing and industrial coatings. Here we present an extension of the Confined Stokesian Dynamics algorithm (CSD) capable of modeling the bulk rheology of confined colloidal suspensions of arbitrary particle-size distribution, at and away from equilibrium. We will present novel hydrodynamic functions we developed that couple particle dynamics to suspension properties and, after a brief overview of the CSD algorithm, the results of a systematic study of the impact of changes in confinement and size polydispersity on equilibrium structure and dynamics. We showed that an interplay between polydispersity and confinement reveals demixing and localized dynamics that help explain our previous discovery that such dynamics control the speedup of protein synthesis in faster-growing bacteria. Next, we will present a new theoretical framework we developed for measuring the intrinsic viscosity and osmotic pressure in confined suspensions. The first significant outcome of this work was that tighter confinement and crowding significantly increase equilibrium viscous dissipation and osmotic pressure compared to unconfined suspensions. This result is important for the rational design of biochemical tests, where up to now, only the effect of passive crowders was taken into account. The second significant outcome of this work was the modeling of strong departures from equilibrium, including a representation of biomolecules localized at one pole of the cavity that subsequently diffuse - mimicking the Min cycle in E. coli our work shows that concentration gradients inside cells increase the residence time of proteins close to the membrane, which is beneficial for Min-protein membrane reaction kinetics that promotes correct cell division. Finally, we will present three other significant theoretical developments in the field of microhydrodynamics done in service of the underlying theoretical framework of our model.
