Book excerpt: The number of transferrin based therapeutics progressing to clinical trials remains disappointingly small despite promising capabilities of transporting therapeutic payloads to cancer cells and across the blood brain barrier. This meager success record is largely due to the complexity and heterogeneity of all protein conjugation products that generates difficulties for their analytical characterization. Discussed in this work, transferrin is conjugated to lysozyme as a model therapeutic to deliver this bacteriostatic protein to target central nervous system infections. In this work ESI- and MALDI-MS were used to characterize the modification sites at lysine residues in hopes of characterizing heterogeneity within the conjugate. Identification and quantization of modification sites using MS on tryptic digested samples proved difficult with poor signal to noise ratios and missing peptide fragments. The use of an 18O labeling method that exchanges both C-terminal oxygen atoms with 18O provided more reliable results, but still proved difficult to observe all needed peptide fragments. MALDI-MS allowed for verification of ESI-MS results, but was found unhelpful with full characterization due to abundant overlapping of isotopic labeled peaks. Hoping to create an ideal 1:1 binding ratio between the two proteins, a site-specific modification method using kinetically controlled conditions was used and was confirmed that the method, although capable of producing 1:1 conjugated species, actually created different isomers with separate binding frequencies at each lysine. Online-IEC helped with the identification of isomers and started the initial work of correlating modification sites with bioactivity of the proteins. It was determined that lysozyme has a high chance of being modified at lysine 33 and 116, with a possibility of also being highly modified at lysine 97. More work is needed to complete the characterization, especially with transferrin, but the experimental approaches developed in this work prove to be promising. This work aims at delivering an optimized framework for analytical characterization of protein and antibody conjugates to guide the development of future biopharmaceuticals.

To realize its full potential in protein analysis, significant progress has been made in developing innovative techniques and reagents that can couple to MS detection. This dissertation demonstrates the use of polymeric supramolecular assemblies for enhanced protein detection in complex biological mixtures by MS. An amphiphilic random co-polymer scaffold is developed to form functional supramolecular assemblies for protein/ peptide enrichment. The influences of charge density and functional group pKa on host-guest interactions within the assemblies are fundamentally investigated. In practice, these new materials enable specific isolation of target peptides from complex mixtures, as well as enhance MS detection/ quantification of protein biomarker in human breast milk. In parallel to protein detection, this dissertation also describes the development of a series of small-molecule covalent labeling (CL) reagents that are capable of studying protein higher order structure and protein-protein interactions when coupled with MS.

Book excerpt: The major goal of this study was to develop an experimental proteomics approach for deciphering protein complexes and protein interaction networks in the budding and fission yeasts. Key steps of the employed analytical routine, including the purification of complexes and mass spectrometric identification of their subunits, were investigated in detail. Archiving, storage and handling of polyacylamide gels, visualization of protein bands and their effect on the efficiency of in-gel digestion and mass spectrometric identification of proteins were quantitatively evaluated. It was further demonstrated that a combination of several mass spectrometric techniques based on MALDI and ES ionization provided complementary data and enabled comprehensive characterization of protein digests. The optimized analytical procedures were employed in deciphering protein complexes and protein interaction networks in the budding and fission yeasts. A combination of Tandem Affinity Purification (TAP) and mass spectrometric identification of gel separated protein subunits is generic and robust strategy that provided accurate and reproducible data. The evaluation of TAP success rate, reproducibility and typical protein background presented in this work is based on TAP tagging and immunoprecepitation of 75 genes in S. cerevisiae and 22 in S. pombe. The molecular composition of characterized protein complexes was compared with protein-protein interactions uncovered by other established methods, such as yeast two hybrid screens or proteome-wide purification of protein complexes. We found that repetitive purification of protein complexes using different subunits as baits is crucially important for confident charting of proteomic environments. Accurate dissection of individual protein complexes and identification of their proteomic hyperlinks enabled to consider proteomic environments in the phylogenetic perspective and paved the way to reliable projection of proteomics data obtained in lower euka.
