Mutations in pdx1 lead to impairments in betacell function, glucose tolerance, and insulin secretion that result in diabetic phenotypes.Most clinically documented Pdx1 sequence variants map to disordered regions of theprotein whose function is not well-characterized. Our group has confirmed that thedisordered C-terminus of Pdx1 participates in essential regulatory interactions and thatmutations within this region disrupt binding.The current work aims to elucidate mechanistic detail of the interaction of the Pdx1-C terminal domain with the MATH domain of the E3 ubiquitin ligase adaptor SPOP. Thisis achieved through the thermodynamic and structural characterization of the Pdx1-SPOPcomplex, which reveals binding affinities and atomistic details describing the bindingevent. The effects of multivalency have been assessed through calorimetric andspectroscopic binding assays using minimal peptides encompassing individual Pdx1binding sites. The results herein provide a molecular level understanding of thisinteraction crucial to glucose homeostasis.

Book excerpt: Homeobox proteins are vital DNA-binding transcription factors that control the spatial and temporal expression of cells and tissue during early development. These proteins are necessary for other biological processes, including the activation of genes. The DNA-binding homeodomain motif of homeobox proteins bind sequence specifically to double stranded DNA containing the core binding site (5 ́-TAAT-3 ́), achieving high specificity in vivo. Our current understanding of the mechanism by which these transcription factors recognize their cognate sites is not clear. Moreover, the homeodomain motif is often a small domain within a larger polypeptide chain tethered to intrinsically disordered domains at one or both termini. Intrinsically disordered proteins (IDPs) play a vital role in maintaining cellular functions. The homeobox transcription factor, Pdx1 is an IDP, important for maintaining proper function of the pancreas and [beta]-cells by recognizing A-box elements (TA-rich sequences containing a 5 ́-TAAT-3 ́core site). The overarching goal of this dissertation was to further the understanding of the mechanism by which homeobox proteins recognize their target sites and bind with high specificity, as well as illuminate the structural and functional role of the disordered C-terminus of Pdx1. Using isothermal titration calorimetry (ITC), it was shown that the homeodomain (HD) of Pdx1 exhibited varying binding affinities for promoter-derived (islet amyloid polypeptide (IAPP) and insulin) and consensus-derived DNA sequences indicating nucleotide sequence discrimination in the flanking regions. The calorimetric data demonstrated that Pdx1 preferentially bound sequence specific insulin elements containing a pentameric DNA sequence (5 ́-CTAAT-3 ́) rather than IAPP elements encompassing a 5 ́-TTAAT-3 ́sequence. Furthermore, binding studies of the HD with a panel of consensus-derived mutants demonstrate a slight preference for an insulin-like 5 ́-CTAAT-3 ́sequence over an IAPP-like 5 ́-TTAAT-3 ́sequence based on a combination of a tighter binding constant and a more favorable binding enthalpy. Molecular dynamics simulations further showed a strictly conserved arginine has preference for the pentanucleotide sequence 5 ́-CTAAT-3 ́rather than 5 ́-TTAAT-3 ́, due to a more electronegative binding pocket. To determine the residue(s) involved in sequence specificity upstream from the core site and understand the role of residues in the C-terminus in DNA-binding, a slightly longer homeomdomain construct (HDx) was studied using nuclear magnetic resonance (NMR) and ITC. The construct was much more stable than the HD construct, which was likely a result of the increased stability of helix 3 as evidenced in the NMR data. Using ITC, the binding affinities of HDx to a panel of DNA were in the low nanomolar range and tighter than the HD affinities to the same panel of sequences. In an attempt to identify the residues responsible for imparting specificity upstream from the core site, a mutational analysis with HDx was carried out. Neither mutations resulted in decreased specificity; however, one mutation contributed slightly to the binding enthalpy. Many folded proteins contain regions that are random coil in structure or form transient secondary structures, which are important for cell signaling, molecular recognition, and transcription. The non-homeodomain regions of Pdx1, which make up a large portion of the protein, are predicted to be disordered based on the amino acid sequence. However, there is no concrete evidence to suggest whether the non-homeodomain regions of Pdx1 are truly unstructured or whether they adopt residual structure. The NMR data of the Pdx1 C-terminus shows that this region adopts random coil structure in solution. Biologically, the plasticity of the intrinsically disordered regions is utilized as a probe to weakly associate with multiple binding partners. One such partner for Pdx1 is SPOP, which is involved in mediating the interaction between an ubiquitin ligase complex and its substrate. Calorimetric data and NMR demonstrated a direct binding interaction and identification of the SPOP binding regions of Pdx1 by NMR.

However, its primary function is to control the expression of insulin within -cells. PDX1 mutations predispose people to both type-2 diabetes as well as specific forms of pancreatic cancers. While the relationship between PDX1 and insulin is well understood, there is significant controversy on what the exact co-factors are and how they regulate PDX1. In this work, we explore a novel binding site for PDX1 and its degradation partner SPOP. Through a combination of biological assays, we attempt to characterize this new binding region and its effect on a variety of cell lines. Furthermore, we explore a few other co-factors in the hope to characterize the effects of known clinical mutants. We found these experiments allow us to identify the cause of specific mutants in hopes of developing new therapeutic targets.

Book excerpt: Recruitment of the TATA-Binding Protein, TBP, to the promoter is a critical, rate-limiting step that drives the initial phase of nearly all gene transcription events. Because of this, many transcriptional regulators target TBP, either to localize TBP at the promoter, or to relay signals between other promoter-bound protein complexes and the basal transcription machinery. Studies described herein were designed to identify novel protein-protein interactions with TBP. To do this, we screened mid-gestational pregnancy-associated cDNA prey libraries using two different yeast two-hybrid systems. Screens in both systems revealed both known and novel TBP interactors. B'-Related Factor 1 and Transcription Factor II A were identified in screens that used full-length TBP as bait. These proteins are known to interact with TBP and thus validated our system. In addition to known interactors, novel interactions with both the N-terminal (TBP-N) and C-terminal (TBP-C) domains of TBP were identified. Coactivator- Associated Arginine Methyltransferase 1 (CARM1), Pax Transactivation Domain- Interacting Protein (PTIP), and Lipopolysaccharide-Induced Tumor Necrosis Factor Alpha Factor (LITAF) all interacted with TBP-N. Proteins that interacted with TBP-C were Huntingtin-Associated Protein 1 (HAP1), four members of the Protein Inhibitor of Activated STAT (PIAS) family of transcriptional regulatory proteins, and Zinc Finger Protein 523 (ZFP523). The TBP interaction domains on PIAS1 and HAP1 were mapped to further define each interaction. Mapping studies revealed that TBP interacts with a single region on PIAS1, and with two separate regions on HAP1. We also show that TBP co-precipitates with PIAS1, PIAS3, HAP1, and PTIP. In conclusion, our studies, in agreement with previous published data suggest that TBP interacts with many classes of regulatory proteins, including transcriptional activators, repressors, and individual components of the transcriptional co-regulatory complexes. They also support the hypothesis that the TBP N-terminus is a protein interaction module and may provide clues to the function of the vertebrate-specific N terminus of TBP.

Book excerpt: Today's biodiversity is the spectacular product of hundreds of millions of years of evolution. Understanding how this diversity of living organisms appeared is one of the most intriguing and challenging question in biology. Because organismal morphology is established during embryonic development, and because morphological traits diversified from ancestral forms during evolution, it can be inferred that changes in the mechanisms controlling embryonic development are instrumental for morphological evolution. This syllogism lies at the very heart of a new discipline called Evo-Devo which is centered in the identification of the cellular and genetic mechanisms that, through modifications in developmental programmes, were at the base of morphological innovations during evolution. After the discovery of the broad conservation of gene content and regulatory networks in the animal kingdom, as well as in plants, Evo-Devo is orienting towards the study of differences through experimental and functional approaches. Given the wide range of species, gene families, and developmental processes considered, a concerted effort is still required to shed light on the genetic, cellular and molecular mechanisms involved in phenotypic evolution. It is a particularly exciting time for this field of evolutionary developmental biology, as the advent of novel imaging, genome editing and sequencing technologies allows the study of almost any organism in ways that were unthinkable only a few years ago. Therefore, the aim of this Frontiers Research Topic is to gather an original collection of experimental approaches, concepts and hypotheses reflecting the current diversity of the Evo-Devo field. We have organized the articles according to the mechanistic depth with which they tackle specific evolutionary issues. Hence, comparisons of expression patterns have been grouped in Chapter 1, changes in regulatory interactions and gene networks are presented in Chapter 2, while Chapter 3 focuses on the evolution of developmental processes and biological patterns.
